Book excerpt: Two-dimensional assemblies of colloidal gold nanoparticles were deposited via electrostatic self-assembly onto silicon substrates modified with aminopropyltriethoxysilane. Assemblies were tuned by systematically adjusting the pH and ionic strength of the nanoparticle solutions and the fraction of adsorbed aminosilane molecules on the silicon surfaces. The nanoparticles were characterized by their size distribution, solution stability and electrokinetic properties. The resulting two-dimensional assemblies varied in particle surface coverage, interparticle separation and lateral organization. Increasing solution pH intensified interparticle repulsions and reduced the charge density of the aminosilane substrate, thus decreasing the fractional monolayer coverage of particles. Additionally, increasing ionic strength reduced interparticle separations, which were described by radial distribution functions, and consequently produced denser particle assemblies. At long adsorption times, surface coverage approaches a maximum which was constrained by the extent of interparticle repulsion and particle-surface interactions. With strong surface attraction of the pure aminosilane surface, the particles were incapable of lateral rearrangement during the adsorption process and, at best, organized into liquid-like structures, in agreement with the random sequential adsorption model for colloidal monolayers. In an effort to circumvent this issue, non-binding alkylsilanes were incorporated into the modified surfaces, thereby reducing the aminosilane surface density and weakening the attractive potential of the surface. These mixed silane surfaces were characterized to reveal their chemical and interfacial energetic properties. At a particular threshold of reduced aminosilane density, nanoparticle coverage fell considerably and two-dimensional order degraded. The local geometries of particle assemblies were evaluated by Voronoi tessellation which provided indication of structural transformations with changing solution and surface conditions. As a result, optimal processing parameters were described for obtaining monolayers of gold nanoparticles with varying degrees of surface coverage and two-dimensional arrangement. The results from this study expands the understanding of the underlying chemical and physical mechanisms behind colloidal stability and particle adsorption. This progresses towards the realization of arrays of highly-ordered and densely packed nanoparticles of diverse chemistries largely assembled in parallel onto assorted surfaces using minimal processing.

Book excerpt: Our laboratory has used the 1,4,5,8 Naphthalenetetracarboxylic diimine (NDI) unit to develop threading polyintercalators that bind DNA with the NDI units intercalated in between GpG steps and two different peptide linkers, which connect the NDI units, situated in either the major or minor grooves. The first generation bisintercalators, G3K and [beta]Ala3K, were shown to bind two different sequences of DNA, where the peptide linkers reside in the major and minor grooves respectively. These binding modules were then combined to generate threading polyintercalators that bound different DNA sequences with simultaneous occupation of both grooves. In particular, a cyclic bisintercalator was designed and DNAse I footprinting revealed a strong preference for the sequence 5'-GGTACC-3'. NMR structural studies of the complex with d(CGGTACCG)2 verified a pseudocatenane structure in which the NDI units reside four base pairs apart, with one linker located in the minor groove and the other in the major groove. This was the first structurally well-characterized pseudocatenane complex between a sequence-specific cyclic bisintercalator and its preferred binding sequence. The ability to simultaneously occupy both groves of the same sequence is interesting for several reasons. Most significantly, it raises questions about a complex DNA intercalator's ability to locate its preferred sequence within a long strand of DNA. In order to directly assess this, the intercalator was modified (CBI-Cys) to incorporate a gold nanoparticle probe to allow for the direct visualization of the intercalator locating its preferred sequence within a long DNA strand. The appropriate protocols to visualize DNA using electron and atomic force microscopy were unsuccessful; however, the foundation has been set for future work to develop the appropriate method to determine the mechanism by which the cyclic bisintercalator locates its preferred sequence. Additionally, the bisintercalators developed in our laboratory offered a unique opportunity to exploit their sequence specificity for controlled nanoparticle assembly. Over the past decade, nanoparticles and DNA have been used to develop novel nanoparticle assembly systems with the goal of developing electronic devices and nanomaterials. The G3K bisintercalator was synthetically modified to incorporate a gold nanoparticle probe. This intercalator-nanoparticle conjugate, BisKCĀ·Au, maintained its binding specificity (5'-GGTACC-3') to a modified DNA fragment containing multiple G3K binding sites. The atomic force microscope has become the most promising tool in visualizing individual DNA molecules. A modified procedure utilized APS to allow for the direct visualizing of plasmid DNA. The framework is now in place to confirm the controlled assembly of the gold nanoparticles. This protocol can then be used for the [beta]Ala3K bisintercalator to lead to the development of a nanoparticle assembly system that can precisely control the organization of multiple types of nanoparticles.

Developing high fidelity fabrication methods that yield gold nanoparticles with well-defined size, shape, composition and self-assembly allows manipulation of surface plasmonic properties for novel applications as well as revealing new aspects of the underlying science. This dissertation demonstrates multiple techniques that describe cost-effective "bottom-up" fabrication methods that yield gold nano-superstructures. In my initial work, I outline the solution conditions for fabricating Janus nanoparticles composed of one gold nanoparticle per micelle. Poly(ethylene oxide)-b-polystyrene (PEO-b-PS) was synthesized and processed into spherical micelles, which served as the template to induce gold nanoparticles growth within the PEO corona in situ. Organic-inorganic hybrid nanoparticle formation was controlled kinetically by manipulating the concentration of both the micelle and reducing agent (HEPES). We also found that under certain condition, PEO-b-PS yielded micelles with pearl-like morphology, which possessed concentrated PEO domains at the interface between two adjacent PS cores. Careful manipulation of reaction conditions afforded gold nanoparticles that grew from the core-shell interface to form 1-dimensional (1-D) periodical gold nanoparticle chains. Based on similar principles, gold-gold dimers were synthesized by growing a second gold nanoparticle from a gold nanoparticle template surface-functionalized with PEO ligands. Gold dimers fabricated with this method exhibited strong enhancement properties via surface-enhanced Raman scattering (SERS). Instead of kinetic control, the number of newly grown gold nanoparticles on each particle template heavily relied on the PEO density on the nanoparticle template. As the size of the particle template increased from 10 nm to 48 nm, the corresponding number of PEO chains on each particle was estimated to increase proportionally from 6 to 140. Consequently, the structure of the final products could be manipulated from gold dimer to raspberry-like structures. The third part of my work demonstrated the fabrication of 2-dimensional (2-D) gold nanoparticle arrays using peptide-derivatized block copolymer thin film templates. A triblock polystyrene-b-poly(methyl methacrylate)-b-A3 peptide (PS-b-PMMA-A3) was synthesized and processed into thin film with highly-ordered surface patterns via cold zone annealing (CZA). Gold nanoparticles were selectively immobilized onto PMMA domains due to the binding affinity of A3 peptide located at the PMMA chain end. Gold nanoparticle structures such as hexagonally-packed gold nanoparticle clusters and parallel gold nanoparticle wires have been achieved using this method. GISAXS results indicate that the hexagonal gold-hierarchical structure is constituted of two different structures: a primary structure induced by nanofeatures on the thin film template and a secondary structure formed through gold nanoparticle packing within each cluster domain. Selectivity of the thin film template to gold nanoparticles and the nanoparticle aggregation are two competing phenomena that affect resolution of the hierarchical structures.

Plasmonic metal nanostructures have attracted particular attention, as their light-focusing property can be efficiently tuned by changing their spatial structure. Traditionally, top-down lithography approaches have been the main tool to implement precise metal nanostructure designs, which, however, has shown drawbacks such as low throughput, high cost and low resolution when reaching the sub-5 nm scale. Over the past two decades, the field of DNA nanotechnology has enabled the fabrication of increasingly complex one-, two- and three-dimensional nanostructures with unprecedented specificity, programmability, and sub-nanometer precision. These DNA structures have been demonstrated to be an ideal chaperone for the bottom-up self-assembly of metal nanostructures, pushing the boundaries of plasmonic nanophotonics design and fabrication. This thesis targets a few challenges in constructing complex metal nanostructures with DNA as a template. First, to access hierarchical assembly in 3D, nanoparticles must be functionalized with anisotropic valency-controlled DNA strands. We developed a simple one-step method to encode 3D DNA strand patterns to gold nanoparticles with a controlled number of unique DNA strands in a predesigned spatial arrangement, through encapsulating the gold nanoparticle into a predesigned DNA minimal nanocage. The encapsulated gold nanoparticle, as a building block, inherits the 3D anisotropic molecular information from the DNA nanocage with enhanced structural stability, which allows its hierarchical self-assembly into complex metal architectures. Second, we developed an Assemble, Grow and Lift-Off (AGLO) strategy to construct robust standalone gold nanostructures with pre-designed customizable shapes in solution, using only a simple 2D DNA origami sheet as a transient template. AuNP seeds were assembled on DNA origami template in a predesigned shape, grown to merge into robust gold structures, and lifted-off to regenerate and recycle the DNA origami template. Finally, we discovered a Contact-dependent Localized Electrochemical Ripening (CLER) mechanism with DNA-templated metal growth, which, for the first time, systematically explains the heterogenous silver deposition phenomenon. The mechanism can be manipulated to synthesize deterministic asymmetric metal structures with core-shell NPs of pre-designed arrangements in a one-pot system, which demonstrates promising applications in surface-enhanced Raman spectroscopy. Overall, the work presented in this thesis not only pushes DNA-templated metal structures forward by demonstrating practical strategies to increase the 3D metal structure complexity and robustness, but also offers valuable fundamental insights in metal growth mechanisms. This knowledge provides guidelines for the future design and construction of DNA-templated metal structures. More importantly, the new mechanisms discovered contribute to the fundamental understanding of the metal nanoparticle synthesis process"--

For multilayer 3-dimensional DNA origami nanostructures, there are three basic routes of development, which are dynamic structures, higher-order assemblies, and DNA origami-nanoparticle composites. Different routes of development can be combined to form nanostructures and nanodevices with significant complexity. This study has focused on the route of higher-order assembly of a dynamic structure, and nanoparticles were attached to the higher-order structure after they are formed. In detail, since hinge mechanism is one of the basic dynamic mechanisms for any mechanical device, a pre-designed DNA origami hinge structure was used as the dynamic structure of focus. One unit of the hinge structure was seen as a monomer. Using single-stranded DNA strands on the surface of the hinge structure and the unique base pairing nature of DNA, a controlled sideways polymerization of the hinge structure with a degree of 3 was performed and optimized. The product of polymerization with a degree of 3 is a trimer. Gold nanoparticles (AuNPs) were then attached to the interior of the hinge trimer to form the desired high-complexity nanostructure which has a wide variety of potential applications in the future.

It covers primarily two large fields: (i) self-assembly of nanoparticles and optical properties of these assemblies; and (ii) the role of nanoparticles in redox electrocatalysis at liquid-liquid interfaces. The first part aroused from a long-lasting idea to manipulate adsorption of nanoparticles at liquid-liquid with an external electric field to form 'smart' mirrors and/or filters. Therefore, Chapters 3 to 5 are dedicated to explore fundamental aspects of charged nanoparticles self-assembly and to investigate optical properties (extinction and reflectance) in a through manner. Novel tetrathiafulvalene (TTF)-assisted method leads to self-assembly of nanoparticles into cm-scale nanofilms or, so-called, metal liquid-like droplets (MeLLDs) with remarkable optical properties. The second part (Chapters 6 to 8) clarifies the role of nanoparticles in interfacial electron transfer reactions. They demonstrate how nanoparticles are charged and discharged upon equilibration of Fermi levels with redox couples in solution and how it can be used to perform HER and ORR. Finally, Chapter 9 gives a perspective outlook, including applications of suggested methods in fast, one-step preparation of colloidosomes, SERS substrates as well as pioneer studies on so-called Marangony-type shutters drive by the electric field.
