Book excerpt: Investigating the management of potato and tomato late blight caused by Phytophthora infestans through host genetics and pathogen characters Gregorio Amílcar Sánchez Pérez Under the supervision of Dr. Amanda Gevens, Dr. Shelley Jansky, and Dr. Dennis Halterman University of Wisconsin-Madison Phytophthora infestans (Mont) de Bary, is the causal agent of late blight of potato and tomato. In 2009 to 2013, four P. infestans clonal lineages US-22, US-23, US-24, and US-8 were isolated in several U.S. states including Wisconsin. In the present research two components of late blight management were investigated. 1) Biology and ecology of four recent clonal lineages of P. infestans. A phenotypic and genotypic characterization was performed on P. infestans collected in 2013 in Wisconsin. Results revealed that two clonal lineages, US-23 (A1 mating type, mefenoxam sensitive) and US-8 (mating type A2 and resistant to mefenoxam) were present. In an assessment of the virulence and oospore production with US-22 (A2), US-23 (A1), and US-24 (A1) isolates, results revealed that potato and tomato plants transformed with the RB gene and tomato Mountain Magic, carrying Ph-2 and Ph-3 genes, were resistant to inoculation with all of the individual isolates and no oospores were detected in these plants. In an investigation of survivability and infectivity of oospores, it was discovered that oospores were able to survive and remain infective to tomato leaflets after being exposed to natural field winter conditions in Wisconsin, and 5 temperatures ranging from 22° C to -20° C. 2). Breeding for resistance. Resistance to late blight from the wild potato species Solanum verrucosum has been introgressed into five diploid hybrid clones. Two of these clones have resistance to early blight from the wild potato species S. commersonii. All five clones have acceptable tuber yield, do not produce 2n pollen grains, and produce viable pollen. Using molecular approaches, transient expression of 18 RB orthologous genes from 7 Solanum species were evaluated for the ability to recognize the IPI-O effectors from P. infestans. Our results revealed that none of the 18 RB orthologs were able to recognize the IPI-O effectors. The nucleotide sequence diversity observed between non-functional and functional RB genes can be used for future research to identify regions of importance for molecular characterization of the interaction between IPI-O effector and the RB gene

Book excerpt: Phytophthora infestans (Mont.) deBary causes late blight, one of the most important diseases of potato and tomato worldwide. Multiple aspects of the biology and epidemiology of three recently identified clonal lineages of P. infestans, US-22, US-23, and US-24 were investigated to further an understanding of changing P. infestans populations and enhance management of late blight. Collection and characterization of P. infestans isolates from Wisconsin from 2009 to 2012 revealed three new clonal lineages, US-22 (A2 mating type, mefenoxam sensitive), US-23 (A1, intermediately sensitive), and US-24 (A1, intermediately sensitive). In an investigation of host range, it was discovered that the US-22, US-23, and US-24 lineages all produced lesions and sporulated well on potato and also on hairy nightshade, a common solanaceous weed. Sporulation on tomato was limited for US-24, but not for US-22 or US-23. Through testing of low temperature survival on tomato seeds, survival by all three lineages was seen for 14 days at -3°C and for 3 months at 0°C, indicating the potential for overwintering of P. infestans in tomatoes buried in fields or in protected areas such as compost piles. Resistance in tomato cultivars was explored and cultivars with Ph late blight resistance genes had variable efficacy against US-22, US-23, and US-24. Surprisingly, effective broad-spectrum resistance was found in some heirloom cultivars, including `Wapsipinicon Peach' and `Matt's Wild Cherry'. These cultivars can be immediately used by growers and further explored by breeders. Several organic-approved and biorational fungicides, particularly EF400 and Zonix, showed efficacy against the new lineages, indicating the potential for more environmentally friendly management of tomato late blight through non-conventional fungicides. The pathogen characteristics of lesion growth and sporulation rate were experimentally determined and simulated epidemics generated for each lineage using the LATEBLIGHT simulation model, resulting in conclusions that the US-23 lineage may have the potential to initiate the largest, fastest epidemics and be the most likely to persist in the pathogen population. Together, these results will further an understanding of the biology and epidemiology of P. infestans and lead to enhanced control of the devastating disease of late blight.

Book excerpt: Late blight, caused by the oomycete Phytophthora infestans, continues to be an important disease of potato and tomato, and host resistance can be an effective management tool. Thirty nine tomato varieties were evaluated for resistance to the currently-predominant clonal lineage of P. infestans in three separate field trials. Varieties with late blight resistance genes Ph-2 + Ph-3, or were homozygous for Ph-3 only, along with three heirloom varieties, showed a high level of resistance. 'Plum Regal F1', which is heterozygous for Ph-3 only, and 'Legend', which has Ph-2 only, showed moderate resistance. When resistant varieties are not planted, early detection of airborne inoculum could be used to improve disease forecasting, inform management decisions, and could be a useful tool for studying late blight epidemiology. Rotorod-style spore trapping coupled with quantitative PCR was tested over seven location-seasons in New York State between 2012 and 2014. Phytophthora infestans was detected from 111 to 6 days prior to late blight symptom observation in four location-seasons, 1 and 6 days after symptom observation in two location-seasons, and was not detected during the seventh location-season. This study demonstrates that although the methods described here are capable of detecting P. infestans inoculum, they do not appear to be a viable approach for informing late blight management decisions under the conditions of this study in New York. In the United States P. infestans exhibits a clonal reproductive lifestyle, and the ability to identify P. infestans lineages has important late blight management implications. Diagnostic single-nucleotide polymorphisms (SNPs) were used to develop high-resolution melt (HRM) assays and locked nucleic acid (LNA) probes to differentiate the recently-predominant lineage US-23 from three other lineages. A loop-mediated isothermal amplification assay, which requires less laboratory equipment compared to traditional PCR detection assays, was also developed for rapid detection of P. infestans DNA. Additionally, within-lineage diversity was studied using genotyping-by-sequencing (GBS) on 257 P. infestans isolates belonging to four clonal lineages. SNPs identified through GBS were used to construct neighbor-joining (NJ) trees to investigate relationships among individuals within lineages. NJ trees revealed evidence for regional pathogen dispersal and overwintering, as well as long-distance pathogen dispersal. The relative prominence of clustering by year indicates the importance of long-distance pathogen dispersal in initiating annual late blight outbreaks.
