Even though influenza virus uses RNA exclusively throughout its entire life cycle, little is known about the structure of the Influenza A genome and transcriptome. This works presents bioinformatics efforts to discover and characterize RNA secondary structures in both the (+) and ( - )RNA orientations of influenza A virus. All available unique influenza A sequences from the NCBI database were used to identify 20 likely structured regions, primarily in the (+)RNA. One of these predictions is verified and refined using small molecule mapping and isoenergetic microarrays for a conserved region of the Segment 8 (NS1/NEP) intron. Part II: In addition to locally conserved structure, this work examines the global RNA secondary structure in coding regions of both Influenza A and B. For Influenza A, segments 1, 5, 7 and 8 show evidence of wide-spread structure conservation. This phenomenon is referred to as Global Ordered RNA Structure, or GORS. On average the predicted thermodynamic stability of each coding region segregated based on the host species with avian having the most stable folding free energies followed by swine and then human. Similarly, a study of Influenza B virus, which infects primarily humans, showed GORS in Segments 1, 2, 5 and 8. In silico codon mutations that maintained the amino acid sequence for each segment demonstrate the relatively unstable folding free energies of influenza B coding regions. Together these results highlight some of the molecular similarities and differences between influenza A and B and demonstrate the evolutionary adaptation of Influenza"--Page ix.

Book excerpt: Influenza A virus contains eight single-stranded, negative-sense RNA segmented genomes, which allow genetic reassortment between human and animal strains, leading to many virus pandemics. In addition to genetic reassortment, efficient regulation of host response is required for virus adaptation and transmission to different hosts. In this study, we investigated the processes of influenza genome packaging and assembly, as well as how the virus modulates host antiviral gene expression to unveil the mechanism of host adaptation. Influenza viruses replicate in the nucleus, where both genomic nucleocapsids (vRNPs) and the positive-sense complementary RNPs (cRNPs) are produced. Despite the structural similarity to vRNPs, cRNPs are not incorporated into progeny virions. To determine the mechanism by which cRNP packaging is restricted, we analyzed cRNP intracellular localization using strand-specific qRT-PCR. Our findings demonstrated that cRNPs were exported from the nucleus in a chromosome region maintenance 1 (CRM1) -independent manner. However, viral matrix (M1) protein explicitly interacted with cytosolic vRNPs, but not cRNPs, at the plasma membrane. Hence, our data indicate that a specific interaction with M1 during viral assembly determines selective incorporation of vRNPs into progeny virions. Influenza A viruses regulate host gene expression through two accessory proteins, NS1 and a novel PA-X protein expressed from ribosomal frameshifting of PA mRNA. Their shutoff activities vary between viruses from different host origins, suggesting a functional interplay between these two proteins. To analyze the effect of PA-X and NS1 on host gene expression and identify their target mRNAs, we generated four recombinant A/California/04/2009 viruses with various PA-X and NS1 shutoff activities. Our transcriptome analysis of infected human lung epithelial cells indicates that PA-X induced general gene shutoff, while NS1 specifically inhibited genes involved in interferon and cytokine signaling pathways. The virus expressing active NS1 with reduced PA-X activity most efficiently suppressed antiviral and innate immune responses in human cells, suggesting that NS1 and PA-X shutoff activities are precisely adjusted to achieve productive viral replication in human hosts. The mechanism of action and functional domains of PA-X have not been fully elucidated. Our data showed that PA-X was localized equally in the nucleus and cytoplasm, and degraded host mRNAs at both sites. By characterizing PA-X Cterminal deletion mutants, we found that the first 15 residues in the unique C-terminal domain were sufficient for host mRNA degradation and required for nuclear localization of PA-X. Our co-immunoprecipitation result showed that PA-X interacted with host factors that are either involved in pre-mRNA processing or associated with mature mRNAs. Collectively, this study sheds light on virus-host interaction and mechanisms by which influenza A viruses regulate viral assembly and host gene expression.

Abstract: Influenza A virus causes significant morbidity and excessive mortality around the world every year and has precipitated four human pandemics during the past 100 years. While significant progress has been made in influenza research since the H5N1 outbreak in Hong Kong in 1997, many questions regarding how influenza virus replication is regulated remain to be answered. It is still not clear if a universal influenza vaccine may be a realistic option for preparedness of future emerging influenza viruses which pose a pandemic threat. Influenza virus non-structural protein 1 (NS1) is a virulence determinant with multiple functions; it is the major antagonist of innate immunity against influenza A virus and also plays an important role in regulating virus replication. More significantly, influenza A virus with NS1 gene deleted is highly attenuated and DelNS1 virus is being actively explored as a new live attenuated vaccine for both seasonal and pandemic influenza. To better understand the role of NS1 in the influenza A virus life cycle, I established three DelNS1 viruses from different strains to study the regulation of influenza virus replication and assess their potential for vaccine development. I found that the WSN-DelNS1, H7N9-DelNS1 and CA04-DelNS1 virus each acquired an M-A14U, M-G917A and NP-G346A mutation through passages either in MDCK, Vero or 10-day-old chicken embryonated eggs. Characterization of growth properties found that these three DelNS1 viruses replicated to a level comparable to the wild type (WT) virus in each system. This is by far the most direct evidence to indicate that the NS1 protein is dispensable for influenza virus replication. Further analysis using WSN-DelNS1-M-WT virus revealed that the M2 expression was markedly attenuated due to the loss of NS1 expression, and M-A14U mutation restored M2 expression during virus replication. My findings clearly demonstrate a mechanism that both NS1 and viral polymerases are involved in the regulation of M mRNA splicing during virus replication. I further characterized WSN-DelNS1-M-A14U virus and found that the M-A14U mutation increased the M2 mRNA splicing by inhibiting the mRNA3 splicing via impairment of the mRNA3 splicing consensus sequence. The role of NS1 in regulation of M mRNA splicing is further confirmed using the H7N9-DelNS1-M-G917A virus. Prior to this study, there were no reports evaluating the vaccine applications of adapted replication competent DelNS1 virus. I found DelNS1 viruses to be completely avirulent to mice at the highest available dose. Most importantly, this study found that DelNS1 H1N1 viruses are able to provide cross protection against lethal challenges of heterosubtypic viruses, including highly pathogenic avian H5N1 and H7N9 viruses. The DelNS1 viruses developed in this study provide valuable tools warranting evaluation for use as universal vaccines to control and prevent emergence of future influenza virus strains. In summary, this study provides direct evidence showing that NS1 is involved in influenza virus replication through regulating the splicing of M gene, and establishes a strategic technology for developing DelNS1 live attenuated vaccines. This genetic material can exist in multiple forms, with viruses utilizing RNA, DNA, and diverse combinations thereof to stably transmit between hosts. These diverse strategies require diverse replication schemes, e.g., DNA viruses must either encode or co-opt host DNA-dependent DNA polymerases to replicate a genome, and negative sense RNA viruses must encode and package RNA-dependent RNA polymerases in virons in order to replicate an RNA genome in the next host. Regardless of scheme, all viruses converge and are absolutely reliant on RNA, and more specifically the host ability to translate RNA molecules into proteins. Thus, both viruses and hosts have devoted significant coding capital in regulating RNA, with emphasis on the evolutionary struggle that exists at this nexus. The over-arching theme of this thesis is to illuminate how and why influenza viruses co- opt, manipulate, and embrace RNA regulation strategies of human hosts. In the first chapter of this thesis, we profiled the RNA-binding characteristics of IFIT2, a canonically anti-viral and interferon-induced host protein, which influenza virus utilizes in a pro- viral manner. Through genome-wide cross-linking immunopreciptation sequencing (CLIP-seq) experiments, we found that IFIT2 binds mRNAs including those of influenza virus. We validated IFIT2 as an mRNA-binding protein, and found that IFIT2 specifically binds AU-rich regions in human RNAs with a preference for binding the mRNAs of other interferon-induced proteins. To accomplish a broadly anti-viral and selectively pro-viral function, we found that IFIT2 binds mRNAs to enhance their translation. Polysome and ribosome-profiling revealed that IFIT2-bound RNAs are poorly translated in the absence of IFIT2, including influenza virus mRNAs. This links the RNA-binding ability of IFIT2 to a functional role in translation, potentially explaining thexi contradiction between the previously observed anti-viral phenotypic role for IFIT2 and the mechanistically observed pro-viral role for IFIT2 in the context of influenza virus. Altogether, these data describe a new node for the regulation of translation during interferon responses and highlight the regulatory volatility that exists at the mRNA interface during infection. In the second chapter of this thesis, we sought to understand the non-specific RNA-binding capability of the influenza virus nucleoprotein, which binds and protects the negative-sense RNA genome to facilitate gene expression and genome replication. Despite this well-established role, the incongruity of the specificity of NP for the viral genome and known biochemical promiscuity of NP is not reconciled. To address this, we perfomed cross-linking immunoprecipitation sequencing to unbiasedly determine the identity of NP-bound RNAs during infection. NP binds the viral genome and anti-genome, but also engages with a number of discrete classes of host small non-coding RNAs. Many of these RNAs have been shown to be host-derived RIG-I agonists during DNA virus infections, or structurally resemble validated RIG-I agonists. We profiled the RNAs bound by RIG-I during infection with quantitative CLIP-seq and found that host RNAs are bound and sampled by RIG-I, and NP likely interferes with the ability of RIG-I to sample endogenous and exogenous agonists. These data show that NP not only acts as a structural component of the influenza gene expression and replication machinery, but also acts as a viral countermeasure for innate sensing of immunogenic RNAs. As a whole, this thesis describes two dissimilar instances by which influenza manipulates host RNA regulation. While the context of these host protein:viral mRNA and viral protein:host non-coding RNA interactions are different, they collectively suggest that RNA regulation during the host innate response to viral infection is an essential and commonplace strategy, but often leaves the host exposed to quickly adapting viral pathogens.
