Book excerpt: Researchers involved in designing network services and protocols rely on results from simulation and emulation environments to evaluate correctness, performance and scalability. To better understand the behavior of these applications and to predict their performance when deployed across the Internet, the generated topologies that serve as input to simulated and emulated environments must closely match real network topologies with respect to a wide range of graph metrics proposed in the literature. Values for a particular graph metric may capture a graph's resilience to failure or its routing efficiency. Unfortunately, there are typically no known algorithms to generate graphs matching one or more proposed metrics and there is little understanding of the relationships among individual metrics or their applicability to different settings. Furthermore, the generated topologies must also be annotated with observed network characteristics that, for instance, include latencies for the edges in a router-level graph, and AS membership for the nodes in the graph. Finally, it should be possible to rescale a given topology to a variety of sizes while still maintaining its essential characteristics. We present a new, systematic approach for analyzing and synthesizing network topologies. We first introduce a unifying series of properties, the dK-series of probability distributions, specifying all degree correlations within d-sized subgraphs of a given graph G. Increasing values of d capture progressively more properties of G and, in the limit, describes the graph in its entirety. Using the dK-series, we construct random graphs and demonstrate that these graphs reproduce, with increasing accuracy, all important metrics of measured and modeled Internet topologies. The nature of the dK-series implies that it will also capture any future metric that may be proposed. Further, we scale the generated graphs to a wide range of sizes while still preserving the graph's structure. Finally, we propose techniques to annotate these topologies and specifically describe our scheme to annotate Internet router graphs with AS-membership as well as whether a router is peering or internal.

Recently, user interactions involving content such as sharing, distributing and retrieving images, music, and videos have come to dominate today's Internet usage. In a sense the Internet usage is content-oriented. Consequently, there have been many ongoing efforts to reconsider and redesign various aspects of the Internet to better support this trend. This calls for more practical and comprehensive approaches to understand the Internet, which is a central problem especially in the areas of protocol evaluation, network design and overall performance.In this dissertation, we focus on network optimization problems related to the Internet centered on such content-dominated usage trend. Using the terminology of today's Internet, we model Internet Service Providers (ISPs), which provide network and content services to their customers, and which operate one or more autonomous systems (ASes) that collectively constitute the global Internet. We identify three key problem domains in this space: from the perspective of underlying infrastructure, how a single ISP forms and optimizes its own network topology; how ASes enter into and optimize peering agreements with one another; and from the perspective of support for content-dominated usage, how multiple ISPs collectively facilitate content distribution by strategically placing content motivated by proposed incentive mechanisms. We argue that, compared to more traditional, purely graph-theoretic approaches, modeling focus on economic motivation better underlies and informs each of these problem domains.This dissertation includes our modeling efforts on the following specific problems: (1) A generative model for ISP topologies that explicitly considers economic and technological constraints; (2) A contract-based model for AS-AS topological peering which captures the different business relationships among ASes; and (3) a model for the cost-benefit analysis of content distribution in a global content-oriented network architecture under various incentive mechanisms. Our proposed methods draw primarily from graph-based combinatorial optimization, but also draw on work in cooperative and non-cooperative game theory. We demonstrate that our methods for the first two problems generate more realistic network topologies than traditional approaches, with more explanatory power. For the third problem, we show by analysis and simulation, that a Shapley value-based incentive mechanism for collaborative content placement becomes increasingly compelling as current trends toward larger and richer content continue.

Large-scale projects were recently launched with the aim of providing infrastructure for brain simulations. These projects will increase the need for a precise understanding of brain structure, e.g., through statistical analysis and models. From articles in this Research Topic, we identify three main themes that clearly illustrate how new quantitative approaches are helping advance our understanding of neural structure and function. First, new approaches to reconstruct neurons and circuits from empirical data are aiding neuroanatomical mapping. Second, methods are introduced to improve understanding of the underlying principles of organization. Third, by combining existing knowledge from lower levels of organization, models can be used to make testable predictions about a higher-level organization where knowledge is absent or poor. This latter approach is useful for examining statistical properties of specific network connectivity when current experimental methods have not yet been able to fully reconstruct whole circuits of more than a few hundred neurons.
