Book excerpt: This thesis describes a translational research effort to design a portable device, the miniEC, that on its own, is useful for detection of nucleic acids of pathogens and other analytes, but can also be integrated into a complete micro-total analysis system. The design incorporated a microfabricated liposome-amplified biosensor, a potentiostat for electrochemical tests, a liquid crystal display, a pushbutton interface for user input, memory for data storage and a serial connection for networking the device to a PC. In operation, the potentiostat powers the biosensor and is also responsible for amplifying and measuring the sensor's output. Specificity of the biosensor is ensured by DNA capture and reporter probes that hybridize with the target nucleic acid sequence. The reporter probes are coupled to liposomes entrapping the electrochemically active redox couple, potassium ferri/ferrohexacyanide. The capture probes are coupled to superparamagnetic beads. After hybridization, The liposome-target-bead complexes are captured by a magnet within the biosensor. The liposomes are then lysed to release the electrochemical markers unto an interdigitated ultramicroelectrode array. The redox activity of the markers on the electrodes is measured as a current, that is subsequently displayed and stored by the miniaturized instrumentation. The portable miniEC system replaces electrodes, potentiostat and computer systems in conventional electrochemical set ups. Use of the inexpensive, low-power, powerful and energy efficient MSP430 microcontroller together with other carefully selected, low power, off-the-shelf components, resulted in a design that can run for months on a single AA or AAA battery. Also, emphasis on low cost resulted in a compact design with a minimal number of components, that altogether, cost less than $50 in prototype quantities. The accuracy of the miniEC was evaluated by comparing its performance to a standard bench-top electrochemical workstation in static and dynamic constant current amperometric experiments. In both sets of experiments, the inexpensive miniEC's performance was comparable in signal strength and sensitivity to that of the electrochemical workstation. It was then successfully used in the detection of dengue fever virus RNA. The design of the biosensor, hardware and embedded software was modular, general and flexible such that differentiated products could easily be generated for applications in different fields within a short development window. We provided an example of such a differentiated product with a step by step enhancement of the basic unit into a 5-channel multi-sensor unit. Applied to Cryptosporidium parvum detection, the multi-sensor miniEC was capable of single oocyst detection.

Book excerpt: Rapid detection technologies with high sensitivity and selectivity for pathogenic bacteria are critical in food safety and quality assurance. Traditional laboratory benchtop techniques (i.e. culture and colony counting) are time consuming and require complex sample handling. Microfluidics-based Lab-on-a-Chip (LOC) systems offer a detection alternative where all detection steps are on one portable miniaturized device. The miniaturization of rapid foodborne pathogen detection at a low cost is especially ideal for resource-limited settings or for field-use. The goal of this study was to develop a disposable miniaturized microfluidic device for on-site pathogen detection. Capillary-driven microfluidics have been introduced in this study. Compared to traditional microfluidics which rely on external devices for operation, our capillary-driven biosensors are self-priming microfluidics in which fluid flowing is actuated by surface wetting. Polymer substrates are used instead of standard silicon-or glass- based materials, due to the ease of microfabrication and their low cost for disposable applications. Two fabrication methods for polymeric microfluidic chips were developed. A plastic replication technique by hot embossing was developed in order to produce plastic prototypes from a master made from copper and photoresist (SU-8). The second rapid prototyping method included laser ablation and adhesives-bonding was developed. Electronic components have been developed using inkjet-printing techniques, due to their low cost and ease of design. The inkjet-printed silver and gold electrodes have been used in enzyme-based electrochemical biosensors in this study. The On-chip Electrowetting (EW) Valve concept was incorporated, for the sequential delivery of reagents to the reaction site in a miniaturized capillary-driven microfluidic biosensor. The valve could be actuated at a low voltage (4.5 V) and was realized on various substrates. Bacteriophage-based detection is used for pathogenic bacteria, due to the fact that phages can be extremely host-specific and phage-based detection allows the differentiation between live and dead bacteria. Immunomagnetic separation (IMS) was used for sample pre-incubation and rapid separation. As a result, different capillary-driven microfluidic platforms have been developed for various applications, such as chemiluminescence detection for nucleic acid target, colorimetric immunoassay as well as electrochemical detection of T7 bacteriophage.

These microfluidic lab-on-a-chip systems create clinically useful technologies and have a number of competitive advantages over the conventional biomedical instruments due to the reduced reagents/samples consumption, decreased analysis times and operational costs. In addition, the microfluidic lab-on-a-chip systems facilitate the development of the portable devices and have the ability of automatically performing the multiple assay processes. At the present, increasing attention has been paid to the preventive detection of foodborne pathogens as the foodborne illness becomes a serious concern to the public health throughout the world. Early detection and notification of foodborne pathogenic bacteria is therefore of considerable significance in food safety control. DNA-based hybridization technique, as a rapid diagnosis tool for detecting foodborne pathogens, has presented distinctive advantages over the conventional microbiological culture-based methods for pathogen detection such as high sensitivity, specificity and rapidity, especially in the detection of the bacteria samples of low concentrations. In this thesis, a microfluidic platform combining DNA hybridization assay technique to detect foodborne pathogens is investigated. As the hybridization assay involves sequential loading and washing processes, magnetic beads are used as the matrix to immobilize the hybridization product; meanwhile microvalves are designed in the microfluidic chip to manage the sequential flow loading. In the first two designs, gravity force is used to drive the flow in the microchannels. A pair of electrokinetically-controlled oil droplet valves and electrothermally actuated phase change microvalves are used in these two microfluidic system, respectively. LabVIEW program was coded to implement the automatic operations of the assay. In the further improved microfluidic system, electrokinetics is applied to drive the flow, and a programmable High Voltage Sequencer is used to achieve the flow transportation automatically in an assay analysis cycle. Since no microvalves are required, this electrokinetics-based assay simplifies the preparation process of the microfluidic chip. Light absorption detection is used to analyze the quantified concentrations of the samples. This optical detection is verified firstly by a microscope. Later, a low-cost, miniaturized optical module is developed, which consists of a photo-detector and LED. The optical detection module is controlled by self-made circuit and coded LabVIEW program. iv To examine the performance of the microfluidic system, Salmonella and Listeria monocytogenes are used as a sample pathogen models. Based on the obtained results, the presented system successfully achieve the significantly reduction in reagent / sample consumption (up to 40 folds) compared with using the commercial test kit following the same protocol in conventional labs. In addition, the quantitative detection can be obtained in approximately 20 min, and the detection limit is as low as 103~104 CFU/mL. The microfluidic DNA hybridization assay chip demonstrated in this thesis presents an excellent potential in the development of a portable device for point-of-testing applications.

Though multiple sensors and assays have been developed for the rapid and sensitive detection of cells, proteins, and other small molecules, few systems have successfully integrated sample preparation, sample handing, and detection components onto a single platform. This dissertation has aimed to tackle some of the challenges associated with developing innovative and portable biosensor platforms. In this work, microfluidic modules for fluid handling using electrohydraulic pumps, magnetic bead-based sample preparation protocols, DNA extraction, purification, and real-time amplification detection were individually investigated and ultimately integrated into a single microfluidic chip platform. A LabView-based instrument was designed to automate the platform, allowing the user to easily interface with the instrument and modify parameters via laptop-controlled software. Although technical challenges still remain for increasing cell capture efficiencies, detection sensitivities, and assay optimization, the platform presented here provides a solution for the portable field-deployable detection of foodborne pathogens with raw-sampleto-result capabilities. In addition to an integrated microfluidic pathogen detection platform, we also developed a cantilever-based biosensing system for the monitoring of changes in biological activity of single cells. We fabricated an array of tipless gold-coated silicon nitride cantilevers with an exposed nitride pad at the tip for chemical functionalization to capture single cells. As part of these investigations, experiments were performed which successfully demonstrated the monitoring changes in the increased activity of bacterial flagella and detection of capture and subsequent immunogenic events in RBL mast cells. Our efforts in developing integrated biosensor systems not only demonstrates improvements in microfluidic devices and cantilever-based sensing technologies, but also provides exciting new avenues toward the development of innovative integrated biosensor systems.
