Book excerpt: This thesis presents the development work of high resolution 2-dimensional hydro- and morphodynamic numerical models of the Blackbird Creek and Bombay Hook marshes in the Delaware Bay. The goal was to assess the models ability of representing the complex marsh hydrodynamics, to study sediment transport in marshes and exchange processes between marshes and the adjacent bay and to better understand the sensitivity of these complex ecosystems to changes in the bay environment. A high resolution numerical mesh was required to resolve the complex marsh geometry in sufficient detail for the studies. An approach was chosen that mostly employed existing data and only a minimum of additional field surveys. Methods were developed to improve the accuracy of bare ground elevations on vegetated tidal flats and to prepare bathymetry data for tidal channels based on a small number of cross sectional measurements. The model system MARINA2D was tested and validated with the Delaware Bay Model Evaluation Environment from NOAA. Model results of water levels in marshes also showed good agreement with observed data for the Bombay Hook model, yet low water was under predicted in the Blackbird Creek model, likely as a result of higher vertical errors in its initial bathymetry and topography. The Blackbird Creek model was used to assess the models' performance with respect to water levels and velocities. Analysis of the influence of vegetation on erosion and depositions patterns on tidal flats showed that in order to reproduce realistic conditions vegetation needed to be considered in the model forcing. Furthermore, for development of numerical models for marshes, additional modifications were required to correctly represent shallow flow conditions on tidal flats. Scenarios with high, medium, and low suspended sediment concentrations in the Delaware River identified the sensitivity of sediment budgets in the marsh to sources in the river. Tracer studies based on hydrodynamic simulations of the Bombay Hook marsh were performed to identify the system's sensitivity to changes in tidal channel geometry and to find the best location for a channel blockage to prevent sediment transport out of the marsh interior that increasingly suffers from losses. The results showed that the system reacts significantly to small changes in channel geometry. Analysis of three blockage scenarios provided enough information to reveal a possible solution for the marsh loss problem, highlighting the benefit of numerical studies as a tool for decision making in marsh management.

Book excerpt: Abstract: With the Maumee River/Lake Erie confluence requiring continuous dredging of two permanent bed mounds to remain a viable harbor, the goal of this dissertation is to research the hydrodynamic patterns and sediment transport characteristics under different forcing conditions in the confluence, with the objective of seeking the origin and physics of the two mobile sediment humps in the navigation channel of the river. As an outcome, this dissertation should help provide guidance as to why, when, and how dredging should be done in the region. An integrated three dimensional, hydrodynamic, sediment transport, wave current bottom boundary layer, and wave model is applied to simulate the hydrodynamics and sediment transport. A curvilinear planform grid with 208 by 79 cells in the horizontal direction and 12 sigma layers in the vertical direction is used to cover the whole lake and the 11 km long dredged channel of the Maumee River. After analysis of the existing Lake Erie literature, 18 hydrodynamic and 14 sediment transport application cases are constructed, based on different combinations of the forcing functions on the lake and river. In addition to generating the Lake Erie circulation patterns often described in published literature by other researchers, the hydrodynamic modeling conducted in this dissertation also has obtained new insight on confluence physics. The analysis of the sediment simulation results shows that the hump closer to the Maumee Bay (hump 2) is mainly deposited and sustained by the river bottom sediment resuspension. The upstream hump (hump 1) is mainly deposited and maintained by the riverine sediment deposition. Under steady SW winds, the deposition at hump 1 is the strongest in spring, less so in summer, and weakest in fall; the deposition at hump 2 is in the reversed order. Under steady NE winds, the deposition at hump 1 is the strongest in fall, less so in summer, and weakest in spring; the deposition at hump 2 is in the reversed order.

The circulation within an estuary is fundamentally 3-dimensional, and lateral processes contribute significantly to material transport. Estuaries are known to trap sediment through convergent processes, and the estuarine turbidity maximum (ETM) zone, an area of elevated suspended sediment concentrations, is a particularly important region of sediment trapping, resuspension, and deposition. Though it is understood that sediment transport processes vary spatially and temporally within the ETM, the details of this variability and their impact on transport pathways and trapping efficiency are unknown. This dissertation characterizes the spatiotemporal variability of sediment processes in the Delaware Estuary, focusing on the contribution of lateral processes, pathways of sediment export, and sediment impacts on primary productivity. Sediment and velocity observations were acquired during 6 months in 2011 from seven moorings deployed across-channel in the known vicinity of the ETM. The data included upward-looking ADCPS calibrated to in situ sediment concentrations from which high-resolution sediment flux estimates were derived to evaluate the relative contributions of tidal and non-tidal processes and how they varied laterally. Tidal pumping contributed to roughly 30% of the along-channel sediment transport, facilitating export on the flank on the Delaware (DE) side but mostly import in the channel. In contrast, tidal pumping contributed very little to across-channel transport. The subtidal (or residual) sediment transport varied both spatially and temporally, driving export at all locations during high river discharge but export on the flank and import in the channel during lower river flows. Residual fluxes dominated the across-channel transport, and an area of divergence on the DE flank was identified that could facilitate sediment delivery to edging marshes. These observations highlight that sediment transport processes are spatially variable and directly impact sediment trapping in an estuary A coupled hydrodynamic and sediment transport Regional Ocean Modeling System (ROMS) model was used to evaluate the spatial variability of residual sediment fluxes over spring-neap, seasonal, and annual timescales. Since sediment transport observations are sparse and spatially limited, the model can help clarify the 3-dimensional structure of the ETM and how lateral variability may differ along-channel. This analysis provided a more comprehensive picture of how sediment may be reworked in the ETM or exported either out of the estuary or to the fringing marshes. The Delaware Estuary is turbid, and primary production within the ETM can become light limited due to high sediment concentrations. In 2010 and 2011, measurements of suspended sediment, light levels, oxygen and nitrate concentrations, and chlorophyll were collected along the main axis of the estuary in March, June, September, and December. These observations were used along with an idealized ROMS model to evaluate stratification and other processes that control sediment resuspension, which in turn impact light availability and primary productivity. This study emphasized that estuarine sediment dynamics have importance implications beyond material transport.

Book excerpt: The goal of this research is to validate a hydrodynamic model of Delaware Bay and the coastal region surrounding it. The aim is to simulate all the major forces over a long period of time, and compare the results to a wide range of available measured data. The model used here is ROMS, an open source regional model that has been used successfully in similar applications. ROMS has been calibrated and set to run for four years, from January 1st 2006 to December 31st 2009. Tidal, wind, and river forcing are used to drive the simulation. There is measured data available from high frequency radars set up across the bay mouth, which measures surface currents over a large area outside of the mouth. Also, ADCP measurements were taken around the bay mouth for extended periods of time to provide 3D current data. Assessment of model and measured data is done with a complex correlation analysis, along with point comparisons. The results of these comparisons show that the model performs almost perfectly under tidal conditions, and still remains very accurate with the wind and river discharge forcing as well. Evaluation of 3D velocity profile data between the model and measured data indicates the model is performing correctly vertically as well. The large amount of data produced from the simulation allowed for an examination of buoyant plume activity in the area. The model shows the formation and dissolution of freshwater plumes under many discharge and wind conditions.

Cohesive sediment plays an important role due to its link with estuarine health and ecology. An important ecological parameter is the suspended sediment concentration (SSC) translated into turbidity levels and sediment budget. This study contributes to investigate and forecast turbidity levels and sediment budget variability at San Francisco Bay-Delta system at a variety of spatial and temporal scales applying a flexible mesh process-based model (Delft3D FM). It is possible to have a robust sediment model, which reproduces 90% of the yearly data derived sediment budget, with simple model settings, like applying one mud fraction and a simple bottom sediment distribution. This finding opens the horizon for modeling less monitored estuaries. Comparing two case studies, i.e. the Sacramento-San Joaquin Delta and Alviso Slough, a classification for estuaries regarding the main sediment dynamic forcing is proposed: event-driven estuary (Delta) and tide-driven estuary (Alviso Slough). In the event-driven estuaries, the rivers are the main sediment source and the tides have minor impact in the net sediment transport. In the tide-driven estuaries, the main sediment source is the bottom sediment and the tide asymmetry defines the net sediment transport. This research also makes advances in connecting different scientific fields and developing a managerial tool to support decision making. It provides the basis to a chain of models, which goes from the hydrodynamics, to suspended sediment, to phytoplankton, to fish, clams and marshes.

Book excerpt: This study is aimed at better understanding storm surges and associated flooding at Delaware Bay coastal regions, considering present day sea levels and future sea level rise. To simulate realistic storm surges we employ a nested regional hydrodynamic modeling approach. An established regional model (RM) for the Delaware Bay and its adjacent coastal shelf is first forced at its lateral boundaries with realistic water levels and depth averaged currents. Imposing this remote forcing in the RM is critical for accurately modeling the timing and magnitude of the storm surge. Then we use water levels and currents from the RM to drive a high resolution local model, with horizontal resolution down to 10 m, for a region close to Bowers, Delaware, that is susceptible to coastal flooding. As a test case we apply this modeling framework for Hurricane Sandy (2012). To investigate the influence of sea level rise on future storm surge events, we consider three different sea level rise scenarios assuming present-day bathymetry and topography. To analyze the impact of a storm surge like the generated by Hurricane Sandy, we added the sea level rise suggested in each scenario to the mean sea level of our simulation. The wind forcing was the same in all scenarios. These scenarios showed that even a SLR of 0.5 m could turn South Bowers into a tidally inundated area with the rest of the town being very susceptible to storm surges, while in the worst case scenario, a part of the town would be permanently under water and the rest of it would be inundated daily, forcing the whole town to be moved.
