Book excerpt: Proto-clusters, the distant progenitor large-scale structures of present day galaxy clusters, represent a key phase of cluster growth during which most of the galaxies were still rapidly forming stars. They are potentially powerful cosmological probes, and are unique laboratories to study dark matter assembly, the cosmic baryon cycle, and the environmental impact on galaxy evolution. Albeit its pivotal role in understanding cluster formation, only a small and heterogeneous sample of proto-clusters has been observed to date. Theoretical characterizations have also remained relatively unexplored. In this dissertation, I present baseline models, detailed theory predictions, and broad observational applications of proto-clusters using state-of-the-art numerical simulations and deep-wide galaxy surveys. A dual focus of both structure formation and galaxy evolution is given throughout the thesis. To prepare for large statistical studies in upcoming surveys like the Hobby-Eberly Telescope Dark Energy Experiment (HETDEX), the Subaru Prime Focus Spectrograph (PFS) survey, and the Wide Field Infrared Survey Telescope (WFIRST) survey, I develop key machinery to connect the main observables of proto-clusters with dark matter structure formation using simulations as a guide. In Chapter 2 and 3, I present, for the first time, a thorough analysis of the main properties of proto-clusters using ~3000 clusters in a set of cosmological N-body simulations and semi-analytic galaxy models. I characterize the growth of proto-clusters and their core halos in size and mass with cosmic time. I show that the progenitor regions of galaxy clusters can already be identified in galaxy surveys at very early times (at least up to z~5), provided that the galaxy overdensities are measured on a sufficiently large scale (5--30 Mpc comoving) and with sufficient statistics. I present the overdensities in matter, dark matter halos, and galaxies as functions of present-day cluster mass, redshift, bias, and selection window size that can be used to interpret the wide range of structures found in real surveys. A table of proto-cluster candidates selected from the literature is provided, and I discuss their properties in light of our simulation predictions. In Chapter 4 I report the discovery of a large sample of proto-cluster candidates in the 1.62 deg^2 COSMOS/UltraVISTA field traced by optical/infrared selected galaxies with photometric redshifts. By comparing properly smoothed three-dimensional galaxy density maps of the observations and a set of matched simulations incorporating the main observational effects, I found 36 candidate structures at 1.610^14} M_sun. With solely photometric redshifts, I successfully rediscover two spectroscopically confirmed structures in this field, suggesting that our algorithm is robust. This work is the first large sample of uniformly selected proto-cluster candidates, providing rich targets for spectroscopic follow-up and subsequent studies of cluster formation. Because of the need of precise galaxy redshifts for density mapping and the prevalence of star formation before quenching, nearly all the proto-clusters known to date were confirmed by spectroscopy of galaxies with strong emission lines. In Chapter 5 I develop a semi-empirical model for Lya escape and generate a set of mock Lya emitter catalogs. This formalism provides a realistic modeling of the galaxy bias, the scatter of the bias, and the stochasticity of the galaxy-dark matter halo connection, which has an enormous potential for studies of the large-scale structure at high redshift. The model suggests that there are two distinct regimes to power a Lya emitter. For massive galaxies, Lya emitters are preferentially less dusty and slightly less metal enriched, while their ages and star formation rates are indistinguishable from other star-forming galaxies of the same mass. Substructure and asymmetry in the distribution and dynamics of cluster galaxies are indicative of past interaction. In this thesis, I study large samples of galaxy clusters to determine if the merging and interaction of clusters preferentially enhances or quenches cluster SF. First, in a sample of 107 nearby clusters in which I measure SF using optical emission lines and substructure using the positions and velocities of member galaxies, I find that clusters with more substructure tend to exhibit more SF, and I reproduce the well-known direct correlation between SF and clustercentric distance and the inverse correlation between SF and density. Second, in a sample of 379 nearby clusters in which I measure SF using WISE photometry and relaxation using the optical surface brightness maps of member galaxies, I find that less relaxed clusters exhibit more SF. These two studies, using different cluster samples and different methods of measuring SF and substructure, arrive at similar conclusions. Finally, I return to the first sample of 107 clusters and introduce the effects of supercluster environment density and morphology into my analysis. I find that clusters in higher-density regions of superclusters exhibit less SF than those at lower densities, a trend preferentially found in filament superclusters. Furthermore, at high densities, clusters in spider superclusters exhibit more SF than those in filament superclusters.

Cluster scaling relations, which connect their masses and observable properties, provide the link between these two roles. Cosmological constraints derived from cluster abundances often rely on calibrations or functional forms of these relations. On the other hand, the form and evolution of the mass-observable relations are affected by astrophysical processes during cluster formation. Understanding these processes not only provides insights into cluster physics but also has important implications for cluster cosmology. In this thesis, we use numerical simulations to study the influence of important physical mechanisms, including gravity, radiative cooling, and heating from active galactic nuclei (AGN), on cluster mass-observable relations. In particular, we investigate the physical origin of the intrinsic scatter around the best-fit relations by correlating it with measures of cluster structure, dynamical state, and AGN activity. Using a cosmological N -body plus hydrodynamic simulation produced using the FLASH code, we study the impact of cluster structure and dynamical state on the distribution of scatter in the X-ray temperature and Sunyaev-Zel0́9dovich (SZ) scaling relations. We also examine possible systematic biases in cluster cosmology, such as sample selection in cluster surveys, assumptions in self-calibration studies, and correlated errors in combining X-ray and SZ mass estimates. Correctly simulating cluster properties, especially inside cluster cores, requires additional baryonic physics, including radiative cooling and some heating mechanisms such as AGN feedback. However, because of the extreme dynamic range required to capture the rich physics involved in accretion onto and feedback by the supermassive black holes (SMBH) in AGN, current modeling of AGN in cosmological simulations is highly phenomenological and relies on heterogeneous parameterizations. We perform a systematic sensitivity study on a variety of these models and parameters and quantify the current theoretical uncertain- ties in the predicted cluster global quantities. This study is an important step toward the development of more robust AGN models within a cosmological framework.

They are the largest, most massively bound objects in the Universe and can give us deep insights on how baryons, dark matter, and dark energy impacts on the formation of large scale structure in the cosmos. In this dissertation we study the structure and environment of clusters, how neutrinos impact on cluster masses, and how we may find them. We study cluster profiles on large scales to gain better understanding on the relationship between cosmic web filaments and clusters that reside in the nodes, which gives insight on the evolution of clusters from their environment. For more than two decades, the Navarro, Frenk, and White (NFW) model has stood the test of time; it is used to describe the distribution of mass in galaxy clusters out to their outskirts, beyond which the NFW model is no longer applicable. In this dissertation we assess how well the parameterised Diemer & Kravstov (DK) mass density profile describes the mass distribution of galaxy clusters extracted from cosmological simulations. This is determined from averaged synthetic lensing measurements of the 50 most massive clusters extracted from the OverWhelmingly Large Simulations (Cosmo-OWLS). The characteristics of the data reflect the Weighing the Giants survey and data from the future Large Synoptic Survey Telescope (LSST). In comparison with the NFW model, the DK model is favored by the averaged data, in particular for the LSST data, where the number density of background galaxies is higher. The DK profile depends on the accretion history of clusters which is specified in the current study. Eventually subsamples of galaxy clusters with qualities indicative of disparate accretion histories could be studied. We also study the impact of baryonic processes and massive neutrinos on weak lensing (WL) peak statistics that can be used to constrain cosmological parameters. We use the BAHAMAS suite of cosmological simulations, which self-consistently include baryonic processes and the e↵ect of massive neutrino free-streaming on the evolution of structure formation. We construct synthetic WL catalogues by ray-tracing through light-cones, and use the aperture mass statistic for the analysis. The WL peaks reflect the cumulative signal from massive bound objects and general large-scale structure. We present the first study of WL peaks in simulations that include both baryonic physics and massive neutrinos, so that the uncertainty due to physics beyond the gravity of dark matter can be factored into constraints on cosmological models. Assuming a fiducial model of baryonic physics, we also investigate the correlation between peaks and massive haloes, over a range of neutrino masses. As higher neutrino mass tends to suppress the formation of massive structures in the Universe, the halo mass function and lensing peak counts are therefore modified as a function of neutrino mass. Over most of the S/N .5, the impact of fiducial baryonic physics is greater (less) than neutrinos for 0.06 and 0.12 (0.24 and 0.48) eV models. Both baryonic physics and massive neutrinos should be accounted for when deriving cosmological parameters from weak lensing observations.

Utilizing this physically motivated tool, we present an investigation of a massive star-forming galaxy hosting a slowly growing MBH in a cosmological LCDM simulation. The MBH feedback heats the surrounding gas and locally suppresses star formation in the galactic inner core. In simulations of merging galaxies, the high-resolution adaptive mesh allows us to observe widespread starbursts via shock-induced star formation, and the interplay between the galaxies and their embedding medium. Fast growing MBHs in merging galaxies drive more frequent and powerful jets creating sizable bubbles at the galactic centers. We conclude that the interaction between the interstellar gas, stars and MBHs is critical in understanding the star formation history, black hole accretion history, and cosmological evolution of galaxies. Expanding upon our extensive experience in galactic simulations, we are well poised to apply this tool to other challenging, yet highly rewarding tasks in contemporary astrophysics, such as high-redshift quasar formation.
