In personalized medicine, developing small molecules targeting a specific genomic sequence is an attractive goal. N-methylpyrrole (P)–N-methylimidazole (I) polyamides (PIPs) are a class of small molecule that can bind to the DNA minor groove. First, a cost-effective NGS (ion torrent platform)-based Bind-n-Seq was developed to identify the binding specificity of PIP conjugates in a randomized DNA library. Their biological influences rely primarily on selective DNA binding affinity, so it is important to analyze their genome-wide binding preferences. However, it is demanding to enrich specifically the small-molecule-bound DNA without chemical cross-linking or covalent binding in chromatinized genomes. Herein is described a method that was developed using high-throughput sequencing to map the differential binding sites and relative enriched regions of non-cross-linked SAHA-PIPs throughout the complex human genome. SAHA-PIPs binding motifs were identified and the genome-level mapping of SAHA-PIPs-enriched regions provided evidence for the differential activation of the gene network. A method using high-throughput sequencing to map the binding sites and relative enriched regions of alkylating PIP throughout the human genome was also developed. The genome-level mapping of alkylating the PIP-enriched region and the binding sites on the human genome identifies significant genomic targets of breast cancer. It is anticipated that this pioneering low-cost, high through-put investigation at the sequence-specific level will be helpful in understanding the binding specificity of various DNA-binding small molecules, which in turn will be beneficial for the development of small-molecule-based drugs targeting a genome-level sequence.

Mutations in transcription factor binding sites are increasingly found to be associated with human disease, yet we currently lack robust methods to predict these sites. Here we developed a versatile maximum likelihood framework, named No Read Left Behind (NRLB), that fits a biophysical model of protein-DNA recognition to all in vitro selected DNA binding sites across the full affinity range. NRLB predicts human Max homodimer binding in near-perfect agreement with existing low-throughput measurements. The model captures the specificity of p53 tetrameric binding sites and discovers multiple binding modes in a single sample. Additionally, we confirm that newly-identified low-affinity enhancer binding sites are functional in vivo, and that their contribution to gene expression matches their predicted affinity. Our results establish a powerful paradigm for identifying protein binding sites and interpreting gene regulatory sequences in eukaryotic genomes.

They soon discovered a novel domain associated with zinc, and named this domain "zinc finger. " Th e number of proteins with similar zinc fingers grew quickly and these proteins are now called C2H2, Cys2His2 or classical zinc finger proteins. To date, about 24,000 C2H2 zinc finger proteins have been recognized. Approximately 700 human genes, or more than 2% of the genome, have been estimated to encode C2H2 finger proteins. From the beginning these proteins were thought to be numerous, but no one could have predicted such a huge number. Perhaps thousands of scientists are now working on C2H2 zinc finger proteins fi-om variou s viewpoints. This field is a good example of how a new science begins with the insight of a few scientists and how it develops by efforts of numerous independent scientists, in contrast to a policy-driven scientific project, such as the Human Genome Project, with goals clearly set at its inception and with work performed by a huge collaboration throughout the world. As more zinc finger proteins were discovered, several subfamilies, such as C2C2, CCHC, CCCH, LIM, RING, TAZ, and FYVE emerged, increasing our understanding of zinc fingers. The knowledge was overwhelming. Moreover, scientists began defining the term "zinc finger" differently and using various names for identical zinc fingers. These complications may explain why no single comprehensive resource of zinc finger proteins was available before this publication.

Book excerpt: Modern biology is going through a revolution of new methods and insights resulting from the new availability of high-throughput DNA sequencing technology. I here present work contributing mathematical and computational methods for gaining insight from large DNA sequencing data sets at three distinct levels. First, I present a method for improving the accuracy and efficiency of DNA barcodes, short sequences of DNA used to label individual molecules in pooled samples. Many DNA sequencing applications depend on the use of DNA barcodes. However, errors in DNA synthesis and sequencing--substitutions, insertions, and deletions--confound the correct interpretation of these barcodes. I here present Filled/truncated Right End Edit (FREE) barcodes designed for barcode error-correction in the context of a downstream sequence. Second, I present the Chip-Hybridized Affinity Mapping Platform (CHAMP), a novel technology for repurposing used DNA sequencing chips to study the mechanism and sequence preferences of DNA-binding proteins. Since 2012, the CRISPR family of proteins have gained wide application for their efficiency and ease of use in editing genomes in vivo. Using CHAMP, I, in collaboration with experimentalists in Ilya Finkelstein's lab, investigated the mechanism and sequence preference of the CRISPR Cascade complex, and discovered a novel periodic lack of sequence specificity in DNA binding. I further determined specific nucleotides important for recruitment of and processing by the nuclease domain, Cas3. Third, I present a meta-analysis of the order Chiroptera, the order of bats, using the new wealth of DNA sequence information of eighteen bat species. The transcriptome sequencing data for two of these bats--Hypsignathus monstrosus and Rousettus aegyptiacus, bats associated with studies of the Ebola and Marburg viruses respectively-- is novel to this study. Using all this DNA sequence information, I reconstructed a high- confidence Chiropteran phylogeny and found 299 genes with signatures of positive selection, a signature associated with viral antagonism. Further study of these genes may shed light on the mechanism through which several bat viruses relevant to human health hijack the cell, including SARS, Ebola, Hendra, and Nipah
