Book excerpt: L'inférence des réseaux de régulation de gènes (RRG) à partir de données d'expression est un défi majeur en biologie. L'arrivée des technologies de mesure de transcriptomique à l'échelle de la cellule a suscité de nombreux espoirs, mais paradoxalement elles montrent une nouvelle complexité du problème d'inférence des RRG qui limite encore les approches existantes. Nous avons commencé par montrer, à partir de données d'expression en cellules uniques acquises sur un modèle aviaire de différenciation érythrocytaire, que les RRG sont des systèmes stochastiques à l'échelle de la cellule et qu'il y a une évolution dynamique de cette stochasticité au cours du processus de différenciation (Richard et al, PLOS Comp.Biol., 2016). C'est pourquoi nous avons développé par la suite un modèle de RRG mécaniste qui inclus cette stochasticité afin d'exploiter au maximum l'information des données expérimentales à l'échelle de la cellule (Herbach et al, BMC Sys.Biol., 2017). Ce modèle décrit les interactions entre gènes comme un couplage de processus de Markov déterministes par morceaux. En régime stationnaire une formule explicite de la distribution jointe est dérivée du modèle et peut servir à inférer des réseaux simples. Afin d'exploiter l'information dynamique et d'intégrer d'autres données expérimentales (protéomique, demi-vie des ARN), j'ai développé à partir du modèle précédent une approche itérative, intégrative et parallèle, baptisée WASABI qui est basé sur le concept de vague d'expression (Bonnaffoux et al, en révision, 2018). Cette approche originale a été validée sur des modèles in-silico de RRG, puis sur nos données in-vitro. Les RRG inférés affichent une structure de réseau originale au regard de la littérature, avec un rôle central du stimulus et une topologie très distribuée et limitée. Les résultats montrent que WASABI surmonte certaines limitations des approches existantes et sera certainement utile pour aider les biologistes dans l'analyse et l'intégration de leurs données.

Book excerpt: L'objectif principal de cette thèse a été de développer des nouveaux outils mathématiques pour l'étude des phénomènes stochastiques en biologique moléculaire. Les modèles mathématiques pour la dynamique stochastique des réseaux de réactions biochimiques sont basés sur les processus de Markov à sauts. On propose des approximations hybrides pour les processus de Markov à sauts multi-échelles. En utilisant comme argument heuristique un développement limité du générateur du processus à sauts (procédé connu en chimie et en physique sous le nom de développement de Kramers-Moyal) nous identifions plusieurs types d'asymptotiques hybrides : processus déterministes par morceaux et diffusions hybrides. Le développement de Kramers-Moyal permet d'obtenir de manière systématique des modèles hybrides, qui sont simulés par la suite avec des algorithmes adaptés. Les approximations déterministes par morceaux sont étudiées avec des méthodes mathématiques rigoureuses. On montre la convergence faible du processus de Markov à sauts vers deux types de processus déterministes par morceaux : avec et sans sauts dans les variables continues. Les approximations hybrides peuvent être simplifiées davantage en utilisant des méthodes de moyennisation. On propose aussi quelques résultats dans cette direction.

Book excerpt: Les réseaux de régulation biologiques (RRB) représentent les interactions entre des entités biologiques. Par exemple, les réseaux de régulation génétiques sont des graphes dont les sommets représentent les gènes ou les produits (ARN ou protéines) et les arcs représentent leurs interactions. Cette thèse propose le formalisme d'automates hybride linéaire (AHL) pour l'analyse automatique des dynamiques des RRB. Le formalisme qualitatif de René Thomas est une approche bien connue pour la modélisation discrète et l'analyse des dynamiques des RRB. Il détermine le comportement qualitatif des RRB d'une manière rigoureuse. A partir d'un modèle discret, il n'est pas réellement possible (à cause de l'abstraction complète du temps) de déterminer des trajectoires particulières et en particulier des trajectoires cycliques ou non-cycliques. En nous basant sur le formalisme discret de René Thomas, nous introduisons la modélisation hybride des RRB par le formalisme des automates hybrides linéaires (AHL) qui prennent en compte les délais de production et de dégradation des produits de gènes. La modélisation hybride capture les deux types de comportement c'est-à-dire l'évolution discrète de niveau d'expression ainsi que l'aspect temporel (avec le temps) d'évolution continue des produits de gènes. Cette modélisation nous permet de faire l'analyse des AHL par l'outil de model-checking comme Hy-Tech pour l'accessibilité, les comportements cycliques comme le noyau d'invariance, les états stables et les chemins entre deux états donnés. Ces comportements abordent les aspects qui sont intéressants pour les biologistes. Par exemple, les cycles représentent l'homéostasie tandis que les états stables représentent la multi-stationnarité. Tous les comportements que nous analysons sont caractérisés par des contraintes de délais. Ces contraintes sont des conditions pour l'existence de ces différents comportements. Nous présentons les méthodes pour les calculs de la longueur, du volume et du diamètre du noyau d'invariance. Ces différentes mesures nous permettent d'introduire une notion de stabilité du noyau d'invariance. L'approche de modélisation hybride est appliquée sur plusieurs exemples réels des RRB. Ces exemples sont le RRB de la bactérie Pseudomonas aeruginosa, le RRB du cycle circadien du mammifère, le RRB du virus phage lambda, le système d'activation et de latence de la cellule-T et le réseau pour la réponse de la carence en carbone chez Escherichia coli.

Author of the famous Treatise on Political Economy in 1803, which was revised and re-edited on several occasions, he published numerous other works including a voluminous Complete Course in Practical Political Economy in 1828–9. He also taught political economy successively from 1815 until his death in three Parisian establishments: the Athénée, the Conservatory of Arts and Trades, and the Collège de France. The texts in which Say exposes his approach to political economy have not been available in the English language until now except for the fourth edition of the ‘Preliminary Discourse’ which serves as an introduction to the Treatise. This book presents a translation which renders his works accessible to the English speaking world. For the first time, English readers will be able to become directly immersed in Say’s principal texts, where he develops his conception of political economy. Jean-Baptiste Say and Political Economy proposes a translation of a selection of eleven of Say’s texts. The first three are versions of the ‘Preliminary Discourse’ from the Treatise’s editions of 1803, 1814 and 1826 with the variations of the editions of 1817, 1819 and 1841. The following four texts are the opening discourses pronounced at the Conservatory in 1820 and 1828 and the Collège de France in 1831 and 1832. The eighth text is the ‘General Considerations’ which open the Complete Course in Practical Political Economy of 1828, with the variations of the 1840 re-edition. The final three texts are those Say devotes to ‘the progress of political economy’ in what is akin to a history of economic thought. This volume is of great importance to economic historians and people studying Jean-Baptiste Say, as well as those who are interested in economic theory and philosophy and political economy.

Book excerpt: In the late 1950s, like tens of thousands of young men of his generation, Pierre Bourdieu, having recently passed the agrégation in philosophy, found himself immersed in the Algerian war. Motivated by an impulse that, as he himself says, ‘was civic rather than political’, nothing seemed more important to him than to understand the Algerian situation and provide the elements that would enable others to come to an informed judgement about it. In extremely tough conditions and along with a small group of students, Bourdieu undertook a series of studies across an Algeria that was tightly patrolled by the army, leading him to discover the shocking reality of the resettlement camps and to analyse the mechanisms of destruction of Algerian society of which they were emblematic.
