The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. Genetic variability in Mad River steelhead was evaluated using 96 single nucleotide polymorphisms (SNPs) among 4203 individuals, including the Mad River and nearby locations, and spanning 44 years from 1973 to 2017. I resolved evidence that in the 1970s the Mad River contained both an indigenous population, and a population influenced by the introduction of Eel River winter-run broodstock. Even with the introduction of Eel River broodstock, contemporary Mad River steelhead (1983-2017) appear to be distinct from Eel River collections, as well as other surrounding collections (except Redwood Creek). This distinction is a consequence of the presence of a historically unique population in the Mad River, combined with the inability of the initially introduced Eel River steelhead broodstock to establish itself. Lastly, I found that contemporary Mad River Hatchery broodstock are composed of three groups (or broodlines), defined by adult return year (1) 2009, 2012, and 2015, (2) 2010, 2013, and 2016, and (3) 2011 and 2014. Grouping in 3-year intervals is hypothesized to be a result of the predominant usage of age-3 individuals as broodstock at Mad River Hatchery.

Book excerpt: Parallel adaptive divergence of migratory and reproductive behavior can occur in multiple populations when similar selection is acting on these traits. Timing of migration, sexual maturity, and reproduction can have major impacts on the dynamics and viability of a population. Life-history variation in steelhead, Oncorhynchus mykiss, including variation in anadromous run timing, reproductive maturity and spawn timing, represents an important aspect of their biology and adaptation to local habitats. Here we present a genetic analysis of naturally spawning steelhead to evaluate the genetic relationships and ancestry of summer- and winter-run reproductive ecotypes from multiple river basins in Oregon and Northern California. We infer the phylogeographic relationships among populations of both summer- and winter-run steelhead ecotypes using 12 microsatellite loci and 90 single nucleotide polymorphisms. Phylogenetic trees and analysis of molecular genetic variance revealed that pairs of phenotypically and genetically distinct reproductive ecotypes within rivers were each other's closest relatives. Isolation by distance was also observed, confirming that genetic relatedness was strongly associated with geographic distance, and indicating limited migration or gene flow among river basins. These patterns support the hypothesis that the summer-run steelhead ecotype has repeatedly evolved through parallel evolution in multiple river basins. These results, together with further investigation of the underlying molecular basis for the divergence of winter- and summer-run steelhead life-history traits, will inform management and conservation efforts for these ecotypes and improve our understanding of the role of adaptive variation in conservation genetics.

Book excerpt: The purpose of this study was to determine the extent to which juvenile hatchery summer steelhead and wild winter steelhead overlap in space and time, to evaluate the extent of residualism among hatchery summer steelhead in the South Santiam River, and to evaluate the potential for negative ecological interactions among hatchery summer steelhead and wild winter steelhead. Because it is not possible to visually discern juvenile winter steelhead from resident rainbow trout, we treated all adipose-intact juvenile O. mykiss as one group that represented juvenile wild winter steelhead. The 2014 study objectives were to 1) estimate the proportion of hatchery summer steelhead that residualized in the South Santiam River in 2014, 2) determine the extent to which hatchery and naturally produced O. mykiss overlapped in space and time in the South Santiam River, and 3) characterize the behavioral interactions between hatchery-origin juvenile summer steelhead and naturally produced O. mykiss. We used a combination of radio telemetry and direct observations (i.e., snorkeling) to determine the potential for negative interactions between hatchery summer and wild winter steelhead juveniles in the South Santiam River. Data collected from these two independent methods indicated that a significant portion of the hatchery summer steelhead released as smolts did not rapidly emigrate from the South Santiam River in 2014. Of the 164 radio-tagged steelhead that volitionally left the hatchery, only 66 (40.2%) were detected outside of the South Santiam River. Forty-four (26.8% of 164) of the radio-tagged hatchery summer steelhead successfully emigrated to Willamette Falls. Thus, the last known location of the majority of the tagged fish (98 of 164 = 59.8%) was in the South Santiam River. Thirty-three of the tagged hatchery steelhead were detected in the South Santiam River during mobile-tracking surveys. Of those, 21 were found to be alive in the South Santiam River over three months after their release, representing a residualization rate of 12.8% (21 of 164). Snorkeling revealed considerable overlap of habitat use (in space and time) by residual hatchery steelhead and naturally produced O. mykiss in the South Santiam River. Results from our study (and others) also indicated that hatchery steelhead juveniles typically dominate interactions with naturally produced O. mykiss juveniles. The overlap in space and time, combined with the competitive advantage that residual hatchery steelhead appear to have over naturally produced O. mykiss, increases the potential for negative ecological interactions that could have population-level effects on the wild winter steelhead population of the South Santiam River.

Book excerpt: This is the second report of research for an ongoing study to evaluate the genetic effects of using hatchery-reared fish to supplement natural populations of chinook salmon (Oncorhynchus tshawytscha) and steelhead (O. mykiss) in the Snake River Basin. The study plan involves yearly monitoring of genetic and meristic characteristics in hatchery, natural (supplemented), and wild (unsupplemented) populations in four different drainages for each species. This report summarizes the first two years of electrophoretic data for chinook salmon and steelhead and the first two years of meristic data for chinook salmon. Results obtained to date include the following: (1) Genetic variation was detected at 35 gene loci in chinook salmon and 50 gene loci in steelhead, both considerable increases over the number of polymorphic loci reported previously for Snake River populations. No substantial differences in levels of genetic variability were observed between years or between hatchery and natural/wild populations in either species. (2) In both species, statistically significant differences in allele frequency were typically found between years within populations. However, the temporal changes within populations were generally smaller than differences between populations. (3) Differences between chinook salmon populations classified as spring-and summer-run accounted for little of the overall genetic diversity; in contrast, substantial genetic differences were observed between ''B'' run steelhead from Dworshak Hatchery and ''A'' run populations from other study sites. (4) Estimates of the effective number of breeders per year (N,) derived from genetic data suggest that N{sub b} in natural and wild Snake River spring/summer chinook salmon populations is generally about one-quarter to three-quarters of the estimated number of adult spawners. (5) Analysis of the effects on data quality of sampling juveniles indicates that the small size of some wild fish may lead to a slight increase in the number of missing datapoints; however, there is no evidence for bias in the data that are collected. (6) Seven bilateral meristic characters in chinook salmon were identified that show promise as indicators of fluctuating asymmetry. Indices of asymmetry varied in a largely random fashion among populations. No correlation was found between the level of asymmetry and the level of genetic variability within individual fish.

Anadromous Pacific salmonids represent a particularly imperiled taxon with large conservation interest, especially in the Columbia River Basin, USA. This project concerned the juvenile rearing stage of a population of threatened Snake River steelhead (Oncorhynchus mykiss) in the Lapwai Creek watershed, Idaho. The system is characterized by hot and dry summers, heterogeneous habitat conditions, and substantial differences in densities both within and among tributary streams. The primary goal of this research was to identify mechanistic linkages between individual- and population-level demographic parameters and their environment, and to understand how population processes operate to shape individual performance. The results showed that temperature-induced energetic costs posed constraints on individual growth, suggesting that energetic cost can offset the competitive advantages of large body size when food is a limiting factor. Secondly, density-dependent regulation of cohort size occurred under certain conditions but was not ubiquitous, suggesting population sizes below carrying capacity. The strength of the regulation was explained by environmental conditions and temperature. Thirdly, despite overall low densities, density dependence was manifested in depressed individual growth rates. Growth rates in both cohorts were negatively related to the total population densities, but were inconsistently affected by the densities of the other cohort. Fourthly, habitat-based controls on densities were operant across spatial scales. Whereas watershed topography and discharge regime best described the variation in subyearling densities, yearlings were better described by channel hydraulics. Finally, site fidelity was overall low, suggesting that a large proportion of the individuals were not territorial, and that the propensity to stay was better predicted by habitat factors than biotic factors. In conclusion, these results show an overall strong abiotic control on juvenile steelhead abundance in the study system, but the strength of these controls to vary substantially across time and space. The subsequent strength of the density-dependent processes depended on these abiotic controls. The combined effects of these abiotic and density-dependent controls constrained and shaped individual growth performance and movement decisions.

Book excerpt: Run-timing in salmonids is a prime example to study adaptive complexity in an iconic, culturally and economically important species. The Eel River in Northwestern California represents the southernmost extant population of summer-run steelhead in North America and is at the near-limit of the species’ thermal tolerance. It therefore presents an ideal location to examine the genetic basis for run-timing variations. Here we examine a number of issues related to steelhead conservation: 1) the extent to which upstream passage is blocked by ostensible physical barriers to dispersal; 2) spawning and rearing distribution of the two run-timings; 3) distribution of resident and anadromous genotypes; and 4) genetic diversity in a population of resident trout isolated above an impassable dam for nearly a century. Using Rapture (RAD Capture), we called genotypes at the region diagnostic for run-timing (GREB1L) and the region strongly associated with residency/anadromy in steelhead (OMY5). Remarkably, we concluded steelhead are passing a waterfall that has been managed as a complete barrier to anadromy. We also observed distinct spatial segregation between winter and summer-run steelhead in both the Middle Fork Eel and Van Duzen Rivers. Finally, we found evidence that prior to dam construction, summer-run steelhead inhabited the upper mainstem Eel, and that both life-history and overall genetic diversity are currently maintained in the resident trout population. Resident trout above the dam are well-suited to re-colonize the upper watershed if upstream passage were to be restored through the upcoming FERC re-licensing process.
