Book excerpt: Les modifications de protéines, qu'elles soient post-traductionnelles (PTMs) ou induites chimiquement, ont une influence considérable sur l'activité des protéines. Des méthodes de spectrométrie de masse (MS) HRMS, MS/MS CID et ETD, et de biochimie ont été développées pour la caractérisation structurale et cinétique de complexes protéine-ligand et de PTMs, dans le but de disséquer leur mécanisme et de concevoir des médicaments covalents contre des protéines liant des protéases, des kinases, ou l'ADN. La MS combinée avec des outils biochimiques a permis de séquencer l'inhibiteur de protéases grégline, et de détecter une PTM originale. De même, la transposase MOS1, modèle de l'intégrase du VIH pour la conception d'inhibiteurs, s'avère être à la fois acétylée et phosphorylée. Pour la lyase Abf2, une stratégie de piégeage, purification, protéolyse et hydrolyse ADN du complexe covalent Abf2-ADN, couplée à l'analyse MS, a été développée. Enfin, l'interaction entre le surpresseur de métastase hPEBP1 et la locostatine a été disséquée sur la protéine entière et par approche bottom-up. La locostatine s'hydrolyse en butyrate après fixation. Afin d'identifier le site ciblé par la locostatine, les conditions de réaction et de protéolyse ont été optimisées. La présence de réactions non spécifiques a conduit au développement 1) d'un modèle mathématique permettant de déterminer la fraction de liaison optimale pour discriminer le site spécifique des sites non-spécifiques, et 2) d'une méthode pour la quantification parallèle et exhaustive du degré de modification de tous les sites modifiés d'une protéine. Ces outils sont applicables aux ligands covalents de protéines et/ou à leurs PTMs.

Book excerpt: Ces 10 dernières années ont vu une évolution rapide de la spectrométrie de masse en fonction des besoins croissant des biologistes, dès l'avènement des nouvelles techniques d'ionisation dite douces que sont le MALDI (Désorption Ionisation laser assisté par matrice) et l'ESI (ionisation electrospray) permettant enfin la détection intacte de molécules d'origine biologique.Ce travail de thèse a porté principalement sur le choix et la mise au point de la stratégie instrumentale et analytique pour mener à bien quatre collaborations, soient quatre problèmes montrant à la fois la diversité des approches et la multiplicité des solutions apportées par la spectrométrie de masse. Le premier sujet a porté sur l'isolement de peptides biologiquement actifs dans l'hémolymphe de drosophiles immunisées. Nous avons réalisé le séquençage de novo par spectrométrie de masse de l'un de ces peptides bloqué en N-terminal, appelé DIM 13 (Drosophila Immune Induced molecule 13). Le second sujet a porté sur l'étude de la conformité structurale d'une enzyme, la dipeptidyl-diamino-peptidase. Nous avons pu établir la conformité de la protéine recombinante par rapport à la protéine naturelle et donné la description détaillée de ses modifications post-traductionnnelles.Le troisième sujet a consisté à l'établissement du protéome de la rétine de souris. Une première approche a conduit à l'identification d'une centaine de protéines de la rétine. Puis dans une seconde approche une étude différentielle a été entreprise comparant les protéines observées sur gel SDS PAGE 2D obtenu à partir de rétines de souris normales versus les protéines obtenues à partir de rétines de souris rd1 (retinal degenerescence 1). Enfin la dernière étude a porté sur la description de la composition en protéines d'un complexe de facteur de transcription, le complexe TFTC. Notre approche a permis d'ajouter 2 nouvelles protéines à la liste des protéine déjà identifiées par des méthodes de biochimie classique.

Book excerpt: La spectrométrie de masse MALDI-TOF (matrix-assisted laser desorption/ionization- time of flight) et ESI-TOF (electrospray ionization- time of flight) permettent d'accéder à des méthodologies performantes pour l'étude de la structure primaire des protéines. Ce travail a mis en oeuvre ces deux modes d'ionisation pour étudier les modifications covalentes de trois protéines impliquées dans des contextes biologiques différents. En premier lieu, les modifications post-traductionnelles de deux nitrile hydratases (NHases), métalloenzymes bactériennes catalysant l'hydrolyse de nitriles en amides, ont été caractérisées. Des études sur les protéines intactes ont mis en évidence deux modifications post-traductionnelles--un acide sulfénique et un acide sulfinique--sur les cystéines du centre actif de deux NHases de bactéries différentes. Ensuite, nous avons caractérisé les modifications post-traductionnelles d'une protéine intervenant dans la coagulation sanguine, le facteur IX (FIX), dans le but d'établir une référence structurale du FIX plasmatique. Cette protéine comporte un ensemble de modifications complexes incluant en particulier N-glycosylations, O-glycosylations, phosphorylation et sulfatation, localisées sur une région de la protéine, le peptide d'activation. En dernier lieu, nous avons étudié les mécanismes d'inhibition suicide de deux cytochromes P450. Pour cela, nous avons caractérisé, grâce à des techniques de marquage par des isotopes stables, les métabolites produits lors de l'hydroxylation de l'acide tiénilique par le P450 2C9, réaction conduisant également à l'inactivation de l'enzyme. Ces expériences ont conduit à proposer deux mécanismes réactionnels différents pour ce composé. Le mécanisme de l'inhibition suicide d'un P450 d'origine végétale a été abordé en cherchant à identifier les peptides marqués pendant la réaction. Cette identification n'a pas été obtenue, vraisemblablement en raison de l'instabilité du marquage dans nos conditions d'analyse.

Ce remaniement s'accompagne d'un remplacement des histones somatiques par des protéines plus basiques appelées protamines, soit directement, soit après mise en place de protéines intermédiaires spécifiques des spermatides. La compréhension des différents mécanismes impliqués dans cette condensation chromatinienne passe par la détermination de la structure primaire de ces protéines, mais également par la localisation de leurs différentes modifications post-traductionnelles. La structure de ces protéines spécifiques de la spermatogenèse se caractérise par : des séquences répétitives de groupements arginyl, la présence de variants structuraux, la faible diversité en acides aminés et divers degrés de phosphorylation. L'apport de la spectrométrie de masse a été fondamental dans la résolution de ces problèmes structuraux. La spectrométrie de masse à bombardement par atomes rapides ou fab ainsi que la technique électrospray ou es-ms nous ont permis d'élucider la structure complète de la protamine z3 de roussette, de mettre en évidence deux variants structuraux de la protéine intermédiaire tp1 de bélier, d'obtenir des éléments de structure de la protéine tp2 de bélier, et enfin de localiser le site de phosphorylation de la protamine isolée du testicule de bélier. Ces techniques ont été également prépondérantes dans la détermination du groupement acétyl bloquant de l'histone h5 de xenopus laevis et dans le positionnement des résidus acétyles et méthyles de la partie nh#2-terminale de l'histone h4 de thymus de veau

La première partie concerne la mise au point expérimentale de techniques de microLC-MS et microLC-MS-MS pour la caractérisation de composés peptidiques et la mesure de leur biodisponibilité. La seconde partie porte sur le développement, l'optimisation et l'utilisation de la nano-LC-MS pour l'étude protéomique avec une première étude protéomique visant à caractériser les interactions entre le riz et le rice yellow mottle virus. Ce travail a permis par les techniques MALDI-MS et LC-MS-MS, de mettre en évidence les protéines du riz recrutées par les protéines de capside du virus et l'identification des protéines différentiellement exprimées selon la variété de riz (résistant/sensible). La seconde étude protéomique concerne la caractérisation de marqueurs d'expressions liés à l'anomalie "Mantled" chez le palmier à huile faisant appel au séquençage de novo. Pour conclure, nous avons utilisé les multiples potentiels du couplage microLC-MS et nanoLC-MS-MS pour répondre à différents problèmes biologiques. Ces réponses n'ont pu être obtenues que grâce à la mise au point de méthodologie particulière.

Book excerpt: Research on chemical communication in animals is in a very active and exciting phase; more species are studied, data are accumulating, concepts are changing, and practical application seems feasible. While most of the work on chemical ecology and chemical sig nals deals with insects, vertebrate communication provides a formidable challenge and progress has been slow. Joint efforts and frequent direct contacts of ecologists, behaviorists, psychologists, physiologists, histologists and chemists are required. Such an interdisciplinary exchange of information took place on the occasion of the Symposium on Chemical Signals in Vertebrates and Aquatic Animals in Syracuse, New York, from May 31 to June 2, 1979. More than one hundred investigators from seven countries participated, and the papers presented comprise this volume. Since the first Symposium on Vertebrate Chemical Signals at Saratoga Springs in 1976, considerable progress has been made with field studies, the physiology of the vomeronasal organ, and its role in reproductive behavior. The behavioral functions and chemi cal nature of priming pheromones are better understood. Efforts to isolate and identify mammalian pheromones are gaining ground, and the bioassays are becoming more sophisticated. In addition to formal presentations, one evening of the Symposi um was devoted to round-table discussions of particular topics. The selected themes indicate the "growing points" of chemical communi cation research: priming pheromones, vomeronasal organ, bioassay, and practical applications.
