Book excerpt: The formation of the apical-basal axis during Arabidopsis thaliana embryogenesis is a crucial step that directs the overall body plan of the seedling and directs the establishment of stem cell populations at either end of the embryo that give rise to all of the adult structures. The establishment of the apical-basal axis occurs with the first division of the zygote and remains plastic until the transition stage, where apical-basal polarity becomes fixed. The molecular mechanisms and genes responsible for the formation and fixation of the apical-basal axis remain largely unknown. This dissertation describes the advances made toward the elucidation of two major pathways that contribute to the formation and fixation of the apical-basal axis. Transcriptional repression plays a major role in developmental processes in general and this dissertation describes the role of the TOPLESS (TPL) gene in repression of the basal embryonic gene program in the developing apical domain of the embryo. We provide a framework for the function of TPL in transcriptional repression through chromatin remodeling. Furthermore, we show that the PLETHORA (PLT) family of transcription factors are direct targets for TPL mediated repression and necessary for the shoot to root transformation seen in the tpl-1 mutant. Secondly, using the tpl-1 mutant as a tool for forward genetics, the HD-ZIP Class III transcription factor family members are identified as determinants of apical fate in the globular stage embryo. Additionally, the HD-ZIP III genes are shown to have a mutually antagonistic relationship with the PLT gene family. Lastly, we show that the HD-ZIP III genes are true apical determinants and able to cause a homeotic conversion of the basal pole to a second apical pole.

The establishment and maintenance of these key tissue types is regulated both by the phytohormone auxin and the putative transcriptional co-repressor TOPLESS (TPL) and its family members. Here we show physical interaction between TPL and the auxin response repressor an AUX/IAA, IAA12 and present genetic evidence that supports TPL's role as a transcriptional co-repressor. In addition we show that both TPL and IAA12 can function as repressors in an in planta repressor assay. Finally, using the tpl-1 allele which shows temperature sensitive, dominant negative activity for TPL and its family members, we identify and provide the initial characterization of a new player in the maintenance of the shoot apical meristem. This gene, POLAR BARE (PBR), encodes a putative serine carboxypeptidase that is expressed in the protoderm and the upper layers (L1 and L2) of the developing shoot apical meristem during embryogenesis. We pspeculate that this protein may be involved in small peptide signaling that regulates apical fate, which could lead to new insights about apical polarity.

Two specific aspects of auxin signaling have been looked at in detail: auxin transport and auxin perception. In order to address the role of auxin transport during embryogenesis, a method was developed to allow for the growth and maintenance of ' Arabidopsis' embryos 'in vitro'. Embryos were then subjected to the auxin transport inhibitor, NPA, and the consequences on embryo apical-basal patterning were assessed. Specific genes that encode transcription regulators of auxin-induced gene activity were also looked at. Mutations in the transcription factors, 'MP, NPH4' and the nuclear co-regulator, ' SHY2', result in altered auxin responsiveness of an individual. Single mutations in 'MP' cause defects in embryo axis and vascular strand formation. The phenotypes of 'mp;nph4' and ' mp;shy2' double mutants indicate overlapping and antagonistic gene function, respectively. As first steps towards further insight into the role of 'MP' in angiosperms, a 'MP:GUS' translational fusion construct was introduced into 'Arabidopsis' and partial sequences of 'MP' homologues from related plant species were determined. In addition, an auxin-inducible 'GUS' reporter construct was also introduced into 'Nicotiana tobaccum' with the intent to assess auxin distribution and activity in another plant species.
