Knowledge of TF-DNA binding preferences can significantly improve our understanding of global cellular processes such as differentiation and apoptosis as well as mechanisms that lead to abnormalities in cell fate like cancer. The C2H2 zinc finger is the most common DNA binding domain in the human genome. In addition to being so widespread, there is great interest in studying this domain because it has been successfully employed in targeted genome engineering. Despite years of research on amino acid-nucleotide binding preferences, there is no comprehensive recognition code. Therefore every new zinc finger protein must be tested to empirically determine its DNA binding properties. We developed a new high-throughput method, Bind-n-Seq, for the in vitro analysis of protein-DNA interactions using massively parallel sequencing. The procedure has three steps: (i) binding proteins to randomized oligonucleotide DNA targets, (ii) sequencing the bound oligonucleotides with next-generation technology and (iii) finding motifs among the sequences. There are several key features of Bind-n-Seq that provide advantages over extant methods. Three nucleotide barcodes allow pooling up to 64 binding reactions in a single sequencing run. Extensive library coverage in conjunction with massive sequencing output results in identification of thousands of protein-DNA interactions. The technique is simple and inexpensive. Proteins with long or cooperative binding sites can also be analyzed. We have developed a new motif finding algorithm, Merminator, specifically designed for Bind-n-Seq data. Merminator is based on differential k-mer compositions before and after protein binding. Merminator can be used online at the Bind-n-Seq Source website, where one can process and store data from Bind-n-Seq experiments. The combination of Bind-n-Seq and Merminator allows researchers to investigate protein-DNA interactions in unprecedented depth and breadth.

Hence, starting with Volume 18, Masters Theses in the Pure and Applied Sciences has been disseminated on a worldwide basis by Plenum Publishing Corporation of New York, and in the same year the coverage was broadened to include Canadian universities. All back issues can also be ordered from Plenum. We have reported in Volume 39 (thesis year 1994) a total of 13,953 thesis titles from 21 Canadian and 159 United States universities. We are sure that this broader base for these titles reported will greatly enhance the value of this impor tant annual reference work. However, a growing body of evidence suggests an important and widespread role for these domains in protein binding. Over 100 C2H2 zinc finger-protein interactions have been described. This study uses common bioinformatics tools to identify sequence features that predict a DNA- or protein-binding function. Several issues, including uncertainties about the full functional capabilities of the zinc fingers, complicated these efforts. Therefore, an unbiased approach which directly examined the potential for zinc fingers to facilitate DNA or protein interactions was used to determine the full functional capabilities of the C2H2 domains in two model proteins, human OLF-1/EBF associated zinc finger (OAZ) protein and Zif268. OAZ contains 30 zinc fingers in six clusters, some of which have been previously indicated in DNA or protein interactions. Zif268 is a well-known DNA binding protein with three C2H2 domains. DNA binding was assessed using a target site selection (CAST) assay, and protein binding was assessed using a yeast two-hybrid assay. Results indicate that clusters known to bind DNA could facilitate specific protein interactions, but clusters known to bind protein did not facilitate specific DNA interactions, indicating that DNA binding is a more restricted function of zinc fingers than has previously beenrecognized. These results also suggest that the role of C2H2 zinc finger domains in protein interactions has probably been underestimated. The implication of these findings for the prediction of zinc finger function is discussed.

Book excerpt: Poly(ADP-ribosyl)ation, a covalent modification of proteins catalyzed by poly(ADP-ribose) polymerases (PARPs), plays a crucial role in regulating DNA repair, DNA replication, and cell death. Poly(ADP-ribose) Polymerase-1 (PARP-1) is a nuclear zinc-finger DNA-binding protein that is the most extensively studied member of the PARP family. The activation of PARP-1 depends on the N-terminal DNA-binding domain, which consists of two unusually long zinc finger-like motifs (termed FI and FII) of the form CX2CX28/30HX2C and a newly discovered zinc-ribbon motif (FIII). Though zinc is indispensible for PARP-1 activity, the metal binding affinities of the unusual zinc fingers of PARP-1 is not yet known. In this dissertation, the second zinc finger of PARP-1 was used as a model peptide to study the binding properties of several divalent metal ions (Co2+, Cd2+, Zn2+, and Pb2+). Metal-induced protein folding was investigated by circular dichroism, and the effects of the metal ions on PARP-1 activity were investigated by poly(ADP-ribosyl)ation activity assays. This study represents the first detailed biochemical characterization of the PARP zinc fingers. The functional role of each zinc finger in DNA damage recognition is critical for understanding how PARP-1 is involved in DNA repair. Thus, we constructed a series of PARP-1 zinc finger variant proteins and investigated their DNA binding properties and their effects on PARP activity. Using a combination of southwestern blotting and activity assays, we demonstrated that FII is more important for DNA binding, while FI and FIII seem to facilitate PARP activity. The DNA sequence-independent binding properties of PARP-1 were further characterized using DNA probes bearing defined secondary structures. Together, our results indicate that the zinc fingers help position the enzyme at specific DNA damage sites, and also help to activate the catalytic domain upon DNA binding. PARP-1 is involved in caspase-independent apoptosis, and the translocation of apoptosis inducing factor (AIF) out of the mitochondrial matrix has been shown to require PARP-1 activity. However, it is not readily apparent how the catalytic activity of PARP-1 (a nuclear protein) triggers the release of AIF from the mitochondrial matrix. In an attempt to understand the relationship between PARP-1 activity and caspase-independent apoptosis, we demonstrate here that AIF is an in vitro protein substrate for PARP-1. The possible implications of this finding will be discussed.
