Host resistance is the best method of management for this seed-borne disease. The first objective of this research was a host-pathogen diversity study, where new Xcp and Xcpf genotypes associated with CBB in Wisconsin were identified. These new genotypes, along with five previously reported genotypes, were inoculated onto 27 common bean genotypes having different combinations of CBB resistance QTL and markers. Eight host genotypes were identified that were resistant to all pathogen genotypes. The second objective was to compare direct disease selection (DDS) with marker-assisted selection (MAS) for the development of CBB resistant breeding lines, and the cost-effectiveness of the two selection methods. More CBB-resistant breeding lines were generated with DDS under conditions of high disease pressure in the greenhouse. However, under moderate disease pressure in the field, there were no significant differences between the two selection techniques. Under the parameters of this study, DDS was more cost-effective than MAS. Finally, the relationship between flower and seed color, CBB resistance, a CBB resistance SCAR marker (BC420) and the SOD12490 marker associated with the V pigmentation locus was investigated. In an F2 population and in the F3 progeny test, no recombination was found between colored flowers (purple [P] and lilac [L]), a dark undesirable DRK seed coat color and presence of the BC420 marker. All plants in the F2 and F3 that lacked the BC420 marker had white/lilac-striped (wl) flower color and the desirable DRK seed color. The SOD12490 marker was not linked with CBB resistance. Some plants with wl flowers were resistant but lacked the BC420 marker, indicating unidentified QTL in the CBB-resistant donor germplasm (VAX 3, Wilkinson 2, or I9365-25). Together, this information will facilitate the improvement of CBB resistance in all market classes of common bean.

Breeding for resistant cultivars represents the best strategy for CBB immunity, but the molecular mechanisms underlying the interaction between P. vulgaris and CBB are little understood. A transcriptome analysis was undertaken to elucidate this plant-pathogen interaction in a CBB-resistant recombinant inbred line (RIL) and a CBB-susceptible RIL. A total of 800 differentially expressed genes were identified following Xap inoculation, with the majority upregulated in the CBB-resistant RIL 48 hours after inoculation. Upregulated genes included isoflavonoid biosynthesis genes. A metabolite analysis revealed that the isoflavonoids daidzein and genistein, and the phytoalexins coumestrol and phaseollinisoflavan accumulated in the CBB-resistant RIL. These findings are important for targeted breeding approaches aiming to enrich these phytoalexins in P. vulgaris as a strategy to enhance resistance to CBB.

Book excerpt: Common bean is a genetically diverse crop that is a staple food in many regions of the world. However, common bean is affected by numerous diseases that can negatively impact production. There are three major bacterial diseases of common bean: halo blight, caused by Pseudomonas syringae pv. phaseolicola (Psp), bacterial brown spot, caused by P. syringae pv. syringae (Pss), and common bacterial blight, caused by Xanthomonas axonopodis pv. phaseoli (Xap) and X. fuscans subsp. fuscans (Xff). Disease symptoms caused by Psp and Pss can be difficult to distinguish in certain common bean genotypes and under certain environmental conditions. Precise pathogen identification is important in terms of potential yield loss and the need for disease management. Symptoms with characteristics of both halo blight and bacterial brown spot were observed on a newly developed cultivar of dark red kidney beans in Wisconsin, and pseudomonads were recovered from all samples. To determine the etiology of this disease, a method of identification was developed that involved 1) PCR with primers specific for toxin genes utilized by Psp and Pss, 2) the ability to induce a hypersensitivity response in tobacco leaves, and 3) symptoms induced on common bean. When applied to the unusual disease phenotype on this dark red kidney variety most of these were atypical symptoms of halo blight. This method was then successfully applied to identify bacterial brown spot in disease samples from Oregon, and halo blight and bacterial brown spot in disease samples from Turkey. Xap and Xff strains induce identical symptoms on common bean but are genetically distinct species. Strains of Xap and Xff can be differentiated in culture by the production of a brown diffusible pigment by Xff strains. However, some Xap strains, particularly those that originate from East Africa, are more genetically related to Xff strains than to the globally predominant Xap strains, and show pathogenic variability on certain cultivars, e.g., Andean versus Middle American. To better understand the genetic diversity among Xap and Xff strains, the complete genome sequences of three globally predominant Xap strains, two East African Xap strains, three Xff strains, and one Xanthomonas spp. strain that is associated with common bean but not pathogenic were determined using long-read sequencing technology. Whole-genome alignment revealed differences in chromosome organization between Xap strains, East African Xap strains, and Xff strains; additionally, mobile element content is variable among these strains. Conserved genetic factors, e.g. conserved plasmids and type III secreted effector proteins, some of which may have been horizontally acquired by Xap and Xff strains, were identified. The brown diffusible pigment produced by Xff strains is the result of an oxidation product of homogentisic acid, which is referred to as pyomelanin. In the tyrosine catabolism pathway, homogentisic acid is produced by 4-hydroxyphenylpyruvate dioxygenase (HPPD) and converted to 4-maleylacetoacetate by homogentisate dioxygenase (HmgA). The complete genome sequences of Xap and Xff strains revealed that Xff strains have a conserved mutation in the hmgA gene, whereas Xap strains have an intact hmgA gene. HPPD deletion mutants in an Xff strain resulted in loss of pyomelanin (brown pigment) production, whereas deletion of hmgA in two Xap strains resulted in brown pigment production, making Xap colonies resemble those of wild-type Xff strains. Additionally, complementing a wild-type Xff strain with a functional hmgA gene eliminated visible pyomelanin accumulation. Finally, virulence of a Xff HPPD and a Xap hmgA deletion mutant was assessed on twelve bean cultivars, including both Andean and Middle American gene pools, with different levels of disease resistance to common bacterial blight. There was no significant differences in virulence between brown pigment mutants and wild-type strains.

Book excerpt: Common bacterial blight (CBB) is a major disease in common bean (Phaseolus vulgaris) caused by Xanthomonas axonopodis pv. phaseoli and Xanthomonas fuscans subsp. fuscans. By characterizing alleles in three candidate genes within white bean line OAC Rex, a codominant molecular marker for resistance was created. The Niemann-Pick polymorphism (NPP) marker was developed to screen common beans for CBB resistance, and is anchored in a candidate resistance gene (Niemann-Pick like gene). Individuals in two segregating populations were screened for allelic state and disease susceptibility. It was found that the NPP marker is significantly more efficient (8% decrease in error rate) in comparison to other markers. Within the OAC Rex pedigree, the resistant allele for the NPP marker was found solely within progeny from the introgression of Phaseolus acutifolius into P. vulgaris. Lastly, the two additional candidate resistance genes investigated (R-genes 231733-8-004 and 231733-8-005), were found to have no exploitable polymorphisms.
