Book excerpt: The nuclear Cap Binding Complex (CBC), which consists of a large subunit CBP80 and a small subunit CBP20, is structurally conserved from yeast to mammals. The complex has been implicated in multiple steps in mRNA processing including mRNA stability, pre-mRNA splicing, and mRNA export. The research described here provides evidence that the CBC plays a novel role in transcription through interactions with the RNA polymerase II (RNAPII), particularly through the C-terminal domain of the largest subunit (CTD). These interactions appear at least partially RNA independent and occur during active transcription. Although the CBC does not possess kinase or phosphatase activity, it does appear to affect CTD phosphorylation. One effect of this CBC-CTD interaction is regulation of the Nrd1 termination complex activity in attenuation of the IMP dehydrogenase gene IMD2 and its constituent cryptic unstable transcripts (CUTs). The involvement of the CBC with the RNA from capping to export and with RNAPII places it in an ideal position to provide regulatory feedback from the nascent RNA and RNA processing factors to the transcriptional machinery.

Book excerpt: The highly conserved Cap Binding Complex (CBC) is comprised of two subunits, Cbp20 and Cbp80, and binds to the 5' end of pre-mRNA as it emerges from the transcribing RNA polymerase (Pol II). Evidence suggesting a role for the CBC in multiple reactions during gene expression, including transcription, splicing, 3' end processing, and RNA export, prompted us to hypothesize that the CBC is involved in coupling these reactions, and that this coordinated regulation facilitates the ability of a cell to respond to stress. The research presented in this dissertation specifically dissects the roles of the CBC in splicing and in transcription and provides insight into a mechanism by which the CBC might contribute to the coupling of these two reactions in Saccharomyces cerevisiae. We have demonstrated that the CBC is specifically required for the splicing of two intron-containing genes with a particular non-consensus 5' splice site, SUS1 and GCR1. Through its effects on splicing, we found that the CBC contributes to the regulation of a histone modification and the acitivity of a key glycolytic transcription factor, resulting in genome-wide changes to gene expression when the CBC is deleted. We discovered that the CBC is down-regulated at multiple levels in response to nutrient stress, suggesting that the coordinated activities of the CBC are particularly important under these conditions. One of these levels of regulation appears to be proteolysis by the proteasome. Furthermore, a role for the CBC in repressing expression of Rpn4, a critical regulator of proteasome levels, suggests that the CBC is involved in a feedback loop in which its targeting to the proteasome is determined by its ability to influence gene expression. Directed mutagenesis of evolutionarily-conserved domains of Cbp80 allowed us to uncouple the functions of the CBC in gene expression revealing a role for the CBC in transcription that is independent of its ability to act in splicing. In sum, the findings presented here demystify the role of the CBC in gene expression by enhancing our understanding of the CBC's role in splicing, demonstrating novel functions for the CBC in transcription, identifying multiple mechanisms by which the CBC is regulated, and illustrating a requirement for the CBC in the cellular stress response.

To date, most studies on eukaryotic ribosome biogenesis have relied on yeast genetics and whole cell analysis of ribosomal RNA processing. An early and critical step in ribosome biogenesis is the post-transcriptional modification of rRNA. Pseudouridylation is the most frequently occurring modification. Pseudouridylation is catalyzed by H/ACA small nucleolar ribonucleoproteins (snoRNPs) which are one of the two major classes of snoRNPs found within eukaryotes and archaea. H/ACA snoRNPs consist of four conserved core proteins Cbf5, Gar1, Nop10, and Nhp2 (eukaryotes), and a substrate specific H/ACA snoRNA. Mutations causing the rare inherited disease Dyskeratosis congenita are found in CBF5, NOP10, and NHP2. Here I report the purification of H/ACA protein Cbf5 in the presence of detergents. Additionally, I report initial in vitro RNA binding studies using Nhp2 and the snoRNA snR34 as well as the effects of Dyskeratosis congenita substitutions within Nhp2 on this interaction.

Book excerpt: The overall goal of this thesis was to characterize mutations in the zinc-binding domain (ZBD) of the largest subunit (Rpo21p) of yeast RNA polymerase II and then use these mutations to find new genetic interactions with other components of the messenger RNA biogenesis machinery. The first data chapter demonstrates that the zinc stoichiometry of RNA polymerase II (RNAP II) is 7; consistent with the number of zinc-binding motifs present in the enzyme. Mutations in the Rpo21p-ZBD reduced RNAP II activity without visibly altering association of subunits required for this activity. The second data chapter describes the use of an Rpo21p-ZBD mutant in a synthetic-lethal screen designed to identify other components of the transcriptional machinery. Two mutant genes were identified; an allele of 'SRB5' (a known component of the RNAP II holoenzyme) and an allele of 'GCR3 ' (a factor that had previously been implicated in the expression of glycolytic genes). No evidence was found to suggest that Gcr3p is a component of the holoenzyme; its effect on 'in vitro' transcription appeared to be marginal and possibly indirect. Gcr3p was identified (by another group) as the largest subunit of the nuclear cap-binding complex and was shown to play a role in efficient splicing. The allele of 'GCR3' identified in this synthetic-lethal screen also had an effect on 'in vitro' splicing. I hypothesize that this defect, coupled with the transcriptional defect conferred by the zinc-binding domain mutation is sufficient to explain the synthetic-lethality observed between the two. The third data chapter describes an attempt to determine if Srb5p also plays a role in splicing. Extracts of the mutant 'SRB5' strain were deficient in splicing activity. This effect was likely an indirect one, possibly mediated by the effect of the 'SRB5' mutant allele on the gene expression of one or more splicing factors. Extracts made from Rpo21p-ZBD mutants also were reduced in splicing activity raising the possibility that splicing activity is sensitive to defects in components of the transcriptional machinery.
