Book excerpt: Atomic Force Microscopy (AFM) is the prominent techniques for structural studies of biological materials in physiological relevant fluidic environments. AFM has been used to resolve the three-dimensional (3D) surface structure of cells, membranes, and proteins structures. Ion channels, formed by membrane proteins, are the key structures that control the activity of all living systems. This dissertation focuses on the structural evaluation of membrane proteins through atomic force microscopy. In Part I, AFM is utilized to study one of the most prominent medical issues facing our society, Alzheimer's Disease (AD). AD is a misfolded protein disease characterized by the accumulation of [Beta]-amyloid (A[Beta]) peptide as senile plaques, progressive neurodegeneration, and memory loss. Recent evidence suggests that AD pathology is linked to the destabilization of cellular ionic homeostasis mediated by toxic channel structures composed of A[Beta] peptides. Selectively engineered sequences of A[Beta] were examined by AFM to elucidate the substructures and thus activity A[Beta] channels. Key residues were evaluated with the intent better understand the exact nature by which these pores conduct electrical and molecular signals, which could aid in identifying potential therapeutic targets for the prevention/treatment of AD. Additionally, AFM was used to analyze brain derived A[Beta] and newly developed pharmacological agents to study membranes and A[Beta]. Part II, presents a novel technology that incorporates electrophysiology into the AFM interface, enabling simultaneous imaging and complementary conductance measurements. The activity of ion channels is studied by various techniques, including patch clamp, free standing lipid bilayers, droplet interface bilayers, and supported lipid bilayers. However, direct correlation with channel structures has remained a challenge. The integrated atomic force microscopy system presented offers a solution to this challenge. The functionality of the system is demonstrated with an Sf9 membrane plaque containing Cx26.

Structural information regarding these proteins can provide insight into the function of these proteins. Acquiring membrane protein structural information is difficult, especially when preparation techniques that are traditionally used for soluble proteins such as crystallizing and isolating proteins are not easily adapted for membrane proteins. The atomic force microscope (AFM) provides an alternative for imaging membrane proteins. The preparation required does not require crystallizing or isolating proteins, and can imagine membrane proteins in their native environment. Techniques are explored that can utilize the AFM for imaging proteins, including examining isolated cell membrane patches and membrane surfaces. One technique utilizes plasma membrane from Xenopus laevis oocytes as a model system to study membrane. A novel technique is developed to isolate oocyte membranes by bursting the oocyte and depositing its membrane on a flat mica substrate. The flat surface membrane preparation allows high-resolution AFM images to be obtained, revealing a novel structure of densely packed particles. These particles exhibit a regular, repeating pattern of a lattice-like array with orderly packing, and are thus termed 3lattice-like array particles4 (LAPs). The LAPs are orderly yet imperfectly packed, are located in depressed pools, occur with a low frequency on the oocyte membrane surface, and have not previously been seen using other isolation and imaging methods. Histogram analysis of the center-to-center distance between LAPs suggest their size to be about 44 nm in diameter, considerably larger than other reported size estimates of IMPs. These results indicate that LAPs represent a novel membrane particle organization, which merits further study. Future developments using this method or further studies to develop alternative membrane preparations may help elucidate membrane protein structure.

Sperm/egg fusion, virus/cell fusion, exocytosis, endocytosis, and ion permeation are a few examples of processes involving membranes. In recent years, powerful tools such as X-ray crystal lography, electron microscopy, nuclear magnetic resonance, and infra-red and Raman spectroscopy have been developed to characterize the structure and dy namics of biomembranes. Despite this progress, many of the factors responsible for the function of biomembranes are still not well understood. The membrane is a very complicated supramolecular liquid-crystalline structure that is largely composed of lipids, forming a bilayer, to which proteins and other biomolecules are anchored. Often, the lipid bilayer environment is pictured as a hydropho bic structureless slab providing a thermodynamic driving force to partition the amino acids of a membrane protein according to their solubility. However, much of the molecular complexity of the phospholipid bilayer environment is ignored in such a simplified view. It is likely that the atomic details of the polar head group region and the transition from the bulk water to the hydrophobic core of the membrane are important. An understanding of the factors responsible for the function of biomembranes thus requires a better characterization at the molec ular level of how proteins interact with lipid molecules, of how lipids affect protein structure and of how lipid molecules might regulate protein function.

In addition, a new methodological approach based on the purification of oocyte plasma membrane by ultracentrifugation on a discontinuous sucrose gradient allowed to image oocyte membrane in a physiological-like environment as well as to identify a membrane protein, the human aquaporin 4, expressed in the oocytes thus opening interesting perspectives in the AFM investigation of heterologous proteins of relevant biomedical interest. Taken together, these results confirm the potential of AFM as a useful tool for the structural characterization of proteins in native eukaryotic membranes as well as its relevance for describing the organization of protein complexes in native biological membranes.

The inability to readily crystallize membrane proteins for X-ray diffraction, or in solution NMR to study proteins with large molecular weight and to retain all intramolecular structures of the membrane proteins during their solubilisation process by detergents are the key reasons for a scarcity of atomic-resolution membrane protein structures. This has hindered our understanding of the structure-function relationship of membrane proteins. New strategies for studying membrane proteins will provide more insights. In this thesis, we have coupled atomic force microscopy and two fluorescence microscopy techniques---total internal reflectance fluorescence microscopy and confocal laser scanning microscopy, to visualize protein-membrane interactions and dynamics in model membrane systems. To validate our correlated approach, we investigated the partitioning of various lipid fluorescent probes in phase-separated supported planar bilayers. We applied the same methodology in two case studies of peptide-membrane interactions in supported planar bilayers: (1) indolicidin, a cationic 13 amino-acid peptide isolated from bovine neutrophils, as a model of antimicrobial peptide-membrane interactions, and (2) NAP-22 peptide, a cationic myristoylated peptide crucial for neuronal growth and plasticity, as a model of protein-induced lipid recruitment. Using this combined AFM-fluorescence approach with supported planar bilayers, we showed that: (1) the attachment of a fluorescent dye molecule can alter the physical properties of the host lipid and inhibit the lipid-dye conjugate from associating with raft domains, (2) indolicidin preferentially associates with the more disordered fluid domain and induces gel domain lowering in a concentration- and lipid-dependent manner, and (3) NAP-22 peptide induces coalescence of raft domains at low peptide concentration and phase-immersion at high peptide concentration resulting the co-localization of cholesterol and phosphatidylinositol biphosphates. This work demonstrates the versatility of a combined AFM-fluorescence approach as well as its limitations of the current configurations.
