Book excerpt: Due to a persistent decline in escapement, the McDonald Lake sockeye salmon run was classified a stock of management concern in 2009, and an action plan was developed to rebuild the stock. Measures to reduce commercial harvest and improve stock assessment were established, and a new program to evaluate information from a recent stocking program was developed. Southern Southeast Regional Aquaculture Association collected eggs from McDonald Lake (2007-2009), thermal marked and reared the fry at Burnett Inlet Hatchery then released them as full-term smolt in McDonald Lake (2009-2011). To obtain potentially improved information on the timing and distribution of McDonald Lake sockeye salmon in commercial fisheries affected by the action plan, we analyzed otoliths from sockeye salmon harvested in southern Southeast Alaska purse seine and drift gillnet fisheries (2011-2014). Although few thermal marked McDonald Lake sockeye salmon were recovered in most fisheries, peak harvests occurred in the District 106 drift gillnet and District 101-outside purse seine fisheries during and immediately after the weeks of action plan fishery closures, which corroborated results from a recent genetic stock identification analysis and previous tagging studies. Migratory timing of thermal marked fish indicated shifting the action plan later by one statistical week could improve its efficacy. Otoliths from the McDonald Lake escapement were also analyzed (2011-2014). Annual contributions of stocked fish ranged from 0.5% (2014) to 19% (2012) of the escapement. Relatively large harvests of chum salmon in South Alaska Peninsula fisheries in recent years corresponding with small returns of chum salmon to Western Alaska rivers has raised concerns among some stakeholders about the stock-specific harvests in South Alaska Peninsula fisheries. Salmon tagging studies published in 1926, 1964, and 1991 and subsequent genetic stock identification projects conducted in 1993-1996 and 2007-2009 demonstrated significant numbers of non-local chum salmon in the June and early July commercial fisheries of the South Alaska Peninsula. Presently, some stakeholders believe that relative abundances among stocks in the fishery have changed since stock-specific chum harvests were last estimated in South Alaska Peninsula harvests as part of the Western Alaska Salmon Stock Identification Program (WASSIP) in 2007-2009. An updated study that accurately and precisely estimates stock-specific harvests would help resolve these concerns and provide valuable management information regarding the gear- and temporal-specific harvests of chum salmon in select South Peninsula fisheries. This operational plan provides the Alaska Department of Fish and Game (ADF&G) with a sampling and genetic analysis plan to achieve that overall goal.

Book excerpt: Mixed stock analysis based on genetic data has been used to estimate the stock compositions of sockeye salmon Oncorhynchus nerka harvested in commercial fisheries in Upper Cook Inlet (UCI), Alaska, since 2005. Here we report the genetic mixed stock analysis samples representing 99% of the 2012 and 2013 UCI commercial fishery harvests. Postseason analyses were performed using a previously reported baseline of 69 populations and 96 single nucleotide polymorphic markers, with the addition of 2 populations in the West reporting group (Harriet Creek and Packers Lake late run). Stock composition patterns in the commercial fishery were similar to previous years: eastern fisheries generally captured more Kenai and Kasilof rivers fish than western and northern fisheries; and gillnet fisheries closer to the Kenai or Kasilof river mouths harvested larger proportions of fish from those rivers. In 2012, however, the majority of Kasilof fish were harvested in the drift gillnet fisheries due to restrictions on the set gillnet fishery. Most stocks contributed similar proportions to the overall harvest in the UCI fishery compared to previously reported years, but Fish and Kasilof stocks were 38-86% below average and Susitna/Yentna River stocks were 19-77% above average. In 2013, 2 additional drift gillnet samples were analyzed to compare harvests in the Kenai and Kasilof expanded corridor (July 11) with the districtwide harvest (July 8). Kenai and Kasilof estimates were higher in the corridor sample than the districtwide sample, whereas estimates for the remaining reporting groups were generally lower, but these differences were not significant and could be attributed to the difference in sampling date. Estimates of stock-specific harvests for UCI commercial fisheries in 2012 and 2013 build upon previous years in refining understanding of productivity and the effect of management actions on the stock composition of commercial sockeye salmon harvests.

Such information would be useful for reconstructing runs, building accurate brood tables to define escapement goals, and refining management by identifying spatial and temporal harvest patterns of local and non-local stocks. Hence, the department developed a genetic baseline for mixed-stock analysis (MSA) to estimate the stock compositions of sockeye salmon harvests in select KMA commercial salmon fisheries from 2014-2016. This report describes the methodology used to build a baseline, examines costs and benefits of a reduced marker set, describes the performance of the baseline for MSA, and provides guidance on how to interpret biases documented in the MSA tests when evaluating future stock composition estimates of KMA fishery mixtures. This genetic baseline uses single nucleotide polymorphism (SNP) markers and builds on the Western Alaska Salmon Stock Identification Project (WASSIP) sockeye salmon baseline to include additional populations in KMA and extends coverage south from Cape Suckling, Alaska to the Columbia River, Washington. The final baseline contains 65,332 individuals from 762 collections representing 473 populations in 15 reporting groups. Mean population sample size was 138 individuals. We used 2 types of tests to measure the baseline’s ability to correctly allocate to reporting groups: 100% proof tests and fishery scenario tests. Correct allocations for 100% proof tests averaged 98.2%, ranged from 80.4% to 99.6%, and 73 of the 75 proof tests met our goal of 90% correct allocation. Fishery scenario tests did not indicate any consistent directional biases among reporting groups, but misallocation was observed between Frazer and Ayakulik. Reducing the baseline from 96 to 48 SNPs had negligible effects on MSA estimates. This baseline will provide accurate and precise estimates of stock composition in KMA sockeye salmon fisheries.
