To this end we adopt Poisson-Boltzmann (PB) theory and coarse-grained models of these molecules. We first examine the electrostatic interaction of a positively-charged peptide with a negatively charged membrane immersed in a salty solution. In particular, we study how this interaction is influenced by peptides geometry, valence of salt ions, and lipid demixibility. Also we develop a more analytically tractable approach to peptide-membrane association, and then compare it with our PB approach. Finally, we study the interactions of cationic antimicrobial peptides with the outer leaflet of the outer membrane of Gram-negative bacteria. In particular, we incorporate charge discreteness and thus transverse charge correlations on the membrane surface. The main effect of charge discreteness is to enhance the affinity of counterions, especially multivalent ones, for the membrane. This effort enables us to study the competitive binding between cationic peptides and divalent counterions. Our results offer a physical explanation for the observed preferred binding of cationic antimicrobial peptides onto the outer leaflet of Gram-negative bacteria over divalent counterions.

Quantitative understanding of membrane interactions is thus important for several therapeutic approaches. First, membrane permeabilization represents the dominating mode of action of antimicrobial peptides (AMPs) and their synthetic mimics (SMAMPs). In terms of clinical applications, selectivity for bacterial over mammalian membranes is as important as good activity. Second, membrane interactions might influence loading, retaining, and releasing drugs from lipid-based drug delivery systems in a time controlled and targeted manner. Understanding the binding behaviour of the peptide drug exenatide to lipid membranes is not only important for characterization of its release from vesicular phospholipid gels, but might also help to understand other complex peptide-lipid interactions. The main aim of this thesis was to derive a mechanistic understanding of interactions of peptides and their analogues with model lipid membranes with a focus on the lipid composition of a membrane. Membrane permeabilization induced by AMPs and SMAMPs was quantified by a lifetime-based leakage assay using calcein-loaded vesicles. Different leakage behaviours were identified by considering active concentrations, strengths of individual leakage events, L1, and cumulative kinetics. Further experiments using isothermal titration calorimetry (ITC), monolayer adsorption measurements, and differential scanning calorimetry (DSC) helped to characterize the initial binding of AMPs and SMAMPs to lipid membranes and their propensity to induce electrostatic lipid clustering. Leakage experiments showed that the leakage behaviour changes with both, the structure of the AMP or SMAMP and the lipid composition of the membrane. The activity seems to increase if a membrane-active agent favours a permeabilization mechanism to which the particular lipid composition is especially susceptible. A closer look at kinetic profiles allowed distinguishing leakage induced by asymmetric stress from leakage events that occur stochastically. Very hydrophobic and unselective compounds seem to act mainly by hydrophobically driven asymmetry stress, especially when acting on zwitterionic phosphatidylcholine (PC) membranes. This mechanism brings about poor selectivity because all lipid membranes (bacterial and mammalian) contain a hydrophobic core. Stochastic leakage events, on the other hand, probably depend more on lipid compositions. Negatively charged lipids like phosphatidylglycerol (PG) or cardiolipin (CL) triggered the initial electrostatic attraction of polycationic AMPs or SMAMPs to bacterial membranes. High amounts of phosphatidylethanolamine (PE) seem to counteract the unselective asymmetry stress mechanism. Finally, especially strong leakage events were induced in vesicles containing CL. In this way, compounds that induce only rare leakage events might still be effective. In the second part of the thesis, an ITC fit model was introduced to study complex peptide-lipid interactions based on primary binding of peptide to the lipid layer and secondary binding to pre-bound peptide. Exenatide served as an exemplary peptide that interacts electrostatically with mixed POPC/POPG liposomes and self-associates at Kd = 46 μM. A global fit of various ITC curves revealed that exenatide binds primarily to a binding site at the outer membrane leaflet composed of 2-3 negatively charged POPG and some POPC molecules. Primary binding showed high affinity with a Kd1 of 0.2-0.6 μM, while secondary binding with a Kd2 of 10-46 μM was weaker. ITC was able to quantify primary and secondary binding separately, based on different binding enthalpies. Unlike ITC, other methods such as tryptophan fluorescence and microscale thermophoresis (MST) probably represent only a summary or average of both effects. Many similar ITC data can be found in literature that possibly involve primary and secondary binding effects. Those data could benefit from a fit model as presented in this thesis

Book excerpt: The main project of this work was focused on the investigation of out-of-equilibrium fluctuation of phospholipid membranes induced by light-activated transmembrane protein bacteriorhodopsin (BR). A robust protocol for the BR incorporation into the membrane-mimic systems was developed and the induced structural changes caused by BR incorporation and activation with light were probed by means of neutron and X-ray specular and off-specular reflectometry. The reversible effect of light illumination on the protein activity (on /off) via its effect on the bilayer structure and fluctuation spectrum was demonstrated. These results open the way to investigate the active fluctuation spectrum of a planar membrane-protein system and to access the physical properties of the active membrane. The aim of the second project was to investigate the interaction between highly negatively charged DPPS lipid bilayers. We fully characterized the structure of the system and clearly demonstrated that attractive interactions existed between charged bilayers, in good agreement with Strong-Coupling theory.

Book excerpt: An attempt has been made in this thesis to understand the key factors that dictate membrane curvatures induced/stabilized by different peptides, from a theoretical perspective. To achieve this goal, a new coarse grained force field with physical electrostatic interactions in water, termed as the Big Multipole Water (BMW) model, is developed. After demonstrating that the force field is able to reproduce key membrane electrostatic properties, such as membrane electrostatic potential, ion distributions above an anionic lipid bilayer surface, and electroporation in membrane, we apply the model to study a specific system with membrane curvature generated by cationic peptides: the lipid phase behaviors induced by poly-Arginine and poly-Lysine. Poly-Arginine is an effective cell-penetration peptide, but poly-Lysine, having the same charge, is not. It is believe that poly-Arginine could stabilize negative Gaussian curvature (saddle-splay) and thus promotes pore formation, while poly-Lysine only yields positive Gaussian curvature and cannot induce pore formation. The peptide-induced lipid phases agree with such hypothesis: The mixture of lipids and poly-Arginine forms a bicontinuous phase, which is rich in negative Gaussian curvature, while poly-Lysine leads to an inverted hexagonal phase, where positive Gaussian curvature is populated. With our new developed coarse-grained model, not only the corresponding phases are predicted with the peptides, but also the key factor that dictates different lipid curvature is unraveled: it is the stronger interaction between Arginine and lipid glycerol that makes Arginine unique from Lysine in membrane curvature generation and thus leading to distinct lipid phase behaviors. Electrostatic interactions contributed from water, lipid-peptide, salt and membrane charge density are all important for the peptides to be effective curvature generating agent.

Book excerpt: In recent years implicit solvation models have been increasingly used in molecular dynamics (MD) simulations of proteins/peptides due to their computational efficiency. While these models can account for electrostatic interactions and hydrophobic effect of proteins/peptides in both water and lipid membranes, other properties of the solvent, such as the local dielectric screening effect at the binding sites of metalloproteins, the membrane dipole potential, and the membrane lateral pressure, have not yet been included. In this work, first the effective energy function (EEF1) is extended to simulate metalloproteins by neutralizing ligand carboxylates based on their exposure to solvent water. The new model is then applied to MD simulation of calcium-binding proteins calbindin d9k, calmodulin, troponin C, and parvalbumin. Although structures consistent with experiments are obtained, the model is limited by the fact that the selection of charges for carboxylates is arbitrary, and that the charges cannot be modified as the protein structure changes during the simulation. Second the implicit membrane mode (IMM1) is extended to include the membrane dipole potential, and the new model is applied to MD simulation of the helical peptides alamethicin, WALP23, influenza hemagglutinin fusion peptide, HIV fusion peptide, magainin, and the pre-sequence of cytochrome c oxidase subunit IV (p25). The results show that the orientation of the peptides in the membrane can be influenced by the dipole potential. In general peptides that tend to insert the N-terminus in the membrane and/or have positively charged side chains will lose binding affinity upon increase of the dipole potential. Finally, IMM1 is extended to include lateral pressure effects and tested by MD simulation of the peptides alamethicin, melittin, cyclotide kalata B1, 18A, and KKpL15. The simulations of alamethicin binding to pure DOPC bilayer show that increase in the peptide/lipid molar ratio favors the transmembrane orientation, which is explained by the difference in the cross-sectional area of the two orientations. The simulations of all peptides binding to mixed DOPC/DOPE bilayers show that the binding energy can increase, decrease, or not change as the molar fraction of DOPE increases, which is explained by the difference in the binding location of the peptides.

Book excerpt: The fluid-mosaic model of membrane structure formulated by Singer and Nicolson in the early 1970s has proven to be a durable concept in terms of the principles governing the organization of the constituent lipids and proteins. During the past 30 or so years a great deal of information has accumulated on the composition of various cell membranes and how this is related to the dif ferent functions that membranes perform. Nevertheless, the task of explaining particular functions at the molecular level has been hampered by lack of struc tural detail at the atomic level. The reason for this is primarily the difficulty of crystallizing membrane proteins which require strategies that differ from those used to crystallize soluble proteins. The unique exception is bacteriorhodopsin of the purple membrane of Halobacterium halobium which is interpolated into a membrane that is neither fluid nor in a mosaic configuration. To date only 50 or so membrane proteins have been characterised to atomic resolution by diffraction methods, in contrast to the vast data accumulated on soluble proteins. Another factor that has been difficult to explain is the reason why the lipid compliment of membranes is often extremely complex. Many hundreds of different molecular species of lipid can be identified in some membranes. Remarkably, the particular composition of each membrane appears to be main tained within relatively narrow limits and its identity distinguished from other morphologically-distinct membranes.
