Book excerpt: Genomic studies on pathogens have given insights to multiple horizons in research that include but are not limited to transcriptional landscaping, host-pathogen interactions, and evolution. These studies have elucidated the role of variation in pathogenic and non-pathogenic strains or species-specific adaptations. We have used genomic and RNA-Seq data to give insight to the genome of Phytophthora infestans, that causes late-blight disease in potato and tomato plants. This study has tried to correctly diagnose P. infestans in the fields, controlling it by elucidating the variation present in different isolates of P. infestans and understanding the mode of evolution among different oomycetes and finally understanding the transcriptional landscape of this pathogen. We have corrected the genome annotation of P. infestans helping us to identify pathogenicity related genes and better functional and structural annotation of the genome. We have also identified regions within the genome of different isolates of P. infestans that show variation and might help explain the differences that exist in terms of pathogenicity and host preferences. Apart from this we have also identified differences and similarities in gene expression levels in different oomycetes in different developmental stages.

This pathogen is highly dependent on environmental factors, such as temperature, to fully develop its life and disease cycle. Due to climate variations, changes in the patterns of plant diseases' development are expected to happen. Previous studies have evaluated the effect of temperature on the rate of sporangial germination, the development of the infection, and mycelia growth of P. infestans. These studies have shown that the response to temperature changes may vary depending on the genotypic diversity. However, the genetic basis associated to the phenotypic response for temperature changes has been scarcely studied. Through this study, we investigated the effect of temperature on the growth of Colombian isolates of P. infestans and we identified SNPs associated to relative growth assessed at different temperatures (5, 10, 15, 20, and 25°C). A high variation on the growth of the isolates at each evaluated temperature was found. However, for most isolates, the ideal growth temperature was 20°C. The population structure showed that two populations group most of the genotypes used in this study, and there are intermediate genotypes in this population. The association analysis between high-quality SNPs and the relative growth for temperature assessed was performed using a model GLM corrected with the Matrix Q. A total of 17 SNPs associated with relative growth at different temperatures were found and 13 SNPs were associated with growth at 5°C. Among these, four were related to genes, codifying for proteins with functions at the cellular level such as transport of amino acids, ATP binding, and hydrolysis of peptide bonds. This study provides further insights on the genetic basis of the response to temperature changes of isolates of P. infestans collected in Colombia.

Book excerpt: [Phytophthora infestans], the oomycete potato and tomato pathogen which has caused substantial crop losses since the Irish Potato Famine, has high genomic variability and is acutely responsive to external environmental signals. These signals drive adaptation and changes in virulence which are related to gene expression. In my dissertation, I addressed 4 areas of research with unique features, but with the aforementioned overarching theme. i) I assessed the sensitivity of [P. infestans] isolates from naturally-occurring infections in Wisconsin fields to the fungicide mefenoxam. Isolates of clonal lineages US-8 and US-23 both demonstrated resistance and susceptibility to the fungicide. All isolates with a moderate level of tolerance had greater variability among replicates than those with high or low levels of tolerance. ii) In a collaborative project, contact reflectance spectroscopy was used to discriminate between infections of US-8 and US-23. We found that during early infection, US-8 has a significantly higher expression of the [Avr3a] effector gene. iii) I investigated the impact of continuous sub-culturing of [P. infestans] on Rye Agar A on virulence of isolates of [P. infestans] US-8. A significant reduction in virulence occurred between the 5th and 6th sub-culture (p
