Book excerpt: Meiotic recombination occurs at relatively high levels at specific regions in the genome called hotspots. The transcription factor-dependent hotspots ([alpha]-hotspots) have been widely studied in yeast, and are beginning to be elucidated in mammals. The HIS4 hotspot activity in Saccharomyces cerevisiae requires binding of Bas1p, Bas2p, Rap1p and Gcn4p. Bas1p acts in conjunction with Bas2p to regulate basal level of transcription of their target genes, and can be stimulated under conditions of adenine starvation and accumulation of metabolites AICAR and SAICAR from the purine biosynthesis pathway. Gcn4p activates transcription of yeast genes in response to starvation for amino acids and purines. This study focused on the influence of nutritional starvation on HIS4 hotspot activity, and different mechanisms mediating this effect. Our data suggests that deletion of genes known to accumulate AICAR/SAICAR can stimulate recombination at HIS4 in a Bas1p-dependent manner. Furthermore, intracellular and extracellular starvation for adenine and amino acids also activates recombination at HIS4. In addition, moderate levels of starvation only affect recombination when chromatin is already hyperacetylated, by the inactivation of the Set2p methyltransferase. Bas1p plays an essential role in mediating the effect of starvation and the set2 mutation on recombination. We showed that Gcn4p is not required for HIS4 hotspot activity, but plays a modest role in the effect of starvation in an adenine auxotrophic strain. Additionally, the starvation effect is also mediated by an as yet unknown factor independent from Bas1p/Bas2p and Gcn4p. This work provides additional information regarding the regulation of a transcription factor-dependent hotspot activity, and factors influencing its activation. Furthermore, data in this study indicate that BAS1, and not BAS2 exhibit haploinsufficiency with respect to its function in activating meiotic recombination. This implies that Bas1p is rate-limiting for HIS4 hotspot activity.

Book excerpt: Autophagy is the cellular mechanism of recruitment and decay of cytoplasmic molecules, proteins, and organelles that are obsolete for a particular growth condition. Autophagic degradation is distinct from proteasomal degradation by the formation of a de-novo double membrane which engulfs its cargo to be delivered for degradation to the yeast vacuole. Once thought to be only a general phenomenon of bulk decay, several autophagic pathways have demonstrated selectivity. In the following work we show that during nitrogen starvation (a potent inducer of autophagy) in the yeast Saccharomyces cerevisiae, a subset of translation factors are degraded selectively and rapidly. We go on to show that their efficient decay is dependent on a ubiquitin deubiquitinase, Ubp3p. Furthermore, we show that the proteasomal pathway is activated during nitrogen starvation and through which the selective degradation of the mRNA decay factors Dcp2p and Pop2p occurs. Interestingly, the decay of these latter factors are also dependent on Ubp3p. Ubp3p is also degraded during nitrogen starvation; we postulate as an auto-regulatory mechanism to inhibit the complete destruction of the selected proteins. Previous work in the autophagy field indicated that the mRNA of ATG8 was rapidly increased during nitrogen starvation. Since Atg8p is important for autophagosome biogenesis and expansion we sought a link between ATG8 increase and Dcp2p's decay. Our findings indicate that the 5'->3' mRNA decay pathway regulates autophagy during log growth by selectively degrading ATG8 mRNA. Furthermore, the proteasomal decay of Dcp2p coincides with an increase in ATG8 mRNA half-life during nitrogen starvation. This work has uncovered a novel mechanism of autophagic regulation that may be used to modulate autophagy to influence therapeutic outcomes.

One important aspect of post-transcriptional regulation involves regulation of protein translation, the process of building proteins from a messenger RNA. In this dissertation, I use biochemical and molecular biology techniques to study how translation is mechanistically regulated by both mRNA and protein factors. In chapter 2, I discuss the development of a quantitative method in eukaryotes to measure ribosomal stalls of cis-mRNA factors on protein elongation. We find that different distributions of nonoptimal codons trigger different surveillance and rescue pathways despite similar levels of elongation delay. In chapter 3, I explore the relationship between translatability and mRNA localization during glucose starvation and investigate potential factors that influence this relationship. We find that a complex made from Rvb1 and Rvb2 is involved in promoter-directed cytoplasmic fate in a subset of stress response genes in glucose starvation. Furthermore, we use carefully designed reporters to interrogate how translatability determines cytoplasmic localization and find that active translation is linked to exclusion from stress-induced cytoplasmic granules. Finally in chapter 4, I discuss improvements on the method we have developed, possible future directions for the work described in this dissertation, and my concluding remarks.
