Book excerpt: Hydrologic processes impact the functioning of aquatic ecosystems and influence fish population dynamics. The flow regime of a stream affects the structure, composition, and productivity of fish communities by regulating abiotic habitat conditions and biotic community processes. In the Great Smoky Mountains National Park (GRSM), native brook trout (Salvelinus fontinalis) populations have declined in some watersheds over the past decade, believed to be primarily due to episodic acidification. The potential affects long-term hydrologic patterns, temporal hydrologic trends, and hydrologic extremes have on brook and rainbow trout (Oncorhynchus mykiss) populations were explored in this study. The current GRSM fish sampling program began nearly two decades ago; a total of 69 streams, including 369 sites, are routinely sampled by GRSM fisheries biologists with standard methods. Detailed data is collected on the trout populations. The Nature Conservancy's Indicators of Hydrologic Alteration (IHA) was used to quantify the flow regime of each stream into 67 ecological relevant parameters. Because the trout sites were located in remote ungaged streams, the Hydrologic Simulation Program FORTRAN (HSPF) was used to simulate flows at each trout site for a study period lasting 18 years (1990-2007). Book excerpt: Potamodromous Rainbow Trout are an important ecological and recreational resource in freshwater systems of Alaska, and increased human development, hydroelectric projects, declining Pacific salmon stocks, and climate change may threaten their populations. We used aerial and on-the-ground telemetry tracking, field-measured and remotely-sensed aquatic habitat characteristics, snorkel surveys, and resource selection and occupancy models to characterize seasonal movements and habitat use of adult Rainbow Trout (>400 mm FL) at multiple spatial and temporal scales across the large (31,221 km2) and complex Susitna River basin of southcentral Alaska during 2003-2004 and 2013-2014. We found that trout overwintered in mainstem habitats near tributary mouths from November to April. After ice-out in May, trout ascended tributaries up to 51 km to spawn, and afterward moved downstream to lower tributary reaches to intercept egg and flesh subsidies provided by spawning salmon in July and August. Trout transitioned back to mainstem overwintering habitats at the onset of autumn when salmon spawning activity waned. Fidelity to tributary of capture varied across seasons, but was high in three out of four drainages. Different habitat characteristics influenced Rainbow Trout habitat use during each season, including stream gradient and sinuosity in the winter, substrate suitability and sinuosity during spawning, mean annual flow during the pre-salmon feeding season, and Chinook salmon spawning potential after the arrival of adult salmon in freshwater. We found that during the ice-free feeding season trout responded to fine-scale (channel unit) characteristics rather than more coarse-scale (stream reach) variables. Weekly movements were significantly longer when spawning salmon were present compared to pre-arrival. We found no difference in movements and habitat use for a subset of fish for which sex was identified using genetic analysis. However, the observed sex ratio was heavily female-biased, which contrasts with what has been observed in other non-anadromous salmonid populations. As most trout undertake extensive movements within and among tributaries and make use of a variety of seasonal habitats to complete their life histories, it will be critical to take a broad and multiscale approach to their management in light of anticipated future land use and climate change.

Book excerpt: Movement patterns and habitat use of Bonneville cutthroat trout (Oncorhynchus clarki Utah) in tributaries of the Logan River watershed are greatly affected by habitat alterations created by North American Beaver (Castor canadensis). Evaluation of cutthroat trout habitat use in these watersheds is also complicated by biotic interactions with invasive brown trout (Salmo trutta) and brook trout (Salvelinus fontinalis). My objectives in this thesis were to 1.) Evaluate the passage of beaver dams by each trout species in the Temple Fork watershed and 2.) Evaluate the habitat use of cutthroat trout in the presence of brown trout and brook trout over a range of spatial scales. To address these objectives, 1381 trout were tagged with passive integrated transponder tags. Their locations were recorded using a combination of annual capture/recapture surveys, stationary in-stream antennas, and monthly continuous mobile antenna surveys. To address objective 1, sh were located above and below 22 beaver dams to establish whether sh passed dams and to identify downstream and upstream passage; 187 individual trout were observed making 481 passes of all 22 beaver dams. Native Bonneville cutthroat trout passed dams more frequently than both non-native brown trout and brook trout. It was determined that spawning timing affected seasonal changes in dam passage for each species. Physical characteristics of dams such as height and upstream location affected the passage of each species. Movement behaviors of each trout species were also evaluated to help ex- plain dam passage. These data suggest beaver dams are not acting as barriers to movement for cutthroat and brook trout but may be impeding the movements of invasive brown trout. To address objective 2, a hierarchical classification of stream habitat was created using the River Styles framework. The River Styles framework not only establishes a relationship between habitats at dierent scales, but also attempts to understand the processes that create and maintain those habitats. The location of each sh observation was associated with habitats at the stream, landscape unit, River Style, and geomorphic unit levels. Habitat use of each species of sh was evaluated at each spatial scale using all sh observations over the four-year study period. Hotspot locations, or locations used consistently by a species of sh consistently through time, were also evaluated across the entire study period and over each year. It was found that brook trout almost exclusively use the beaver ponds and beaver-altered habitats in Spawn Creek. Brown trout were not found in the upper- most parts of both Spawn Creek and Temple Fork. They were also found more than the other species in pools created by bedrock or man-made control features, suggesting that they select highly stable habitats. Cutthroat trout were found more than brown trout in beaver-altered habitats and lateral scour pools, suggesting that they select more dynamic, naturally occurring habitats.

Removal of brook trout from 1992 to 2000 from Sun Creek in southern Oregon, provided an opportunity to investigate the changes in distribution and abundance of bull trout. This study investigated bull trout distribution over from 1994 to 2003, during and following the extirpation of brook trout in 2000. In 2001 over, 8 km of contiguous stream habitat was examined to investigate bull trout habitat utilization. Bull trout abundance increased almost 300% after the removal of brook trout; however, bull trout distribution did not shift either upstream or downstream into habitat previously occupied by brook trout. This finding suggested that the occupied habitat was either critical for bull trout persistence or that factors restricted dispersal. Temperature did not appear to limit bull trout distribution remaining below 17°C with averages less than 10°C throughout Sun Creek. The downstream distribution of bull trout coincided with a point source increase of turbidity. In regions of the stream where turbidity was low bull trout abundance was positively associated with deep pools, higher average temperatures, and correlated with high densities of springs. The results of this study suggest that brook trout did not displace bull trout, underscoring the importance that point source disturbances (i.e. turbidity) can have on trout distributions. These findings reiterate the value of sampling contiguous streams as a means to identifying factors influencing trout distribution throughout a stream system.
