Les progrès réalisés tant au niveau de la LC qu'au niveau de la spectrométrie de masse ont aussi révolutionné la biologie en permettant une identification sur des quantités femtomolaires de protéines séparées par électrophorèse bidimensionelle dans le cadre d'études protéomiques et la détection toujours plus sensible de molécules d'intérêt par exemple dans les fluides biologiques (plasma, urine, LCR).Mon travail de thèse a porté sur le choix et la mise au point de stratégies instrumentales et analytiques en optimisant de façon poussée tous les paramètres du couplage LC-MS et LC-MS-MS. La première partie concerne la mise au point expérimentale de techniques de microLC-MS et microLC-MS-MS pour la caractérisation de composés peptidiques et la mesure de leur biodisponibilité. La seconde partie porte sur le développement, l'optimisation et l'utilisation de la nano-LC-MS pour l'étude protéomique avec une première étude protéomique visant à caractériser les interactions entre le riz et le rice yellow mottle virus. Ce travail a permis par les techniques MALDI-MS et LC-MS-MS, de mettre en évidence les protéines du riz recrutées par les protéines de capside du virus et l'identification des protéines différentiellement exprimées selon la variété de riz (résistant/sensible). La seconde étude protéomique concerne la caractérisation de marqueurs d'expressions liés à l'anomalie "Mantled" chez le palmier à huile faisant appel au séquençage de novo. Pour conclure, nous avons utilisé les multiples potentiels du couplage microLC-MS et nanoLC-MS-MS pour répondre à différents problèmes biologiques. Ces réponses n'ont pu être obtenues que grâce à la mise au point de méthodologie particulière.
