This control can be carried out through the regulation of the general translation machinery and upstream factors, as well as through the recognition and selective translation of specific mRNAs. In this work we explore two molecular mechanisms of translational control in neurons. First, we investigate the roles of RNA helicases eIF4A1 and DHX29 in controlling the translation of synaptically-localized mRNAs. We demonstrate the preferential translation of mRNAs with extensively structured 5'UTR, underlining the importance of this region in translational control. We also pinpoint the post-synaptic localization of DHX29 and propose a technique for monitoring the rate of 5'UTR-dependent translation in vivo with the use of a photoconvertible fluorescent reporter protein. Second, we study the role of cap-dependent translation in autism spectrum disorders (ASD) by examining translationally controlled mRNAs. We show that knockout of eIF4E binding protein 2 (4E-BP2, eIF4E repressor downstream of mTOR) or overexpression of eIF4E in mice lead to increased translation of neuroligin mRNAs, which can explain the autistic-like behaviours in these mice. Moreover, we design short hairpin RNAs packaged in lentiviral particles to modulate the expression of neuroligins in vivo. We use this technology to validate the mechanism of dysregulated neuroligin mRNA translation as the causal factor for the autism-like behaviour in the 4E-BP2 knockout mice. Finally, we propose a mechanism for the exaggerated translation of neuroligin mRNAs through their 5'UTRs. In conclusion, in this work we provide evidence that translational control of specific brain mRNAs is crucial for synaptic function and behaviour." --

Regulation of RNA localization and RNA stability contribute to changes in cellular protein levels and cells' ability to respond to their environment. For example, subcellular localization of mRNAs and targeted mRNA degradation affect protein levels by regulating an mRNA's translational availability, while post-transcriptional modifications of RNAs can affect the stability of protein synthesis machinery. The work detailed in this thesis focuses on two different post-transcriptional mechanisms that directly impact cellular responses. Subcellular localization of mRNA has increasingly been recognized in polarized cells. In neurons, mRNA localization becomes extremely important because of the great distances separating the cell body where mRNAs are generated and the termini of their cytoplasmic processes needed for physiological functions that underlie movement, sensation, learning, and memory. However, the ultimate fate of such localized neuronal mRNAs has not been tested. For neuronal systems, RNA degradation has been demonstrated in dendrites but not in axons. This thesis focuses on the mechanisms of RNA decay in axonal processes. My results show that the proteins involved in mRNA degradation (Upf1, CCR4, DCP1a, XRN1) and mRNA sequestration (TIA-1) from translational machinery localize to sensory axons. Colocalization between these proteins and mRNAs suggest that axons have the ability to locally degrade mRNAs. Indeed, axonal beta-actin mRNA shows reduced survival after exposure to Semaphorin 3A or MAG while exposure to NGF increases its survival in axons. Together, these and other data outlined in this thesis indicate that localized mRNAs are subjected to ligand dependent stabilization or destabilization likely through traditional RNA decay pathways. In contrast to mRNAs, tRNAs and rRNAs that are part of the translational machinery are long-lived, due in part to post-transcriptional modifications that confer stability to the these RNAs by modifying one or more of their nucleobases. The most common post-translational RNA modification which also confers stability to RNA is pseudouridine [1]. There are two possible mechanisms that a family of psi synthases uses to isomerize uridine to pseudouridine in various non-coding RNAs. Following previous research on two pseudouridine synthases, deuterium labeling studies and MS analysis were used to discern whether the product of the broken adduct between TruA and a fluorinated substrate analog is hydrated in the same manner as another psi synthase, RluA. This work demonstrates that a representative psi synthase from a third family of psi synthases identically handles 5-fluorouridinylated substrate analogs to form two isomeric products.

Book excerpt: Fragile X syndrome (FXS) is the most common form of inherited mental retardation and is caused by the functional loss of the Fragile X Mental Retardation Protein (FMRP). The estimated prevalence of FXS is 1:2500 males and 1:5000 females. FMRP is an RNA binding protein that is highly expressed in the brain, particularly at the synapse. FMRP is involved in mRNA transport and in the translational regulation of several neuronal mRNAs. The current model is that FMRP binds to specific sequences or structural motifs in mRNAs at the synapse and suppresses their translation. However, the precise mechanism of translational repression by FMRP is unknown. To determine the role of FMRP in FXS and elucidate the mechanism of how FMRP represses translation, we used the Drosophila model system, as flies lacking FMRP exhibit phenotypes observed in FXS. First, we showed with in vitro translation assays that FMRP represses translation of a Renilla luciferase reporter mRNA that does not have G-quadruplex or a pseudoknot forming sequence, which are the previously proposed FMRP-binding elements. Mutational analysis then revealed that the KH1 and RGG domains of FMRP are important for translation repression. Additionally, we developed a fluorescence-based, quantitative assay to monitor the binding of FMRP to the 80S ribosome. We found that FMRP binds with high affinity (KD = 20 ± 3 nM) to the Drosophila 80S ribosome near the 60S large ribosomal subunit protein L5 and this interaction was mRNA-independent. Finally, a cryo-electron microscopic reconstruction of the 80S ribosome·FMRP complex showed that FMRP binds within the inter-subunit space of the ribosomes such that it would block the binding regions of tRNA and translation elongation factors on the ribosome. These findings suggest a novel mechanism in which the binding of FMRP to the ribosome inhibits translation by blocking the docking of essential components of the translational machinery to the ribosome. These studies provide insight into the mechanism of translational control by FMRP and may help in identifying potential therapeutic approaches for treating FXS.

When these regulatory mechanisms fail, aberrant mRNAs and dysregulated proteins can accumulate, disrupting homeostasis, and leading to the miswiring of the nervous system and intellectual disability. One example is a severe type of Autism Spectrum Disorder called Fragile X Syndrome, in which patients lack the RNA binding fragile X mental retardation protein (FMRP) that regulates the translation of many mRNAs important for synaptic function. The mechanisms of translational control that are disrupted in neurodevelopmental disorders, including Fragile X Syndrome, are not clear. Our lab has suggested that the mRNAs that are regulated by FMRP in the healthy brain, including the mRNA for the Microtubule associated protein 1b (Map1b), utilize stalled polysomes as a means of transport and regulated translation, and that this is the critical form of translational control that is disrupted during development. FMRP, as well as several other proteins associated with RNA granules are found to be enriched in a sedimentation-based purification of RNA granules from healthy post-natal rat brains. We used nucleases to digest the purified polysomes from RNA granules into monosomes and characterized the stalling profiles using Ribosome Profiling. Analysis of ribosome footprints with RNASeq revealed that polysomes recruit a large quantity of cytoskeletal mRNAs involved in neuronal development including those regulated by translation elongation through eEF2 phosphorylation. In contrast, proteins regulated by translation initiation, such as those regulated by TOR activation or through the phosphorylation of eIF4E, were not enriched. The footprints showed an enrichment for mRNAs previously predicted to be regulated by stalled polysomes, as well as many mRNAs implicated in Autism Spectrum Disorders, as identified by the Simons Foundation Autism Research Initiative (SFARI). Most importantly, we observed a significant enrichment of footprints on mRNAs previously identified by HITS-CLIP to be associated with FMRP, suggesting that a large proportion of these CLIPs were generated from RNA granule-associated mRNAs. In our footprints we saw different sized reads, which we divided into small (25 nt), medium (26-32 nt) and large (32 nt) reads. We detected an abundance of larger size ribosomal footprints with an average size of 35 nt in the RNA granules, which cluster in the coding region of mRNAs, indicating putative ribosome stalling sites. The larger footprints showed reproducible consensus peaks in the open reading frame that were enriched in purine-rich sequences, which correspond to consensus sequences for FMRP HIT-CLIPS as well as interaction motifs for m6A modifications. The evidence supports the stalling of elongating ribosomes on specific mRNA sequences. These sequences may be directly targeted by FMRP and other RBPs that are implicated in the regulation of stalled mRNAs and their recruitment to RNA Granules for transport. Alternatively, these sequences may stall elongating ribosomes through an independent mechanism, and techniques such as CLIP identify these sequences as consensus sequences for RBPs because the RBPs associate with the ribosomes that are stalled on these sequences"--

Translational mechanisms are key to total cellular protein synthesis, the efficiency with which specific mRNAs generate protein, and the genetic basis for human disease. The neuronal nitric oxide synthase (nNOS) gene provides an excellent model to dissect several aspects of translational control. nNOS is transcribed from multiple, independent promoters in a tissue- and cell-specific manner. This results in diverse 5'-untranslated regions (UTRs). The majority of nNOS 5'-UTRs are long, G- and C-rich, and produce highly-structured mRNAs. These features inhibit cap-dependent translation, and make nNOS a good candidate for an internal ribosome entry site (IRES). Transfection of nNOS bicistronic RNAs did not support cap-independent translation. An nNOS IRES was not cell-specific, nor inducible by exogenous stimuli such as hypoxia or insulin. The effects of the translational modifier, insulin, on nNOS cap-dependent translation were assessed. Insulin increased steady-state and de novo nNOS protein synthesis. Insulin specifically enhanced the translational efficiency of nNOS mRNAs. Cellular nNOS mRNA levels fell in a translation-dependent manner. An insulin-responsive IRES was excluded, and the contribution of RNA localization was assessed. nNOS mRNAs localized to membrane-associated ribosomes. The translational efficiency of membrane-associated nNOS mRNAs was specifically enhanced by insulin. These studies suggested a new model of insulin action. Finally, an alternatively spliced (AS) exon within the 5'-UTR of a subset of nNOS mRNAs represses translation. The AS exon forms a putative stem-loop structure and binds a specific ribonucleoprotein complex. The cytoskeletal binding proteins actin and alpha-actinin were identified as components of this complex, and the AS exon was shown to target nNOS mRNAs to cytoskeleton-associated ribosomes. Inclusion of the AS exon in nNOS mRNAs also inhibited association with cellular polyribosomes. This provides an intriguing model whereby alternative splicing alters the subcellular localization of nNOS mRNAs, and subsequently affects their translation.

Eukaryotes have evolved myriad mechanisms to control the timing, location, quantity, and specificity of translation in response to numerous cues. This is achieved through synergy of cis-acting elements encoded within mRNAs and trans-acting regulators of translation. While the regulation of translation is critical to numerous physiological systems, it is perhaps most starkly important in the nervous system. Due to their extremely polarized anatomy and their need for rapid changes to signaling events, neurons are particularly reliant on spatiotemporal control of protein synthesis. De novo translation underlies many functions of the nervous system, notably pain. Yet, our understanding of the translational control mechanisms and mRNA targets that drive pain is tenuous. eEF2K is a major regulator of the elongation phase of translation, but has not been examined in the context of pain. Here, we sought to examine the functions of eEF2K in pain-sensing neurons known as nociceptors. In investigating the regulation of phase-separated mRNA storage sites known as processing bodies, we serendipitously found that enhanced eEF2K activity leads to their loss. Surprisingly, this regulation appears unique to neurons. The same enhancement of eEF2K also triggered the accumulation of idle ribosomes - assembled 80S ribosomes that lack mRNA and are bound to the eEF2K target, eEF2, and an additional factor, SERBP1. Idle ribosome accumulation appears to be the product of enhanced stability, as we observed an eEF2K-dependent reduction in subunit splitting in vitro. Having observed these unexpected effects of eEF2K in sensory neurons, we next asked if eEF2K plays a role in pain. We found that genetic loss or pharmacologic inhibition of eEF2K in mice prevented sensitization in two models of pain driven by glutamate signaling. Glutamate receptors rapidly activate eEF2K in nociceptors. Inhibition of eEF2 appears to be sensed by a ribosome-coupled mechanism that triggers a second translational control pathway known as the integrated stress response (ISR). The ISR licenses the translation of the neuronal signaling factor Bdnf, accomplished through elements in its 5' untranslated region. Finally, we found that both the ISR and translation of Bdnf are necessary for eEF2K-dependent pain. Taken together, these findings highlight the centrality of eEF2K to multiple layers of translational regulation and point to its importance in pain.
