Owing to their inherent nonlinearity and the involvement of many different length scales, these systems are often only be studied through numerical simulations. The book focused on common structures and problems in fluid dynamics, particle physics and macromolecule simulations. An important aspect of the discussions was the development of simulation techniques for massively parallel computers and recent advances in the construction of special purpose parallel computers.

This book was released on 2017-05-16 with total page 460 pages. Available in PDF, EPUB and Kindle. Book excerpt: This book introduces readers to MesoBioNano (MBN) Explorer – a multi-purpose software package designed to model molecular systems at various levels of size and complexity. In addition, it presents a specially designed multi-task toolkit and interface – the MBN Studio – which enables the set-up of input files, controls the simulations, and supports the subsequent visualization and analysis of the results obtained. The book subsequently provides a systematic description of the capabilities of this universal and powerful software package within the framework of computational molecular science, and guides readers through its applications in numerous areas of research in bio- and chemical physics and material science – ranging from the nano- to the mesoscale. MBN Explorer is particularly suited to computing the system’s energy, to optimizing molecular structure, and to exploring the various facets of molecular and random walk dynamics. The package allows the use of a broad variety of interatomic potentials and can, e.g., be configured to select any subset of a molecular system as rigid fragments, whenever a significant reduction in the number of dynamical degrees of freedom is required for computational practicalities. MBN Studio enables users to easily construct initial geometries for the molecular, liquid, crystalline, gaseous and hybrid systems that serve as input for the subsequent simulations of their physical and chemical properties using MBN Explorer. Despite its universality, the computational efficiency of MBN Explorer is comparable to that of other, more specialized software packages, making it a viable multi-purpose alternative for the computational modeling of complex molecular systems. A number of detailed case studies presented in the second part of this book demonstrate MBN Explorer’s usefulness and efficiency in the fields of atomic clusters and nanoparticles, biomolecular systems, nanostructured materials, composite materials and hybrid systems, crystals, liquids and gases, as well as in providing modeling support for novel and emerging technologies. Last but not least, with the release of the 3rd edition of MBN Explorer in spring 2017, a free trial version will be available from the MBN Research Center website (mbnresearch.com).

Available in PDF, EPUB and Kindle. Book excerpt: Since modeling multiscale phenomena in systems biology and neuroscience is a highly interdisciplinary task, the editor of the book invited experts in bio-engineering, chemistry, cardiology, neuroscience, computer science, and applied mathematics, to provide their perspectives. Each chapter is a window into the current state of the art in the areas of research discussed and the book is intended for advanced researchers interested in recent developments in these fields. While multiscale analysis is the major integrating theme of the book, its subtitle does not call for bridging the scales from genes to behavior, but rather stresses the unifying perspective offered by the concepts referred to in the title. It is believed that the interdisciplinary approach adopted here will be beneficial for all the above mentioned fields.

Available in PDF, EPUB and Kindle. Book excerpt: This book explores novel computational strategies for simulating excess energy dissipation alongside transient structural changes in photoexcited molecules, and accompanying solvent rearrangements. It also demonstrates in detail the synergy between theoretical modelling and ultrafast experiments in unravelling various aspects of the reaction dynamics of solvated photocatalytic metal complexes. Transition metal complexes play an important role as photocatalysts in solar energy conversion, and the rational design of metal-based photocatalytic systems with improved efficiency hinges on the fundamental understanding of the mechanisms behind light-induced chemical reactions in solution. Theory and atomistic modelling hold the key to uncovering these ultrafast processes. Linking atomistic simulations and modern X-ray scattering experiments with femtosecond time resolution, the book highlights previously unexplored dynamical changes in molecules, and discusses the development of theoretical and computational frameworks capable of interpreting the underlying ultrafast phenomena.

Available in PDF, EPUB and Kindle. Book excerpt: Polaritonic chemistry is an emergent interdisciplinary field in which the strong interaction of organic molecules with confined electromagnetic field modes is exploited in order to manipulate the chemical structure and reactions of the system. In the regime of strong light-matter coupling the interaction with the electromagnetic vacuum obliges us to redefine the concept of a molecule and consider the hybrid system as a whole. This thesis builds on the foundations of chemistry and quantum electrodynamics in order to provide a theoretical framework to describe these organic light-matter hybrids. By fully embracing the structural complexity of molecules, this theory allows us to employ long-established quantum chemistry methods to understand polaritonic chemistry. This leads to predictions of substantial structural changes in organic molecules and the possibility of significantly influencing chemical reactions both in the excited and ground states of the system.

Book excerpt: The physics of strongly interacting many-body systems known as nuclear physics is a mature discipline which has achieved a remarkably quantitative success. It has explained with an impressive accuracy the properties of nuclei from the deuteron to heavy nuclei containing several hundreds of nucleons. This is the more remarkable when one realizes that in no way did the success depend on the existence of, or knowledge derived from, the fundamental theory of strong interactions now believed to be quantum chromodynamics (QCD).This monograph is a first, albeit embryonic, attempt to explain how a nucleus can be understood without invoking the explicit degrees of freedom of quarks and gluons while still staying within the basic premise of QCD and furthermore why do quark-gluon signatures not show up prominently in nuclear processes, including those processes involving short-distance encounters within nuclei. Such an understanding is largely based on the modern concepts of broken chiral symmetry and is believed to be essential in uncovering new physics expected to figure in the hadronic environment under extreme conditions of high temperature and/or high density.
