The purposes of the study were to develop small molecules for regenerative medicine, to develop a method to detect the recognition site of small molecules, and to detect the most important biological phenomena using the photochemistry of BrU-labeled DNA. The study began with the design and development of small molecules that can induce pluripotency genes. To deal with the important issue of cell permeability of the original compound, a new analogue of the original with improved gene expression was designed and synthesized. Using the photochemistry of BrU-labeled DNA, crucial biological phenomena such as cooperativity between transcription factors were detected. For the first time, the cooperativity was examined by excess electron transfer assay. DNA was also studied very carefully in order to understand the mechanism of the double-strand break in the UVA micro-irradiation technique. The mechanism of the double strand remained untouched. Nevertheless, the double-strand break mechanism was clearly demonstrated by Hoechst dye, as shown in this book.

DNA binding proteins are at the very heart of the regulation and control of gene expression, replication, and recombination: Enzymes that recognize and either modify or cleave specific DNA sequences are equally important to the cell. Some of the techniques reported in this volume can be used to identify previously unknown DNA binding proteins from crude cell extracts. Virtually all are capable of giving direct information on the molecular basis of the interaction—the location of the DNA binding site; the strength and specificity of binding; the identities of individual groups on specific bases involved in binding; the specific amino acid residues of the protein that interact with the DNA; or the effects of protein binding on gross conformation and local structure of DNA. The recognition of DNA sequences by proteins is a complex phenomenon, involving specific hydrogen bonding contacts to the DNA bases ("direct readout") and/or interactions with the sugar-phos phate backbone ("indirect readout"). The latter interactions can also be highly specific because of sequence-dependent conformational changes in the DNA. In addition, intercalation of planar aromatic amino acid side-chains between the DNA bases can occur, most notably with single-stranded DNA binding proteins. Furthermore, when bound, many DNA binding proteins induce drastic structural changes in the DNA as an integral part of their function.

The next two chapters describe the isolation of cDNA clones encoding a transcription factor using oligonucleotides predicted from protein sequence and screening of a cDNA expression library. Chapter 6 deals with identification of transcription factors based on sequence homology analysis by both experimental screening and database searches. Chapter 7 is a new chapter that describes methods of identifying the target genes of a previously uncharacterized factor. The next chapters deal with analysis of transcription factor function. Chapter 8 deals with general techniques, and then the following chapters cover the specialized techniques of in vitro transcription assays using transcriptionally active nuclear extracts derived from rat brain, and analysis of the effect of transcription factors on chromatin structure. The final chapter describes methods for detecting the phosphorylation and glycosylation state of transcription factors.
