One area of interest is in neuroscience and neuropathology studies towards revealing the ambiguities of human brain function and mental brain disorders. As more challenging patient populations are imaged and more advanced experiments are designed, there is an increasing demand for more accurate localization of brain function and structure. Localization of functional information and fusion of magnetic resonance images has been addressed through image registration techniques. Accurate rigid and affine registration techniques are now part of the standard brain image processing toolkits, which aim at correcting the effect of head motion and repositioning into a sub-voxel range. However, local spatial distortions may cause typical localization errors of up to 10 millimeters in magnetic resonance images acquired by Echo-Planar Imaging (EPI). This compromises the accuracy of localization and registration in functional MRI, Diffusion Tensor Imaging and Arterial Spin Labeling. Such spatial distortions are mainly caused by field inhomogeneity and susceptibility artifacts and cannot be compensated by rigid and affine registration techniques. Therefore, the main thrust of this dissertation has been the deployment of non-rigid registration for the correction of local spatial distortions in EPI. As a main challenge, quantitative in-vivo validation criteria have been devised to support the routine use of the developed techniques as part of a toolkit named NPTK, or Neuroimage Processing ToolKit. The outcome of this research makes up the core component of NPTK for enhanced localization. The technical developments on the optimization aspects of information similarity measures carried out as part of this research is generally applicable to high-dimensional optimization problems including non-rigid registration, information theoretic learning, pattern classification, and bioinformatics.

Diffusion MRI provides unique possibilities to study structural connectivity of the human brain, e.g. how the white matter connects different parts of the brain. Diffusion MRI enables a range of tools that permit qualitative and quantitative assessments of many neurological disorders, such as stroke and Parkinson. This thesis introduces novel methods for diffusion MRI data analysis. Prior to estimating a diffusion model in each location (voxel) of the brain, the diffusion data needs to be preprocessed to correct for geometric distortions and head motion. A deep learning approach to synthesize diffusion scalar maps from a T1-weighted MR image is proposed, and it is shown that the distortion-free synthesized images can be used for distortion correction. An evaluation, involving both simulated data and real data, of six methods for susceptibility distortion correction is also presented in this thesis. A common problem in diffusion MRI is to estimate the uncertainty of a diffusion model. An empirical evaluation of tractography, a technique that permits reconstruction of white matter pathways in the human brain, is presented in this thesis. The evaluation is based on analyzing 32 diffusion datasets from a single healthy subject, to study how reliable tractography is. In most cases only a single dataset is available for each subject. This thesis presents methods based on frequentistic (bootstrap) as well as Bayesian inference, which can provide uncertainty estimates when only a single dataset is available. These uncertainty measures can then, for example, be used in a group analysis to downweight subjects with a higher uncertainty.

Book excerpt: The research goal of this thesis is a contribution to the intra-modality inter-subject non-rigid medical image registration and the segmentation of 3D brain MRI images in normal case. The well-known Demons non-rigid algorithm is studied, where the image intensities are used as matching features. A new force computation equation is proposed to solve the mismatch problem in some regions. The efficiency is shown through numerous evaluations on simulated and real data. For intensity based inter-subject registration, normalizing the image intensities is important for satisfying the intensity correspondence requirements. A non-rigid registration method combining both intensity and spatial normalizations is proposed. Topology constraints are introduced in the deformable model to preserve an expected property in homeomorphic targets registration. The solution comes from the correction of displacement points with negative Jacobian determinants. Based on the registration, a segmentation method of the internal brain structures is studied. The basic principle is represented by ontology of prior shape knowledge of target internal structure. The shapes are represented by a unified distance map computed from the atlas and the deformed atlas, and then integrated into the similarity metric of the cost function. A balance parameter is used to adjust the contributions of the intensity and shape measures. The influence of different parameters of the method and comparisons with other registration methods were performed.
