The methods treated cover a large number of topics from traditional population genetics to large-scale genomics with high-throughput sequencing data. Small examples are used to illustrate the basics and published data are used as case studies. Readers are expected to have a basic knowledge of biology, genetics, and statistical inference methods. The first four chapters review the basics of population genomics, data acquisition, and the use of R to store and manipulate genomic data. These chapters include supervised and unsupervised methods, admixture analysis, an in-depth treatment of multivariate methods, and advice on how to handle GIS data. Systematic methods to decipher the regulatory mechanism are also crucial for corroborating these regulatory networks; key to these methods are motif discovery algorithms that can help predict cis-regulatory elements. These DNA-motif discovery programs are becoming more sophisticated and are beginning to leverage evidence from comparative genomics. Book excerpt: The plastid genome has been the most important source of data for the reconstruction of plant phylogeny and taxonomic studies. With the rapid advancement of sequencing technology and bioinformatics, it has become laboratory routine work for obtaining plastid genomes (plastome), and population studies can be performed using chloroplast genome data. However, plastid genomes with specific characters such as pseudogenes, gene losses, gene duplications, gene rearrangements, widespread intra-individual polymorphisms, large-scale horizontal gene transfer, etc. have not been systematically studied. For example, plastomes of several saprophytic plants were confirmed to have lost many photosynthesis genes. The IR region of some plants decreased to several hundred base pairs, disappears completely, increased by dozens of kb, or repeat in the same direction. Most of these chloroplast structural variations are related to import plant evolution or special environmental adaptation, but their mechanisms are still unclear and effective analytical tools are lacking.
