Book excerpt: To address the major role microorganisms play in the biogeochemical cycling of carbon and nutrients in the marine environment, the work presented in this dissertation uses a combination of geochemical and molecular biological techniques to investigate carbon and nitrogen metabolism in the planktonic microbial community of the deep ocean. A method was developed to isolate microbial DNA from the marine water column suitable for radiocarbon analysis, which was then applied to determine the sources of carbon fueling microbial production in the mesopelagic. Fresh organic matter delivered from sinking particles was confirmed as an important carbon source for free-living microbes, but the extent of autotrophic carbon fixation was also significant and variable with depth, highlighting the requirement for particle-delivered reduced nitrogen by the total microbial community in the deep ocean. Both findings stressed the importance of constraining particle-derived carbon and nitrogen flux to the deep ocean. The importance of methane as a carbon source in unique environments above cold methane seeps was examined using both stable carbon isotope measurements of microbial DNA and quantitative PCR of the gene encoding for particulate methane monooxygenase. The carbon isotope measurements showed that methane-carbon played an insignificant role in fueling planktonic microbial production in the deep water column just above methane seeps. The PCR measurements substantiated this result by showing that the methane oxidizing community represented only a small percentage of the microbial community in this environment. And finally, bacterial heterotrophic nitrate assimilation was studied and determined to increase with depth and/or nitrate concentration, but appeared to only be a possible nitrogen acquisition method for a small (> 1%) fraction of the bacterial community. Sequencing of the heterotrophic nitrate assimilation gene isolated from the marine environment further demonstrated that these genes were depth stratified. In addition both isotopic analyses and molecular biological techniques such as quantitative PCR indicated distinct differences between free-living and particle-attached microbial communities. Overall, future research efforts should be focused on expanding the current data set, constraining particle flux, and gaining a better understanding of microbial physiology, including in situ growth rates, in the subsurface marine environment.

Marine microbes play crucial roles in global biogeochemical cycling and are at the base of marine food webs. Due to the technical difficulties associated with sampling northern marine systems, relatively little is known about the microbial community composition and metabolism of these ecosystems. In this thesis work, the community composition and metabolism of northern marine ecosystems, including the Saint Lawrence Estuary, North Water and Canada Basin were described using meta-omic techniques. In the Saint Lawrence Estuary, differences in microbial community structure, metabolic lifestyles and carbon and nitrogen processing pathways were observed between the surface and deep waters. In the North Water, two distinct microbial communities with different taxonomic compositions and differing nutrient acquisition and resource allocation strategies were identified on either side of the polar mixed layer, and a third distinct community was described in the bottom waters. Functional and taxonomic analyses of the North Water polar mixed layer communities suggest a microbial community more typically associated with waters that undergo pulses of primary production on the Canadian side, while the community on the Greenland side was more typical of waters associated with a more steady level of primary production. In the Canada Basin, metagenomics was used to construct 360 Arctic Ocean metagenome assembled genomes. The analysis of six Chloroflexi MAGs revealed their potential for terrestrial derived aromatic compound degradation and that this metabolic capacity was acquired, at least in part, by lateral gene transfer from terrestrial organisms. To facilitate the meta-omic analyses performed in this thesis, a novel method to isolate microbial community DNA and proteins from the same environmental sample preserved in RNAlater was also developed. This thesis not only describes the microbial community composition and metabolism of northern marine systems over a broad geographic range, but also adds to the growing metagenomic and metaproteomic resource-base that can be used to develop and test hypotheses about northern marine microbial systems. Additionally, this work has implications for our understanding of how climate change may affect northern marine ecosystems.

Book excerpt: This dissertation presents the analyses of twenty-eight single amplified genomes (SAGs) distributed among four major phyla or candidate phyla of archaea and bacteria : Thaumarchaeota, Proteobacteria, Parcubacteria and Marinimicrobia. Samples were obtained from 8,219 m and 10,908 m depth within the hadal ecosystems of the Puerto Rico Trench (PRT) and Challenger Deep (CHDE) portion of the Mariana Trench, respectively, and microbes associated with seawater, invertebrates and surficial sediments were sorted, amplified by multiple displacement amplification and sequenced using the HiSeq 2000 Illumina platform. Assembled and annotated genomes were analyzed and compared to genomes derived from closely related microbes from other habitats with the goal of understanding PRT and CHDE microbes' metabolic adaptations to deep-sea conditions. Four single amplified genomes (SAGs) were recovered from the PRT: PRT Nitrosopumilus, PRT SAR11, PRT Marinosulfonomonas, and PRT Psychromonas. These microbes are all members of deep-sea phylogenetic clades. The PRT Nitrosopumilus, possesses genes associated with mixotrophy, including those associated with lipoylation and the glycine cleavage pathway, and remarkably, may possess the ability to produce fatty acids and lipids. PRT SAR11 encodes for glycolytic enzymes previously reported to be missing in this highly abundant and cosmopolitan group. The PRT Marinosulfonomonas and PRT Psychromonas SAGs possess genes that may supplement their energy demands through nitrous oxide and hydrogen oxidation. From the CHDE, 13 SAGs were analyzed that belong to the candidate phylum Parcubacteria (OD1), a group of uncultivated microbes characterized by reduced genomes with limited metabolic potential. Comparative genomics was used to examine the metabolic potential harbored by Parcubacteria SAGs (OD1-DSC). Horizontally transferred genes were abundant in the Parcubacteria genomes especially for genes laterally transferred from members of the archaea. Results indicated that some OD1 cells are capable of much greater metabolic versatility and genetic exchange than previously ascribed to this candidate phylum. The other candidate phylum analyzed as part of this dissertation is the Marinimicrobia (Marine Group A, SAR406), which has been suggested to be an abundant contributor in deep ocean microbial communities, but information about their metabolism andphysiology remains minimal. Six Marinimicrobia SAGs were recovered and their phylogenetic and metabolic characteristics were explored. Results revealed two distinct Marinimicrobia clades not associated with previously described Marinimicrobia phylogenetic groups, but mostly associated with sequences obtain from deep-sea environments, particularly sediments. Bioinformatic analyses indicated that Marinimicrobia SAGs take advantage of carbon monoxide and reduced sulfur compounds to supplement their energy requirements. Osmotic and oxidative stress regulation were also found to be over abundant in the hadal Marinimicrobia. Taking all of these genome studies into consideration it is hypothesized that diversified carbon and energy acquisition pathways are a hallmark of many hadal microbes, along with enhanced osmotic pressure adaptation, perhaps as a means to counteract extreme hydrostatic pressure. In all cases this research has expanded the currently available knowledge of the phylogenetic placement and metabolic potential of the microbial groups studied.
