Book excerpt: The genome of Trypanosoma cruzi was first made available in 2005, and the intrinsic genome complexity of this parasite has hindered high-quality genome assembly and annotation. Recent technological developments in long read sequencing allowed to circumvent this problem, showing very interesting features in the genome architecture of T. cruzi, allowing to accurately estimate gene copy numbers, abundance and distribution of repetitive sequences (including satellites and retroelements), and the complexity of multigene families implied in host-parasite interactions. The genome of T. cruzi is composed of a ,Äúcore compartment,Äù and a ,Äúdisruptive compartment,Äù which exhibit opposite GC content and gene composition, with high differences on their regulatory regions. The novel tandem and dispersed repetitive sequences identified, in addition to recombination events, allows to conclude that genome plasticity is a key survival strategy during its complex life cycle.

Chagas disease is an important life-long infection in humans that can be divided into distinct clinical stages: the acute phase, where patient symptoms can vary from asymptomatic to severe; the indeterminate form, which is usually asymptomatic; and the chronic phase, where cardiomyopathy and/or digestive megasyndromes appear. In addition to its medical importance, T. cruzi is an interesting biological model for studying processes such as: (1) cell differentiation, where a non-infective stage transforms into an infective one; (2) cell invasion, where the infective stages are able to penetrate into a mammalian host cell, where they multiply several times and thus amplify the infection; and (3) evasion from the immune system, using several mechanisms. This book, with 13 chapters, has been organized in four major sections: 1. "Basic Biology," 2. "Biochemistry and Molecular Biology," 3. "Parasite"Host Cell Interaction," and 4 "Chemotherapy." The chapters include basic biological information on the protozoan lifecycle, including new information on parasite genomics and proteomics. In addition, they analyze the interaction with host cells as well the immune response and evasion, ending with information on experimental chemotherapy against Chagas disease.

Sixteen to eighteen million people are currently infected with this organism, and 45,000 deaths are attributed to the disease each year. Infection with T. cruzi is life-long, and 10-30% of persons who harbor the parasite chronically develop cardiac and gastrointestinal problems associated with the parasitosis. Although major progress has been made in recent years in reducing vector-borne and transfusion-associated transmission of T. cruzi, the burden of disability and death in persons chronically infected with the organism continues to be enormous. Eight to ten million persons born in countries in which Chagas disease is endemic currently reside in the United States, and epidemiologic and census data suggest that 50,000-100,000 are chronically infected with T. cruzi. The presence of these infected persons poses a risk of transmission of the parasite in the USA through blood transfusion and organ transplantation and several such cases have now been documented. Book excerpt: The protozoan parasite Trypanosoma cruzi, causative agent of Chagas disease, is a promiscuous pathogen infecting not only humans, but also many mammalian species. A community of 64 cynomolgus macaques housed in southern United States provided opportunity for investigation into natural T. cruzi infection in an entire population from a geographically restricted locale. Genotyping of hemoculture-isolated T. cruzi revealed the presence of two lineages: TcI and TcIV, which are the most common lineages identified by previous studies in infections originating in North America. All tested isolates were infective and virulent in an experimental mouse model, establishing chronic infection and inducing immune responses against an epitope from a highly variable trans-sialidase gene family, consistent with those observed in infections by long-maintained laboratory-adapted strains of T. cruzi. Although infection with the majority of fresh isolates was susceptible to clearance by treatment with benznidazole, isolates that appear to be naturally resistant to benznidazole treatment were identified. A subset of isolates was found to be amenable to genetic manipulation by heterologous gene expression using pTREX and gene knockout with CRISPR-Cas9, which are powerful tools for understanding Trypanosoma cruzi biology and host-parasite interactions. Among the limitations in the stable expression of multiple genes of interest by T. cruzi is the restricted set of antibiotics available to select for the desired transgenic parasites and the extended time (often 4-6 weeks) required for this selection. These limitations make generating parasite lines that co-express multiple genes both time-consuming and inefficient. In this study 3 approaches were evaluated for co-expressing transgenes in T. cruzi by separating transgenes using: a) previously defined minimal trypanosome 3' and 5' untranslated regions; b) full length intergenic regions from T. cruzi genes; and c) 2A intraribosomal self-cleaving peptide skip sequences. These tools can be applied to future work in assessing the ability of multiple immune-modifying proteins, expressed by T. cruzi, to alter the mammalian host immune response to infection.
