Book excerpt: Chinook salmon originating from Alaska, British Columbia, and the Pacific Northwest are harvested in the Southeast Alaska (SEAK) commercial troll and sport fisheries. Owing to its mixed stock nature, the overall SEAK Chinook salmon fishery is managed as 1 of 3 such fisheries under provisions of the Pacific Salmon Treaty (PST) Agreement. The Alaska Department of Fish and Game has used genetic mixed stock analysis to estimate the stock composition of Chinook salmon harvests in the SEAK troll and sport fisheries since 2004 based on a genetic baseline developed by the Genetic Analysis of Pacific Salmonids group for use in PST fisheries. This project estimated the relative stock composition of troll and sport fishery harvests from fishery accounting year (AY) 2016 (Oct. 1, 2015-Sept. 30, 2016). The major contributors to the SEAK troll and sport fisheries (from north to south) were the Southeast Alaska/Transboundary River, North/Central British Columbia, West Vancouver, South Thompson, Washington Coast, Interior Columbia River Summer/Fall (Su/F), and Oregon Coast reporting groups. Collectively, these 7 stock aggregates accounted for 90% of the troll harvest and 94% of the sport harvest, and are referred to as driver stocks. The Interior Columbia River Su/F reporting group was the largest contributor to both the troll (39%) and sport (25%) fisheries harvest. Results indicate considerable temporal and spatial variation in the composition of troll and sport harvests in AY 2016, and changes in the relative contributions of driver stocks across years. Stock composition data from this and other stock assessments provide fisheries information including stock-specific run reconstructions and forecasting transboundary river run sizes, determining the origin of SEAK troll fishery catches by age to assist in evaluation of the Pacific Salmon Commission Chinook Model, and estimating some terminal run sizes of stocks in the PST area that drive the SEAK fishery.

Book excerpt: A genetic analysis of samples from the Chinook salmon (Oncorhynchus tshawytscha) Prohibited Species Catch (bycatch) of the 2016 Gulf of Alaska (GOA) trawl fisheries for walleye pollock (Gadus chalcogrammus) and rockfish (Sebastes spp.), was undertaken to determine the stock composition of the sample sets. Samples were genotyped for 43 single nucleotide polymorphism (SNP) DNA markers and results were estimated using the Alaska Department of Fish and Game SNP baseline. In 2016, genetic samples were collected from Chinook salmon taken in the bycatch of the GOA pollock trawl fisheries using a simple random sample protocol with trip being the primary unit. This was the third year for this sampling protocol and which resulted in the largest available genetic sample set to date with 24% of the estimated salmon bycatch from the pollock fishery successfully genotyped. Based on analysis of 4,962 Chinook salmon bycatch samples, British Columbia (42%), West Coast US (40%), and Coastal Southeast Alaska (15%) comprised the largest stock groups, at an estimated 8,602, 8,301, and 3,080 Chinook salmon, respectively, out of 20,589 fish total. In 2016, genetic samples from the bycatch of the GOA rockfish CV fishery were collected by the fishing industry using a census sampling protocol. Based on the genotyping of 493 Chinook salmon bycatch samples collected from this fishery in NMFS Statistical Areas 620 and 630, West Coast US stocks represented the largest stock group (62%) with smaller contributions from British Columbia (27%), Coastal Southeast Alaska (7%), and Northwest GOA (4%) stock groups.

The objective of this study was to collect representative genetic mixed stock analysis information, coupled with age, sex, and length data, from the Chinook salmon subsistence harvest in the Coastal District and Districts 1–5. A total of 43 subsistence fishermen from 13 communities sampled 1,573 Chinook salmon that were harvested using gillnets, fish wheels, and dip nets. The age, sex, and length composition of the harvest was 0.3% age-3, 16.9% age-4, 47.1% age-5, 33.9% age-6, 1.8% age-7, 32.5% female, and an average of 725 mm in length. The proportion of the catch that was Canadian-origin ranged from 0.38 in District 2 to 0.72 in District 5. The data generated from this project are essential to estimate total run size of Yukon River Chinook salmon stocks, evaluate boarder passage and harvest share agreements as defined in the Pacific Salmon Treaty, and update spawner-recruit models used to estimate past and future run productivity. Due to the variability in Chinook salmon runs, management actions, and harvest, annual monitoring of the subsistence Chinook salmon harvest is needed.

Information used to manage this fishery under the Pacific Salmon Treaty come from various sources including coded wire tags and escapements. Reliance on stock composition estimates from these data is problematic as coded wire tags are not applied to all stocks contributing to fisheries and estimates of escapement or run size are often not available or poorly determined. Expanding on previous work conducted on commercial harvests since 1999, the Alaska Department of Fish and Game has used genetic mixed stock analysis to estimate the stock composition of Chinook salmon harvests in the Southeast Alaska sport fishery from 2004 to 2015, based on microsatellite loci developed by the Genetic Analysis of Pacific Salmonids group for use in Pacific Salmon Treaty fisheries. Results indicate considerable spatial variation in the composition of sport harvests within years, but consistent patterns of composition across years. The major contributors to the Southeast Alaska sport fisheries on an annual basis are the Taku, Andrew, Stikine, S Southeast Alaska, West Vancouver, South Thompson, Washington Coast, and Interior Columbia Su/F reporting groups. The sport fisheries conducted within the inside waters of Southeast Alaska mainly consisted of stocks from Southeast Alaska and the transboundary Taku and Stikine rivers, while fisheries conducted in the outside waters were composed of a variety of stocks including those from British Columbia and the Pacific Northwest.

This project was designed to estimate the stock-specific harvest of Chinook salmon in the Copper River District commercial drift gillnet fishery using genetics samples from 2013 through 2017. The Chinook Salmon Research Initiative identified the Copper River as 1 of 12 indicator stocks representing the diverse life history and migratory characteristics of Alaska Chinook salmon. Adult abundance information was identified as a fundamental knowledge gap, including the absence of programs to estimate stock-specific harvest in mixed stock commercial fisheries. This project applied the available baseline of genetic information representing Chinook salmon populations from within the Copper River drainage, around the Gulf of Alaska, and from southern populations to estimate the relative stock compositions of Chinook salmon harvests in the Copper River District commercial fishery. The results show that most of the fish in the Copper River commercial fishery originated from Copper River populations, which is consistent with findings from previous studies. A consistent temporal pattern in the composition of the commercial fishery harvests was observed across the 5-year study. As the season progressed, the proportion of Upper Copper River Chinook salmon decreased, and the proportion of Lower Copper River Chinook salmon increased. The unusually high proportions of nonlocal Chinook salmon in the commercial harvest occurring during 2 of the study years (2014 and 2015) align with other reports of large numbers of out-of-area Chinook salmon in commercial fisheries throughout the southern and southeastern seaboards of Alaska. The results support the historical commercial management approach of providing inriver passage for all temporal components of the run. Genetic data allow for estimating the stock-specific harvests of wild stocks or stocks (with and without coded wire tags) from other areas.

In 2014, genetic samples were collected from Chinook salmon taken in the bycatch of the Gulf of Alaska (GOA) pollock trawl fisheries using a simple random sample protocol with trip being the primary unit. This is the first year for this sampling protocol and resulted in the largest available genetic sample set to date with 10.7% of the salmon bycatch successfully genotyped. Based on the analysis of 1,163 Chinook salmon bycatch samples, British Columbia (43%), West Coast U.S. (35%), Coastal Southeast Alaska (16%), and Northwest Gulf of Alaska stocks (5%) comprised the largest stock groups. Weighting the available sample sets to the total bycatch by season and statistical area did not appreciably change the overall stock composition. In 2014, genetic samples from the bycatch of the rockfish catcher vessel (CV) fishery in the central GOA were collected by the fishing industry using a census sampling protocol where every Chinook salmon encountered was sampled. Based on the genotyping of 398 Chinook salmon bycatch samples collected from the 2014 GOA rockfish CV trawl fishery in NMFS Statistical Areas 620 and 630, West Coast U.S. stocks (WA/OR/CA) represented the largest stock grouping (72%) with smaller contributions from British Columbia (17%), Coastal Southeast Alaska (7%), and Northwest GOA (3%) stocks. Based on the genotyping of 404 Chinook salmon bycatch samples collected throughout the 2014 GOA arrowtooth flounder trawl fishery from the catcher-processors (CP) FV Vaerdal and FV US Intrepid; West Coast U.S. stocks (WA/OR/CA) represented the largest stock grouping (51%) with smaller contributions from British Columbia (36%), Coastal Southeast Alaska (10%), Northeast GOA (2%) and Northwest GOA (2%) stocks.
