Our approach is to use matrix-assisted laser desorption to produce parent ions of DNA segments and a time-of-flight mass spectrometer to identify the sizes of DNA segments. Thus, the approach is similar to gel electrophoresis sequencing using Sanger's enzymatic method. However, gel, radioactive tagging, and dye labeling are not required. In addition, the sequencing process can possibly be finished within a few hundred microseconds instead of hours and days. In order to use mass spectrometry for fast DNA sequencing, the following three criteria need to be satisfied. They are (1) detection of large DNA segments, (2) sensitivity reaching the femtomole region, and (3) mass resolution good enough to separate DNA segments of a single nucleotide difference. It has been very difficult to detect large DNA segments by mass spectrometry before due to the fragile chemical properties of DNA and low detection sensitivity of DNA ions. We discovered several new matrices to increase the production of DNA ions. By innovative design of a mass spectrometer, we can increase the ion energy up to 45 KeV to enhance the detection sensitivity. Recently, we succeeded in detecting a DNA segment with 500 nucleotides. The sensitivity was 100 femtomole. Thus, we have fulfilled two key criteria for using mass spectrometry for fast DNA sequencing. The major effort in the near future is to improve the resolution. Different approaches are being pursued. When high resolution of mass spectrometry can be achieved and automation of sample preparation is developed, the sequencing speed to reach 500 megabases per year can be feasible.

Book excerpt: During the past few years, major effort has been directed toward developing mass spectrometry to measure biopolymers because of the great potential benefit to biomedical research. Hellenkamp and his co-workers were the first to report that large polypeptide molecules can be ionized and detected without significant fragmentation when a greater number of nicotinic acid molecules are used as a matrix. This method is now well known as matrix-assisted laser desorption/ionization (MALDI). Since then, various groups have reported measurements of very large proteins by MALDI. Reliable protein analysis by MALDI is more or less well established. However, the application of MALDI to nucleic acids analysis has been found to be much more difficult. Most research on the measurement of nucleic acid by MALDI were stimulated by the Human Genome Project. Up to now, the only method for reliable routine analysis of nucleic acid is gel electrophoresis. Different sizes of nucleic acids can be separated in gel medium when a high electric field is applied to the gel. However, the time needed to separate different sizes of DNA segments usually takes from several minutes to several hours. If MALDI can be successfully used for nucleic acids analysis, the analysis time can be reduced to less than I millisecond. In addition, no tagging with radioactive materials or chemical dyes is needed. In this work, we will review recent progress related to MALDI for DNA analysis.

Book excerpt: A system for DNA quantification is demonstrated utilizing matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS) and a molecular affinity system. MALDI-TOF MS can detect nucleic acids in milliseconds with high resolution, which allows for a high throughput sample analysis. The resulting mass spectra can produce more accurate results than conventional methods based on gel electrophoresis especially when secondary structures exist in the sample DNA molecules. Secondary DNA structures can lead to incomplete separation in the gel and reduce the accuracy in DNA sequence determination. MALDI-TOF MS measures the intrinsic property of DNA mass, and thus allows unambiguous detection of DNA fragments. MALDI TOF MS can be further facilitated by molecular affinity systems such as biotin-streptavidin as they increase the accuracy and throughput of MS. Our approach is based on SPC-SBE, a previously developed method for high throughput genotyping employing molecular affinity, and involves optimization in both sample preparation and MALDI-TOF MS spectral analysis by signal processing. Creating small sample spots with a stainless steel needle to reduce sample crystal heterogeneity improved the DNA quantification system. To further reduce the impact of salt adduct peaks, signal-processing techniques were used for better signal separation. A basic signal processing technique involved ensemble average and ensemble standard deviations of spectra. Ensemble averaging is a simple and powerful signal processing technique to reduce noise. Additionally, the microbead pipette tip device was tested as a new method to rapidly isolate biotinylated DNA fragments and increase throughput of the molecular affinity system. We demonstrate our method provides high quantification accuracy, and therefore can be efficiently used for the application of rapid high-throughput gene expression monitoring.

Book excerpt: The application of DNA fingerprinting has become very broad in forensic analysis, patient identification, diagnostic medicine, and wildlife poaching, since every individual's DNA structure is identical within all tissues of their body. DNA fingerprinting was initiated by the use of restriction fragment length polymorphisms (RFLP). In 1987, Nakamura et al. found that a variable number of tandem repeats (VNTR) often occurred in the alleles. The probability of different individuals having the same number of tandem repeats in several different alleles is very low. Thus, the identification of VNTR from genomic DNA became a very reliable method for identification of individuals. DNA fingerprinting is a reliable tool for forensic analysis. In DNA fingerprinting, knowledge of the sequence of tandem repeats and restriction endonuclease sites can provide the basis for identification. The major steps for conventional DNA fingerprinting include (1) specimen processing (2) amplification of selected DNA segments by PCR, and (3) gel electrophoresis to do the final DNA analysis. In this work we propose to use laser desorption mass spectrometry for fast DNA fingerprinting. The process and advantages are discussed.

Book excerpt: This dissertation presents the application of mass spectrometry to the detection and characterization of microorganisms based on biomarker identification and DNA analysis. Two major topics are covered: affinity capture mass spectrometry using immunoassay methods and methods involving insertion of membrane receptors into polymerized planar supported lipid bilayers; and the application of mass spectrometry for use in clinical microbiology for the identification of microorganisms causing bloodstream infections. Affinity capture mass spectrometry on immunoassay-based platforms studied the capture of Protein A from Staphylococcus aureus, demonstrating capture that is both selective and sensitive. Experiments illustrated successful capture from a purified source and cell lysates. Affinity capture using receptors inserted into polymerized lipid bilayers was also performed using GM1 and cholera toxin subunit B, demonstrating the enhanced stability offered by polymerizing the lipid bilayers such that direct ionization could be performed. Detection of protein binding was achieved with mass spectrometry at low molar ratios of receptor, and enzymatic digestion experiments on the protein retained at the surface illustrated the ability to characterize the protein ligand bound, lending support to using this technique for reverse pharmacological applications. Lastly, experiments demonstrated that affinity capture of surface-bound proteins can also be used to extract cells from complex mixture prior to the polymerase chain reaction, illustrating utility as a pre-treatment for detecting microorganisms in blood samples. Mass spectrometry was applied to detection of microorganisms from blood culture bottles collected from patients with bloodstream infections. Polymerase chain reaction electrospray ionization and whole cell matrix-assisted laser desorption/ionization mass spectrometry were used to characterize hematopathogens. High diagnostic accuracy was demonstrated with respect to culture-based testing and these two platforms were compared considering accuracy in identification, time to result, and cost benefit analysis. The experiments presented here cover a broad range of detection strategies for identifying proteins and microorganisms. The affinity capture techniques describe the first application of peptide capture and polymerized bilayers for mass spectrometric analysis, and the clinical mass spectrometry work demonstrates validation of two emerging techniques and the first comparative study on both platforms simultaneously. All research presented here demonstrates promise for application of mass spectrometry in diagnostic biology.

Analytes could be desorbed/ionized upon nitrogen laser irradiation from a SALDI substrate-coated sample, then analyzed by MS. The substrate is involved in the transfer of laser energy to the analytes, and eventually assists the desorption/ionization of analytes. The analytical performance of SALDI-MS, such as detection sensitivity, is dependent on different parameters of the substrate, such as size, morphology and form. In this thesis, the effects of several substrate parameters on the SALDI process were investigated. SALDI-MS based Imaging Mass Spectrometry (IMS) method was also developed using efficient SALDI substrate identified in the fundamental studies. IMS is a chemical-specific mapping technique which allows parallel mapping of multiple analytes in solid samples. The desorption mechanism of SALDI is investigated using two groups of substrate, the carbon allotropes and the noble metal nanoparticles. Ion desorption efficiency and internal energy transfer were probed and correlated in carbon-based SALDI. It was found that the ion desorption efficiency and internal energy transfer was in opposite order. Substrate that transferred more internal energy to ions did not show higher ion desorption efficiency. This result could not be explained by the Thermal Desorption model which was a generally believed mechanism of the SALDI desorption process. A non-thermal model, the Phase Transition model is proposed to account for the SALDI desorption process. The Phase Transition model suggests that the substrate is melted/ restructured upon laser irradiation, and this will assist ion desorption. The Phase Transition model is supported by the morphological change of carbon substrates after SALDI and high initial velocity of ions desorbed by carbon-based SALDI (> 1,000 ms-1). SALDI-MS is useful for small molecule analysis due to the relatively clean background in the low mass region. SALDI-IMS is developed and applied to the imaging of spatial distribution of small molecules in forensic and biological samples. Gold nanoparticles (AuNPs) was selected as the substrate from several other noble metal NPs. A solvent-free method, argon ion sputtering, was employed for coating AuNPs on sample surface prior to SALDI-IMS analysis. Fine details of the samples, such as the fine pattern of latent fingerprints and handwriting on questioned documents can be preserved and imaged reliably by avoiding the use of solvent. Fatty acids, drugs and ink components can be imaged in forensic samples including latent fingerprints, banknotes and checks. The solvent-free SALDI-IMS method was also applied to image the distribution of metabolites in intact animal tissues.
