In this thesis are presented several works for improving resolution in fluorescence microscopy and in Tomographic Diffraction Microscopy (TDM), an emerging phase microscopy technique. In the first part it is shown that one can improve the axial resolution in depositing the sample on a mirror. In confocal fluorescence microscopy, this is done by shaping the illumination beam with a Spatial Light Modulator. In TDM this is done by adapting the reconstruction method. Then algorithms are proposed for reconstructing high-resolution images from structured illumination measurements with unknown illumination fields, both in fluorescence imaging (blind-SIM algorithm) and in TDM. This allows a dramatical simplification of the experimental set-ups in fluorescence structured illumination and the image reconstruction of high optical index samples in TDM.

The first scheme, 3D structured illumination microscopy (SIM), makes use of the simple fact that fluorescence emission is the multiplication of the illumination and the sample's dye structure. If the illumination is structured such as a sinusoidal pattern, the recorded image would contain high-frequency components encoded in terms of low frequencies. In so doing, normally undetectable high-resolution information is given a chance to appear in the observable region, and is thus made effectively detectable. We are able to double the resolution both laterally and axially of the conventional microscope with 3D SIM. The second scheme, called I5S, also uses structured illumination, but with a Sagnac-like interferometer setup consisting of two opposing objective lenses used for illumination and fluorescence detection. Interference in both illumination, which gives rise to more complicated structured illumination pattern than 3D SIM, and detection can be achieved. The combined interferometric effect is seven-fold enhancement in axial resolution as well as doubled lateral resolution. Finally, we introduce a more complicated I5S scheme in which both emission wavefronts, instead of just one of them, are recorded by two CCD cameras simultaneously. The complementary phase relationship between the two wavefronts can be utilized in estimating and then correcting the phase error often difficult to avoid in I5S experiments.

As a wide-field technique it may have advantages over scanning approaches such as stimulated emission depletion (STED) microscopy regarding acquisition time and bleaching. Similar to the generation of moire patterns, the structured illumination transposes high spatial frequency information in the sample into low spatial frequency information, which can then be recorded by the microscope and computationally recovered in order to generate high resolution images. However, numerous experimental factors can lead to the generation of artefacts in the final image. Therefore, sophisticated algorithms are needed for the reconstruction of high quality images from raw data. This thesis discusses the experi¬mental challenges of structured illumination microscopy and newly developed methods of addressing these in the reconstruction process. The final images show good quality and a resolution improvement of about a factor of two. -- Confocal microscopy is another technique used for achieving optical sectioning of biological specimen. By using a pinhole in the detection pathway out-of-focus light is blocked, leading to the desired sectioning effect. Closing the pinhole further also allows an enhancement of the lateral resolution; however this comes at the cost of strongly reduced light efficiency, as less light passes through the pinhole. Adding an interferom¬eter with relative image inversion optics between its two arms to the descanned output of a confocal microscope makes it possible to surpass the lateral resolution limit (closed pinhole) of confocal microscopes for large pinholes, significantly increasing the light efficiency of such a microscope. This thesis presents the theoretical description of this method as well as experimental results confirming it.
