Feed intake is not a routinely collected trait on-farm due to the expense of measuring individual feed intake. Identification of genomic regions associated with feed efficiency and its component traits would be advantageous for selection programs. The objective of this study was to uncover genomic regions associated with average daily gain (ADG) and average daily feed intake (ADFI) through genome-wide association studies (GWAS) with SNP and haplotype Bayesian models. Phenotypes of ADG and ADFI along with genotypes from the BovineSNP50v2 array from crossbred steers and heifers (n=748) representing seven sire breeds were used in the analyses. Traits were analyzed independently through SNP (BayesC) and haplotype models (BayesIM) and together in a bivariate haplotype model. For the BayesIM model, haplotypes were mapped to haplotype clusters based on local haplotype similarity using a hidden Markov model (HMM) and the haplotype clusters were fitted as covariates in the Bayesian mixture model. The number of haplotype clusters at each location was assumed to be either 8 (BayesIM8) or 16 (BayesIM16), resulting in a total of three univariate analyses for each trait and two bivariate analyses. Posterior genomic heritability estimates (PSD) for ADG were 0.28 (0.08), 0.46 (0.12), 0.46 (0.12), 0.44 (0.10) and 0.44 (0.12) for BayesC, BayesIM8, BayesIM16, BayesIM8 bivariate and BayesIM16 bivariate, respectively. Average daily feed intake posterior genomic heritability estimates (PSD) were 0.30 (0.07), 0.46 (0.10), 0.45 (0.09), 0.45 (0.09) and 0.46 (0.11) for the same analyses. Top genomic regions across all univariate analyses for ADG exist on BTA 3, 4, 13, 20 and 22 while ADFI was associated with regions on BTA 1, 13 and 21. Potential pleiotropic genomic regions associated with both traits were identified through bivariate analyses on BTA 1, 13, 20 and 25. The use of multi-trait models for GWAS is currently unexplored in beef cattle. A multi-trait model can use information from one trait to inform the other when the traits are genetically correlated.

Book excerpt: Most of the efforts in human genetics are directed towards identifying and characterizing genetic variants that impact human traits, achieved by examining relationships between traits and variants. A Genome Wide Association Study (GWAS) quantifies statistical association between genetic variation and phenotypes. These statistical associations can tell us about the biological mechanisms affecting the phenotype and can allow us to predict the phenotype from genetic information in a clinical setting. However, the majority of GWAS datasets have been generated with commodity genotype arrays of single-nucleotide polymorphism (SNP) that fail to explain the majority of heritability for many complex traits even with large sample sizes. One compelling hypothesis explaining the missing heritability dilemma is that complex variants, such as multi-allelic repeats not in strong linkage with common SNPs, are important drivers of complex traits but are largely invisible to current analyses. Short tandem repeats (STRs), consisting of repeated motifs of 1-6bp in tandem, comprise more than 3% of the human genome. Multiple lines of evidence support a role of STRs in complex traits, particularly in neurological and psychiatric phenotypes. However, existing technologies have not allowed for systematic STR association studies. To overcome these challenges, we recently generated a reference STR+SNP haplotype panel that enables imputation of STR genotypes into SNP genotypes available for most GWAS cohorts. Our imputation pipeline achieves a high concordance and can be used to impute nearly 500,000 STRs genome-wide. Next, we leveraged our reference haplotype panel to impute STRs into GWAS data for more than 50,000 samples from the Psychiatric Genomics Consortium (PGC) to perform a genome-wide analysis of associations between STR lengths and schizophrenia. In this dissertation, I demonstrate an end-to-end pipeline for conducting large biobank scale GWAS using STRs that serves as one of the initial studies which researchers can find useful for incorporating complex variants into their analysis.

One game-changing breakthrough in genetics was the invention of genotyping and sequencing technology that allows researchers to examining single nucleotide polymorphisms (SNPs) across the entire genome. The other major breakthrough was the identification of haplotypes of common alleles in major human populations, which permitted the design of genotyping assays that effectively cover entire human genomes at a resolution appropriate for genetic mapping. Together, these technology breakthroughs have permitted researchers to carry out Genome Wide Association Studies (GWAS) on a wide range of traits including, for example, height and disease status. With GWAS, causal SNPs have been identified for some Mendelian traits, but for more complex genetic traits, the genetic heritability explained by the associated SNPs are low. In addition, high-throughput technologies to generate other types of -omics data such as gene expression, DNA methylation, and protein levels data have also emerged recently. How to best utilize the SNP data and other multi-omics data to understand genetic traits is one of the most important questions in the field today. With the increasing prevalence of multi-omics data, new types of analysis schemes and tools are needed to handle the additional complexity of the data. In particular, two areas of method development are in great need. First, statistical methods employed by GWAS do not consider the potential interacting relationships among genetic loci. Thus, methods that can explore the joint effect between multiple genetic loci or genetic factors could unveil new associations. Second, different types of omics data may give distinctive representations of the overall biological system. By combining multi-omics data, we could potentially aggregate non-overlapping information from each individual data types. Thus, the focus of this dissertation is on developing and improving computational methods that can jointly model multiple types of genomics data. First, an evaluation of an existing method, grammatical evolution neural network, was conducted to identify the optimal algorithm settings for the detection of genetic associations. It was found that under certain algorithm settings, the neural networks have been restricted to one-layer simple network. Using a parameter sweep approach, the analysis identified optimal settings that allow for building more flexible network structures. Then, the algorithm was applied to integrate multi-omics data to model drug-induced cytotoxicity for a number of cancer drugs. By combining different types of omics data including SNPs, gene expression and methylation levels, we were able to model a higher portion of the observed variability than any individual data type alone. However, one drawback of the existing neural network approach is the limited interpretability. To this end, a new algorithm based on Bayesian Networks was created. One novelty of the approach is the ability to independently fit a distinct Bayesian Network for each categories of a phenotype. This allows for identifying category specific interactions as well as common interactions across different categories. Analysis using simulated SNP data has shown that the Bayesian Network approach outperformed the Neural Network approach in many settings, particularly in situation where the data contains multiple interacting loci. When applied to a type 2 diabetes dataset, the algorithm was able to identify distinctive interaction patterns between cases and controls. Ultimately, the goal of this dissertation has been to fully take advantage of the newly available data to understand the genetic basis of complex traits.

Substantial progress will therefore be required in bridging the yield gap between what is currently achieved per unit of land and what should be possible in future, with the best farming methods and best storage and transportation of food, given the availability of suitably adapted cultivars, including adaptation to climate change. My book is divided into four parts: Part I is an historical introduction; Part II deals with the origin of genetic variation by mutation and recombination of DNA; Part III explains how the mating system of a crop species determines the genetic structure of its landraces; Part IV considers the three complementary options for future progress: use of sexual reproduction in further conventional breeding, base broadening and introgression; mutation breeding; and genetically modified crops.
