One of the efficient methods to form miniaturized structures for device applications is to fabricate nanostructured films on different substrates. Surfactant assembly on metallic and non-metallic surfaces based on self assembly and Langmuir-Blodgett technique offers a unique way to form thin films at molecular levels. The process of formation of unimolecular assemblies gives the flexibility of tuning the properties of underlying substrates for various applications including wetting characteristics, lubrication, passivation, mimicking biological phenomena etc. Towards this direction, self assembled monolayers (SAMs) of alkanethiols on gold and silver surfaces have been studied comprehensively for the past two decades. The reported literature on short chain length thiol-based monolayers is however, limited since the formation using conventional methods yield poor quality monolayers. The short chain length monolayers are useful in various applications like tribology, layer-by-layer assemblies, biosensors etc. Hence, it is essential to reproducibly form SAMs of various chain lengths and understand their properties. The present study is related to the formation of SAMs of alkanethiols and diselenides on gold and silver surfaces to form ordered and well-oriented monolayers. Monolayers of varying chain lengths (CH3(CH2)nSH where n = 3, 5, 7, 9, 11, 15) have been formed on gold and silver surfaces using different methods, (1) adsorption from neat thiols; (2) adsorption under electrochemical control and (3) adsorption from alcoholic solutions of the thiols. Book excerpt: The work in this dissertation is focused on the development of methods for spatially controlling the adsorption of self-assembled monolayers (SAMs) on selected gold electrodes in an array. This research draws from synthetic organic and inorganic chemistry, electrochemistry, and surface science to provide a unique solution to the problem of directing the formation of SAMs, which are potentially useful in sensing and photovoltaic applications. To meet this need, we developed a facile electrochemical method that utilizes gold-oxide thin films as protecting layers to allow the selective placement of SAMs on specific gold electrodes. This approach is analogous to the protection-deprotection strategy used successfully by synthetic organic chemists for decades and is potentially applicable for a broad range of chemical functionality. The gold-oxide thin film can easily be added or removed, allowing convenient incorporation into the synthetic scheme. We used a combination of x-ray photoelectron spectroscopy (XPS), variable-angle spectroscopic ellipsometry (VASE) and contact-angle measurements to demonstrate that distinct monolayers can be formed on the neighboring electrodes and microelectrodes with no evidence of cross-contamination. In order to characterize the thin oxide films used in this method, as well as to assess their lability in various chemical environments, we also developed a method for measuring their wavelength-dependent, complex refractive index (n + ik). We first measured the thickness of the thin film independently by angle-resolved XPS. Using that thickness value, we determined the values of n and k by VASE. Using this unique combination of XPS and VASE, we were able to obtain values for the complex refractive index of an electrochemically formed thin film of gold oxide for wavelengths between 350 and 800 nm. Exploratory studies involving silver (I)-thiolate polymers were conducted to examine their possible use as precursors to monolayer films and metallic nanoparticles. X-ray photoelectron spectroscopy (XPS) measurements suggested that these polymers adsorb onto gold surfaces from solution, but decomposition produced surfaces that were not the same as those formed by self-assembly of alkanethiols on gold bearing a submonolayer of underpotential-deposited silver. In separate studies, the silver(I)-thiolate polymers could be decomposed into nanoparticles by thermolysis or photolysis as confirmed by transmission electron microscopy (TEM) and UV/vis spectrophotometry.

The creation of alkanthiolate self-assembled monolayers (SAMs) is a common approach to functionalise gold electrode materials for biosensor applications. This thesis evaluates a SAM-based electrochemical biosensor design proposed by a small engineering firm (the Company) and optimise the surface functionalisation methodology and bioassay conditions towards detection of progesterone for agricultural applications. Chapter 1 presents a general introduction to the field of biosensors and the design considerations that are essential to the functioning of biosensors. Recent examples of approaches to detecting analytes in low concentration in complex biological samples using elegant biosensor designs are surveyed. The use of alkanethiolate self-assembled monolayers as a method for surface functionalisation is introduced. The impact of the methodology for SAM formation on the properties and function of the modified surface is examined. The use of this surface functionalisation strategy to create electrochemical biosensors is discussed and the objectives of this thesis are outlined. Chapter 2 describes the methodology used for the experimental work performed in this thesis. The surface characterisation techniques used in the thesis are outlined and the relevance of these techniques for determining the reproducibility, composition and quality of mixed alkanthiolate self-assembled monolayers as functional surfaces for biosensor applications are evaluated. Chapter 3 describes a series of experimental measurements designed to evaluate the sensor electrode system designed by the Company. The experiments perfomed examined the SAM deposition methodology effects on the biosensor response including experimentation with diluent chain length and ratio of adsorbates in solution. The reaction conditions for attachment of DNA probes to the SAM coated surfaces were explored and experiments regarding calibration of the sensor response and detection of progesterone in buffer were performed. It was found that the sensor design provided measurable signals that were affected by changes in the SAM deposition conditions and attachment chemistry method, however, there was an unacceptable level of variation in sensor response in every experiment. A series of issues were identified in both the biosensor architecture and the surface chemistry which led to the irreproducible bioassay results reported. These limitations in sensor design are discussed and suggested improvements are outlined. Chapter 4 describes experiments designed to examine some of the hypothesised surface chemistry contributions to the irreproducibility of sensor response discovered in Chapter 3. The limitations in device architecture were mitigated by switching to an alternative electrode design and the methodology of mixed SAM deposition and subsequent reaction chemistry is examined in detail. A systematic study of the electrochemical properties of mixed SAMs incorporating carboxylic acid or azide functional groups mixed with hydroxyl or methyl terminated diluents with different chain lengths is reported. The ratio of the functional to diluent molecule is varied and short and longer deposition times are compared. The amide bond coupling to mixed SAMs with carboxylic acid functionality and click chemistry reactions with azide terminated mixed SAMs were examined by the attachment of ferrocene derivatives to the SAMs. This was also used as a means of evaluating the compositional reproducibility of the mixed SAMs and the reproducibility of surface reactions for these different systems. Chapter 5 presents preliminary results for a novel methodology for creating mixed SAMs from thioacetyl-protected adsorbate species that occurs on a significantly faster time-scale than the methods used in Chapters 3 and 4. The purpose of this work was to evaluate this method compared to the more conventional methodology as a possible approach for creating mixed SAM modified surfaces of a controllable composition and quality for commercial biosensor applications. The new method involves coadsorptiopn of alkanethiolates generated in situ by deprotection of thioaceytl-protected adsorbates under basic conditions. This proof-of concept study examines some of the factors that influence the SAM formation under these new deposition conditions including solvent effects and the use of adsorbate molecules with hydrophilic and hydrophobic terminal groups. Evaluation of the reproducibility of this method is performed in two ways, with one researcher performing the experiments multiple times and a comparison between two different researchers performing the experiments. Chapter 6 provides a brief summary of the conclusions determined from the experimental results and literature analysis with emphasis on the broader context of the commercial objectives of this thesis. This chapter also provides a discussion on future experimentation that could be performed to improve the understanding of the mixed SAMs systems studied. Experimentation with SAM deposition methodology and reaction chemistry to further functionalise electrode surfaces towards biosensor applications did not lead to discovery of a system that is sufficiently reproducible for the intended application. The use of SAMs on gold prepared by methods not explored in this thesis may provide the reproducibility in electrochemical properties that is required for electrochemical biosensors. A company aiming to create a biosensor for commercial use would be advised to explore other methods of surface functionalisation or design a bioassay/device architecture that does not rely so heavily on precisely reproducible surface functionalisation.

Book excerpt: Abstract: Self-assembled monolayers (SAMs) are organized molecular assemblies that are formed by spontaneous adsorption of a compound in solution to a surface (e.g. alkanethiols on gold). The design, preparation, and characterization of several self-assembled monolayers and multilayers on surfaces (gold, indium tin oxide and quartz) are described. The systems were chosen based on their ability to form ordered films and to perform a given device function. SAMs were fabricated with selected functional groups at the air-monolayer interface, capable of complexing metal ions (e.g. dicarboxypyridine, dicarboxybenzene, imidazole, 4-hydroxypyridine) with the purpose of using these SAMs to construct multilayered films. Deposition of a second layer consisting of metal ions (e.g. Cu(II), Co(II) and Fe(III)), occurs by non-covalent metal ligand binding interactions between the metal ion layer and the different organic ligands on the surface. Deposition of subsequent layers was achieved by the incorporation of the appropriate organic ligands and metal ions. These monolayers and multilayered films were characterized by contact angle measurements, ellipsometry, grazing angle FT-IR, cyclic voltammetry and impedance spectroscopy following deposition of each layer on the film. Electrochemical analysis of the multilayered films shows alternating insulating/conducting behavior (cyclic voltammetry) and alternating changes in films capacitance (impedance spectroscopy) depending on the outermost layer of the film. Films capped with an organic layer show low conductivity, while films capped with a metal layer show conducting behavior. The electrochemical behavior of the films is related to the degree of "leakiness" or electrolyte solution permeation through the film, which is high for films with metal layers as the top layer and decreases once the film is capped with an organic layer. The alternating conducting/insulating behavior of the films allows for fabrication of multilayered thin films of variable thickness and tunable conducting properties. Ordered films were fabricated with up to seven layers of dicarboxypyridine and Cu(II), and 4-hydroxypyridine and Fe(III) metal-ligand units. The construction of these films provides an example of molecular films that could function as molecular wires or junctions due to their controllable electrochemical properties. Photocurrent generating films were fabricated by incorporation of chromophore groups (e.g. pyrene, porphyrins) into the multilayered structures. These films generate cathodic or anodic current upon photoexcitation of the chromophores. The monolayers functionalized with different organic ligands were also used to study lanthanide complexation on the surfaces. Successful deposition of different lanthanide ions was achieved from DMSO solutions. Monolayers of a bicyclic structure, 4, 7, 13, 16-tetraoxa-1,10,21-triaza-bicycle[8.8.5] tricosane-19,23-dione, attached to a hexadecanethiol molecule were used to study the ability of metal ion detection on the surface using electrochemical (cyclic voltammetry and impedance spectroscopy) techniques. The SAMs show higher complexation affinity for Li+ than for Na+ or K+. Preliminary studies were also carried out to investigate the ability of different SAMs to cell adhesion interactions. Future experiments will help elucidate a systematic relation of cell adherence and the bulk and molecular-level properties of the functionalized surfaces. The different multilayered films described in this dissertation served as preliminary models for different molecular scale device applications. Current work is focused in the design and preparation of more efficient photocurrent generating films, highly selective sensors for different types of ions, surfaces for cell adhesion and microbial interactions, and the study of other potential applications such as the design of micro and nanofluidic devices.

The first part aroused from a long-lasting idea to manipulate adsorption of nanoparticles at liquid-liquid with an external electric field to form 'smart' mirrors and/or filters. Therefore, Chapters 3 to 5 are dedicated to explore fundamental aspects of charged nanoparticles self-assembly and to investigate optical properties (extinction and reflectance) in a through manner. Novel tetrathiafulvalene (TTF)-assisted method leads to self-assembly of nanoparticles into cm-scale nanofilms or, so-called, metal liquid-like droplets (MeLLDs) with remarkable optical properties. The second part (Chapters 6 to 8) clarifies the role of nanoparticles in interfacial electron transfer reactions. They demonstrate how nanoparticles are charged and discharged upon equilibration of Fermi levels with redox couples in solution and how it can be used to perform HER and ORR.
