The RNA is a faithful copy of one strand of a double-stranded DNA template along which RNAP moves while making the RNA. This process (called transcription) is highly regulated such that DNA-encoded genes are transcribed at a large variety of rates and at different times in response to cues within and outside the cell. The goal of my thesis work was to investigate the mechanisms that regulate the synthesis of RNAP in yeast cells. I focused on the form of RNAP (RNAPII) of the yeast, 'Saccharomyces cerevisiae', that is responsible primarily for transcribing genes that encode proteins. I have shown that a 10-fold reduction in the level of the largest subunit of RNAPII, and likely the level of RNAPII itself, causes slow growth, temperature-sensitivity, and the inability to grow on medium lacking inositol. Hence, the level of RNAPII must be carefully maintained for normal cell growth. I next examined elements that control the synthesis of RNAPII. I have demonstrated that the DNA sequences which are upstream of the genes encoding the two largest subunits of RNAPII, namely 'RPO21' and 'RPO22', contain binding sites for two abundant transcription factors called Abf1p and Reb1p, and thymidine-rich sequences downstream of these binding sites. Both the binding sites and the T-rich regions are important for the expression of these genes. An examination of the upstream sequences of other RNAPII subunit genes revealed binding sites for Abf1p and Reb1p as well as nearby thymidine-rich sequences. This may indicate that there is a mechanism for the coordinate synthesis of RNAPII subunit genes. I sought evidence for a feedback regulatory mechanism that may control the synthesis of RNAPII. Either the underproduction of Rpo21p, or the depletion of Fcp1p, an RNAPII phosphatase that has a critical role in transcription, leads to a 5-fold increase in the expression of a reporter gene that is controlled by 'RPO21' regulatory sequences. The increase is not observed with other subunits. I discuss the implications of these results and future directions.

Book excerpt: Transcription of protein-coding genes by eukaryotic RNA polymerase II (RNAPII) is a multistep process that involves the concerted action of RNAPII and accessory proteins including the general transcription factors (GTFs); TFIID, TFIIB, TFIIF, TFIIE and TFIIH. The GTFs are being intensely studied to determine their function during the different stages of the transcription cycle. Numerous investigations have reported functions for the general transcription factor IIF (TFIIF) of higher eukaryotes in multiple stages of the transcription cycle, although few studies have examined the TFIIF homolog in the yeast Saccharomyces cerevisiae. The objective of this dissertation is to better understand the mechanism of action of S. cerevisiae TFIIF during the different stages of the RNAPII transcription cycle. Although the basal transcription factors are highly homologous in eukaryotes, the mechanism of transcription start site utilization on TATA-dependent promoters in S. cerevisiae is fundamentally different from that in higher eukaryotes, where the PIC assembles on the promoter and transcription initiates at a discrete site 25-30 base pairs downstream of the TATA element with the architecture of the PIC determining the initiation site. In contrast, the S. cerevisiae RNAPII machinery typically initiates at multiple sites in a window from 45 to 120 base pairs downstream of the TATA element. Results in this thesis support a transcription initiation mechanism that involves transcription-independent translocation of the yeast RNAPII to the far downstream start sites. Previous work in our laboratory identified mutations in the yeast TFIIF subunits Tfg1 and Tfg2 that confer upstream shifts in start site utilization. In vivo and in vitro studies demonstrate that TFIIF modulates the utilization of transcription start site sequences through its interaction with RNAPII. In the second and third part of this dissertation, genetic and biochemical approaches were utilized to better define TFIIF functions at post-initiation steps in the S. cerevisiae transcription cycle, and support a role for TFIIF in both promoter escape and early elongation. Combined results of this work support a model for TFIIF function where the TFIIF, through its interaction with RNAPII, affects the DNA recognition properties of the polymerase during start site utilization, promoter escape, and early elongation.

Book excerpt: In the yeast Saccharomyces cerevisiae, transcription frequently initiates at multiple sites ranging from 45 to 120 base pairs or greater downstream of the site of preinitiation complex assembly. Previous studies in our laboratory and others have established that RNA polymerase II (RNAPII) and the general transcription factors IIB (TFIIB) and IIF (TFIIF) play important roles in determining the positions of the mRNA 5' ends in S. cerevisiae. In this dissertation, I report the results from biochemical studies analyzing the functional alterations conferred by mutations in RNAPII and TFIIF that cause changes in transcription start site utilization. I report that the downstream shifts in start site utilization conferred by the Rpb1-R344A mutation are associated with increased abortive transcription and inability to efficiently stabilize a short RNA/DNA hybrid in the RNAPII active center. In contrast, the upstream shifts conferred by the Tfg1-E346A substitution in TFIIF are associated with both enhanced efficiency of early phosphodiester bond formation and processive elongation in vitro. These data are discussed within a proposed model for the mechanism of yeast transcription initiation in which TFIIF interaction with RNAPII modulates both early bond formation during start site utilization and conversion of RNAPII to a more processive elongating form.

Book excerpt: Transcription by RNA polymerases is a well-known process in many organisms, mainly at the level of transcription initiation, elongation and termination. Transcriptional process has been well studied in the case of the eukaryotic RNA polymerase II that synthesizes all mRNAs, and also for the bacterial RNA polymerase. However, many aspects of RNA polymerases, including their biogenesis, function, and even their impact in different cellular processes or in health, are still unknown. Moreover it is interesting to delve deeper into knowledge of less-investigated RNA polymerases (such as those from plants or from cellular organelles), to unravel also how these enzymes mediate transcription process and how they impact cellular RNA content and gene expression.

Harford and David R. Morris Gene expression is a process that begins with the transcription ofDNA to an RNA messenger (mRNA), which is then translated into aprotein. Historically, attention has been focused on the regulationof RNA synthesis (transcription); however, there is a growingrecognition of and appreciation for the importance of the manyregulatory mechanisms that take place after RNA synthesis has beencompleted. mRNA Metabolism and Post-Transcriptional Gene Regulation is thefirst comprehensive overview of the various modes of generegulation that exist post-transcriptionally. Collecting studies bysome of the top researchers in the field, this volume provides bothan up-to-date review of the complex "life" of an mRNA molecule andan introduction to current work on the diversity of mechanisms ofpost-transcriptional reactions. Topics covered include: * RNA structure * Mammalian RNA editing * RNA export from the nucleus * The fundamentals of translation initiation * Control of mRNA decay in plants * mRNA metabolism and cancer * Control of mRNA stability during herpes simplex virus infection * Regulation of mRNA expression in HIV-1 and other complexretroviruses * Nucleases * RNA localization A timely contribution to the understanding of genetic regulatorymechanisms, mRNA Metabolism and Post-Transcriptional GeneRegulation provides a basis from which potential therapeuticstrategies may be developed. This book will be of vital interest tocell and molecular biologists at all levels, from graduate studentsto senior investigators, clinical researchers, and professionals inthe pharmaceutical and biotechnology industries.
