However, the manual analysis of these videos by biolo¬gists is tedious and time consuming. Automated tracking methods offload this work of video analysis but their use in long video is not dependable due to error accu¬mulation through mis-tracking. Semi-automated tracking methods reduce the mis-tracking error through user correction. The existing semi-automated method while more accurate, requires a considerable amount of time by the user. We propose a new semi-automated method in this paper that performs with comparable accuracy to the existing method and reduces user time by 1: mitigating user wait time by leveraging the offline nature of a Data Association Tracking method, 2: effectively displaying information during user correction by selectively showing the possible errors and best corrections, and 3: using a GPU-based particle filter to fill in missing detections. This proposed method is applied to an ant colony video to show that it effectively tracks the ants with 90% accuracy while only taking 21 minutes of user interaction time.

Book excerpt: In this dissertation, novel Content-based Microscopic Image Analysis (CBMIA) methods, including Weakly Supervised Learning (WSL), are proposed to aid biological studies. In a CBMIA task, noisy image, image rotation, and object recognition problems need to be addressed. To this end, the first approach is a general supervised learning method, which consists of image segmentation, shape feature extraction, classification, and feature fusion, leading to a semi-automatic approach. In contrast, the second approach is a WSL method, which contains Sparse Coding (SC) feature extraction, classification, and feature fusion, leading to a full-automatic approach. In this WSL approach, the problems of noisy image and object recognition are jointly resolved by a region-based classifier, and the image rotation problem is figured out through SC features. To demonstrate the usefulness and potential of the proposed methods, experiments are implemented on di erent practical biological tasks, including environmental microorganism classification, stem cell analysis, and insect tracking.
