By using laboratory sources functional soft tissue within the bony capsule of mouse cochleae is visualized in 3D with unprecedented image quality. At synchrotron storage rings the technique reveals more than 1000 axons running in parallel within a mouse nerve and enables doseefficient three-dimensional cellular imaging as well as two-dimensional imaging at high resolutions below 50 nm.

Book excerpt: Interest in phase sensitive x-ray imaging techniques has grown rapidly in recent years. Numerous techniques have been demonstrated to measure the phase shift of x-rays as they pass through matter. One such method, grating-based interferometry, has shown the most potential for clinical use. This dissertation continues our group's efforts at characterizing the Talbot-Lau interferometer, with the overall goal of determining the clinical utility of the system. This work first covers the basics of x-ray phase contrast imaging with a grating interferometer. Phase contrast imaging with this method has the advantage over conventional absorption imaging in that it allows for the simultaneous measurement of multiple contrast mechanisms. This multi-contrast imaging modality has the potential to improve the diagnostic capabilities of traditional imaging systems. It has unique noise properties that allow it to move to higher spatial resolution at a lower dose penalty, as well as improved contrast for certain material combinations. However, questions still remain about where such a system would fit in the clinical realm. This dissertation delves into new research demonstrating the effects of beam hardening, improving the phase retrieval technique, determining the best method for grating fabrication, and exploring the impact of the small-angle scattering, or dark field, contrast mechanism. Both traditional beam hardening artifacts and new ones are shown, and their implication for clinical systems is discussed. The improved phase retrieval techniques aim at reducing the temporal requirements for the current acquisition method. While most of them succeed at reducing the time requirements, they also all come with an associated cost to the final image. Along with improved signal extraction, improved grating fabrication is discussed. The design and construction of a new grating fabrication system is detailed, demonstrating its capability of both producing absorption gratings with greater metal deposition depths and using cheaper, alternative absorbers. Finally, the impact of the dark-field contrast mechanism is discussed, highlighting the interplay between high-quality, low-noise phase and dark-field images.

This thesis presents research on the first synchrotron-based project developing a clinical phase-contrast breast computed tomography (CT) setup at Elettra, the Italian Syncrotron Radiation Facility. This book includes a comprehensive theoretical background on propagation-based phase-contrast imaging, exploring and extending the most recent image formation models. Along with theory, many practical implementation and optimization issues, ranging from detector-specific processing to setup geometry, are tackled on the basis of a large number of experimental evidences. Most of the modelling results and data analysis have general validity, being a valuable framework for optimization of phase-contrast setups. Results obtained at synchrotron are also compared with "real world" laboratory sources: both a first-of-its-kind comparison with one of the few hospital breast CT systems and a state-of-the-art implementation of monochromatic phase-contrast micro-tomography with a conventional rotating anode source are presented. On a more general level, this work sheds a light on the importance of synchrotron-based clinical programs, which are key to trigger the long-anticipated transition of phase-contrast imaging from synchrotrons to hospitals.

In particular the use of computed tomography (CT) allows for arbitrary virtual slices through the object and 3D information about intricate structures can be obtained. However, when it comes to image very small structures like single cells, the classical CT approach is limited by the weak absorption of soft-tissue. The use of phase information, encoded in measureable intensity images by free-space propagation of coherent x-rays, allows a huge increase in contrast, which enables 3D reconstructions at higher resolutions. In this work the application of propagation-based phase-contrast tomography to lung tissue samples is demonstrated in close to in vivo conditions. Reconstructions of the lung structure of whole mice at down to 5 μm resolution are obtained at a selfbuilt CT setup, which is based on a liquid-metal jet x-ray source. To reach even higher resolutions, synchrotron radiation in combination with suitable holographic phase-retrieval algorithms is employed. Due to optimized cone-beam geometry, field of view and resolution can be varied over a wide range of parameters, so that information on different length scales can be achieved, covering several millimeters field of view down to a 3D resolution of 50 nm. Thus, the sub-cellular 3D imaging of single cells embedded in large pieces of tissue is enabled, which paves the way for future biomedical research.

This type of detector utilizes a detection mechanism which counts each individual photon and offers several attractive features, including low dark current signal, high spatial resolution, high detective quantum efficiency and energy resolving capability. Therefore, PCDs have the potential to improve the current computed tomography (CT) technology in the field of low dose CT and spectral CT imaging. However, some technical challenges remain in PCD technology, e.g., loss of counts under a high flux x-ray beam and spectral distortion due to shared charges between pixels. Meanwhile, the detection mechanism of PCDs brings about additional detector settings, e.g., detector thresholds and operational modes. The optimization of the selection of PCD settings for a specific imaging task may become an issue for the users. In this dissertation, the research focus is on the incorporation of a PCD into an x-ray CT system for a specific clinical or research purpose. The major objectives of the dissertation are (i) to perform a theoretical analysis to model the behavior of PCDs under different detector settings and incoming x-ray spectra; (ii) to develop a framework to optimize the detector settings for a given imaging task; and (iii) to utilize the energy resolving capability of the PCDs for three-material decomposition. There are three major outcomes corresponding to the three objectives. (i) A cascaded system analysis was performed which incorporated the anti-charge sharing function of the PCDs. The cascaded model is capable of predicting the multiplicity, zero-frequency detective quantum efficiency and energy response function of a CdTe-based PCD. (ii) A benchtop PCD-based CT system was optimized for the intracranial hemorrhage evaluation tasks. The optimized CT images from the PCD-based CT system demonstrated advantages over those from a commercial diagnostic CT system. (iii) The PCD operated under spectral mode was innovatively combined with the x-ray differential phase contrast imaging technique to enable a three-material decomposition task. The decomposition results demonstrated potential advantages over those using the three energy bins from a PCD. The methods and results in this dissertation should facilitate the applications of PCDs to modern x-ray CT systems in the future.

The first part of this thesis focuses specifically on propagation-based phase contrast imaging (PBI). It has a particular emphasis on the quantitative image reconstruction under the assumption that the source of illumination is fully coherent. It presents the existing methods of extracting quantitative information as well as original ones developed in this thesis. The second part of this thesis takes a purely theoretical route, which focuses on studying the forward problem of aberrated optical systems under partially coherent illumination. This thesis begins with a general overview and review of the relevant literature including the theory of coherent X-ray wavefield diffraction, partial coherence, phase-contrast X-ray imaging, and phase-contrast tomography. Particular emphasis is given to PBI. We then move to the original work that involved developing a method to carry out quantitative PBI based tomography on multi-material samples using only a single view per tomographic projection. The samples considered here are those for which (i) the complex refractive index of each component of the sample is known, and (ii) the component materials are spatially quantized. The method was applied to tomographic data obtained at the SPring-8 synchrotron facility in Japan. The sample used was a multi-material test phantom. The refractive index distribution of the test phantom was recovered in three dimensions with a single phase contrast image per projection. The method was applied successfully and was very stable under the presence of noise, opening the possibility of significant dose reduction incurred by samples. The next step in this work sees the application of the aforementioned method to complex biological organs. The chosen organs were the thorax of a rabbit pup and an excised rat brain. Experimental data were also acquired at the SPring-8 synchrotron facility in Japan. Tomographic slices containing the refractive index distribution for each organ were reconstructed using a single phase contrast image per projection. Signal-to-noise ratios for each reconstructions showed significant improvements of up 200 fold compared to absorption contrast reconstructions of the same slices. Finally, this thesis treats the problem of arbitrary aberrations in linear shift-invariant optical systems. This involves mathematically establishing a series of expressions considering arbitrary forms of phase contrast modalities as well as taking into account partially coherent illumination. Expressions are presented for the output cross spectral density under the space-frequency formulation of statistically stationary partially coherent fields. This could broaden the applicability of phase contrast to sources of lower quality.

Book excerpt: X-ray imaging, based on conventional attenuation methods, is employed in various industrial, medical and scientific imaging application. Phase-contrast X-ray imaging is an emerging modality that has shown promise to image and characterize weakly absorbing objects, such as three-dimensional printed plastics and imaging breast tissue. Propagation-based phase-contrast X-ray imaging is the simplest of the existing phase-contrast methods as it does not require any additional optics and can easily be integrated into current X-ray systems that utilize polychromatic X-ray sources. This novel imaging technique requires post-image processing using an algorithm called phase retrieval to extract phase information from the measured intensity. Although propagation-based phase-contrast X-ray imaging offers the simplest setup, it possesses the most mathematically intensive methods to retrieve the phase. Phase retrieval is a nonlinear inverse technique used to estimate the phase shift, thickness or electron density throughout an image. Many of these phase retrieval methods have been developed assuming a monochromatic source, although can be extended to a polychromatic source. This work compares seven phase retrieval methods under various conditions in the presence of a polychromatic source in simulation of different objects and materials. Six of these phase retrieval methods are single-shot algorithms that require only one phase-contrast image; whereas one method is iterative and requires an absorption and phase-contrast image. Each method is derived under different assumptions, but all should produce the same result of retrieved phase shift, thickness or electron density. Overall, Paganin's method performed the best under all test cases and was further applied to experimental data. Polytetrafluoroethylene, varying in thickness and shape, was imaged using a polychromatic source under numerous conditions and Paganin's method was applied to determine its limitations. In general, Paganin's method resulted in a high relative error in experiment, which is not what was seen in simulation. From these results and analysis, sources of error were determined to arise from the detector, the object and/or the spectrum. Isolating the source of error is difficult to accomplish in experiment because it is hard to eliminate certain variables completely. For this reason, further analysis on the sources of error were accomplished in simulation. The effect of material parameters was investigated using different spectrums, source-to-object distances and object-to-detector distances. This research suggests that Paganin's method is highly material dependent and what is considered sufficiently thin for one material may not apply to another material. Generally, a filtered spectrum using 2 mm of aluminum gives the lowest relative error for all materials. Also, the trend between the retrieved thickness and the measured thickness of the object is observed to be polynomial when the object thickness exceeds 100 micron. Further analysis shows that the polychromatic spectrum needs to be well calibrated to give accurate phase or thickness results and using different X-ray sources can affect the error produced by Paganin's method. Paganin's method uses Fourier filtering that allows it to increase the signal-to-noise ratio in an image and, thus, makes the algorithm resilient to noise. This research suggests that although Paganin's method is one of the best phase retrieval methods derived to date, it has its limitations that include imaging thick materials; therefore it may not be the best-suited for industrial imaging where thick plastic objects are imaged for defects. Another limitation of this method is that it is unable to retrieve the thickness of high-density, high-atomic number materials. Finally, it appears that the spectrum utilized in imaging needs to be well characterized and calibrated for Paganin's method to work.

Available in PDF, EPUB and Kindle. Book excerpt: Recently, the Talbot-Lau interferometer based multi-contrast x-ray imaging method has attracted a lot of research interests. From the same image acquisition, this new imaging method can provide three sets of images with three endogenous contrast mechanisms: absorption contrast, differential phase contrast (DPC), and dark-field contrast. Studies have shown that the DPC imaging may provide superior contrast sensitivity for certain types of soft tissues, and dark-field imaging is particularly sensitive to certain fine structures such as microcalcifications in the breast. Therefore, multi-contrast x-ray imaging provides a potential opportunity to address some of the inherent limitations of the conventional x-ray absorption contrast imaging, for example, the relatively low soft tissue contrast sensitivity. However, the current implementation methods of multi-contrast x-ray imaging also have several technical challenges that need to be addressed before its full clinical potential can be demonstrated. The main challenges include the prolonged imaging time and the relatively low radiation dose efficiency for the absorption contrast imaging. In this dissertation, we mainly focus on addressing these key technical challenges. The overarching objects of the project are: (1) to reduce the image acquisition time of multi-contrast x-ray imaging system; (2) to improve the radiation dose efficiency of the absorption imaging component in multi-contrast x-ray imaging system; and (3) to maximize the radiation dose efficiency of DPC imaging component in multi-contrast x-ray imaging system. Several innovative strategies have been introduced to accomplish the above objectives. The two main outcomes of this thesis project are: (i) the image acquisition time of multi-contrast x-ray imaging has matched that of the conventional absorption contrast x-ray imaging, and (ii) the absorption contrast component of multi-contrast x-ray imaging has been shown to achieve similar dose efficiency compared to the conventional absorption contrast x-ray imaging. Furthermore, the dark-field tomosynthesis imaging has been demonstrated to mitigate the structure overlapping problem and improve the imaging performance of low attenuating materials and fine structures inside the objects. Finally, the DPC component of multi-contrast imaging has also been optimized, such that it provides the maximal amount of complementary image information without additional radiation dose. These innovative solutions developed in this thesis work should greatly accelerate the translations of multi-contrast x-ray imaging to clinical applications in the future.
