Little is known about juvenile recruitment, and identification in early life stages is difficult because the larvae of congeners look similar and often occur in spatial and temporal association. Population genetic structure is an important element for characterization of species or populations, and may provide information on productivity and life history. Eight micro satellite loci were evaluated for variability in analyses of genetic structure for two species of rockfish: the deepwater shelf rockfish bocaccio (S. paucispinis) and the demersal shortraker rockfish (S. borealis) of the continental slope. Tests of homogeneity provided evidence of similar geographically based structure in both species, which is consistent with a neighbor model of gene flow. Structure inferred from this study provides information on the sizes of the basic units of productivity, which may aid in management and conservation efforts"--Leaf iii.

Book excerpt: Life history can influence population genetic variation by altering patterns of gamete union and dispersal. Sea stars from the family Asterinidae have evolved similar life histories multiple times in parallel including planktonic feeding larvae, planktonic non-feeding larvae, development in benthic egg masses, and viviparity. In this thesis I first examine the population genetic structure of a widespread planktotrophic asterinid sea star from the East Pacific (Patiria miniata). I use mitochondrial sequence markers to determine whether extrinsic factors such as vicariance or intrinsic properties such as dispersal mode are driving patterns of population genetic variation in this species. I then examine patterns of population genetic variation among eight additional asterinid species from Australia using a mixed species pool of genomic microsatellite markers. I use these microsatellite markers to characterize the genetic variation within groups of brooded offspring associated with the unusual life histories of two live bearing asterinids from the genus Parvulastra. Lastly, I examine the evolution of life history among the asterinids and use the phylogenetic relationships among species to examine the correlation between life history and population genetic structure in this group. Ultimately, I find that the degree to which intrinsic life history properties of asterinids and extrinsic factors contribute to population genetic variation varies among species and among clades. In P. miniata patterns of population genetic variation are influenced by both intrinsic and extrinsic factors. Using microsatellite markers I find that in general between-population genetic variation is high in benthic species (benthic egg laying and live bearing) relative to species with planktonic larvae and that genetic variation within populations is lower in benthic species relative to planktonic species. Lastly, I find that the degree to which phylogeny constrains the coevolution of population genetic structure and life history varies among life history characters and among-population genetic parameters. This thesis suggests that in many cases variation in life histories among a closely related group of marine species can predict patterns of population genetic variation. However, extrinsic factors can in some cases, act with or override life history characteristics in driving patterns of population genetic variation.

Certain natural or anthropogenic landscape features may facilitate or impede organism dispersal and subsequent gene flow. Characterizing the geographical distribution of genetic diversity and identifying the factors contributing to population genetic structure is imperative for maintaining functional connectivity between isolated populations across a fragmented landscape. In this study, I combined genetic data and high-resolution land cover information to investigate patterns of population genetic structure in the threatened eastern hog-nosed snake (Heterodon platirhinos) at its northern range limit in Ontario, Canada. First, using putatively neutral microsatellite markers, I found evidence of genetic differentiation between two geographically disjunct regional populations: in the Carolinian region of southwestern Ontario, and along the eastern shoreline of Georgian Bay. Spatial and non-spatial Bayesian clustering algorithms also detected population genetic structure within each regional population. I found evidence of weak structure within Georgian Bay, roughly corresponding to regions north and south of Parry Sound. A genetic cluster at Wasaga Beach, located at the southern terminus of Georgian Bay, was highly differentiated from other populations, despite its geographic proximity to Georgian Bay. Excess homozygosity and reduced allelic diversity in Wasaga Beach compared to other sampled populations imply a population bottleneck event. Secondly, I inferred the role of landscape features on eastern hog-nosed snake dispersal and subsequent gene flow in the Georgian Bay regional population. Using techniques derived from electrical circuit theory, I estimated pairwise resistance distances between individuals by assigning costs to landscape features that are predicted to impede hog-nosed snake movement: open water, wetland, settlement and agriculture, and roads. Landscape features did not influence genetic structure within Wasaga Beach. However, I found weak evidence for an effect of landscape features, particularly open water and roads, on gene flow in eastern Georgian Bay. This study is the first to examine potential factors driving population genetic structure of eastern hog-nosed snakes and provides an empirical foundation for future tests of demographic models and spatially explicit simulations of gene flow.

Estimation of genetic diversity and population structure is inevitable for effective implementation of conservation management program. Available DNA markers like mitochondrial and microsatellite markers provide useful insight into understanding the genetic diversity status of fish population in the wild. The present chapter highlights the importance of genetic diversity and its determinants. Utility of mitochondrial and microsatellite markers shown through a case study of a threatened cyprinid species Neolissochilus hexagonolepis known as chocolate mahseer that is widely distributed in the North-eastern part of India. Presence of low genetic diversity confirmed its threatened status and further analysis based on various genetic parameters revealed the status of different stocks as well as the population structure of this species. The results obtained could be helpful in rehabilitation and conservation planning and prioritization for the maintenance of a viable population of this species.
