Book excerpt: "Recreational catch estimates for dolphin and wahoo in the Comprehensive Annual Catch Limit (ACL) Amendment and its integrated Final Environmental Impact Statement (FEIS) (SAFMC 2011a), which included Amendment 3 to the Fishery Management Plan for the Dolphin and Wahoo Fishery of the Atlantic (Dolphin Wahoo FMP) were computed using data generated by the Marine Recreational Fisheries Statistics Survey (MRFSS). Following an independent review by the National Research Council and a mandate from Congress, the National Marine Fisheries Service (NMFS) replaced MRFSS with the Marine Recreational Information Program (MRIP) to provide more accurate recreational catch estimates. The South Atlantic Fishery Management Council (South Atlantic Council) stated in the Comprehensive ACL Amendment that they would take action as needed, via plan amendment or framework amendment, to revise the appropriate values, in 2012 and beyond. MRIP methods have been used to recalculate previous MRFSS estimates dating back to 2004, and will be the basis for all new estimates moving forward. Therefore, Amendment 5 to the Dolphin Wahoo FMP (Dolphin Wahoo Amendment 5) considers these revisions. The revisions are necessary because if the acceptable biological catch (ABC), ACL, and recreational annual catch target (ACT) values are not updated with the new MRIP estimates, ACLs would be based on MRFSS data while the landings being used to track the ACLs would be estimated using MRIP data. This would result in inconsistencies in the how ACLs are calculated versus how they are monitored. In addition to MRIP data, ACLs would be updated to include revisions to commercial and for-hire landings data. The changes in data impacts the allocations to the commercial and recreational sectors for dolphin and wahoo; however, because the underlying formula used to establish the allocations remains unchanged from what was implemented previously in the Comprehensive ACL Amendment, the magnitude of change is very small. Using MRIP values to estimate recreational landings, as well as updates to headboat and commercial landings represent the best available data and are therefore, in accordance with National Standard 2 of the Magnuson-Stevens Fishery Conservation and Management Act (Magnuson-Stevens Act)"--Summary.

Ques tions were posed about the appropriate uses of indicator organisms and the "rules" governing the application of the indicator concept to particular problems. For example, how does one distinguish true indicators from biological anomalies? What kinds of organisms can appropriately be associated with conditions and events at various scales in time and space? To what extent does one species represent other species in the same environmental setting? Can the indicator concept be applied to the context of modern sampling and analytical technology? How can anthropogenic perturbations be distinguished from natural phenomena? How can unlike matrices from differing data bases with differing scales best be matched? Such questions are especially pertinent in today's research environment. The use of indicator organisms, while certainly not new, is the corner stone for much scientific research. In the past two decades, indicator organisms have played increasingly important roles in the development and implementation of public policy. In particular, indicator organisms are being used to describe local environments and natural or anthropogenic perturbations to them, although there are pitfalls and problems associated with those usages. Book excerpt: We study methods to estimate regression and variance parameters for over-dispersed and correlated count data from highly stratified surveys. A challenge with such data is the large number of nuisance parameters which leads to computational issues and biased statistical inferences. We develop a profile generalized estimating equation (GEE) method that is more computationally efficient and compare it to marginal maximum likelihood (MLE) and restricted MLE (REML) methods. We use REML to address bias and inaccurate confidence intervals because of many nuisance parameters. The marginal MLE and REML approaches involve intractable integrals and we used a new R package that is designed for estimating complex nonlinear models that may include random effects. We conduct simulation analyses and conclude that the REML method is the better approach among the three methods we investigate. Our applications involve counts of fish catches from highly-stratified research surveys. In the first application, we estimate the day and night (diel) effect for three species from bottom trawl research surveys. In the second application, we estimate the diel and vessel effects of two different snow crab surveys.

About 6 months after we got our first Apple, John Glaister came through Vancouver and saw what we were doing and realized that his agency (New South Wales State Fisheries) had the same equipment and could run the same programs. John organized a training course in Australia where we showed about 25 Australian fisheries biologists how to use microcomputers to do many standard fisheries analyses. In the process of organizing this and sub sequent courses we developed a series of lecture notes. Over the last 10 years these notes have evolved into the chapters of this book.
