Book excerpt: Understanding population migration trends is of importance to fisheries managers especially for populations listed under the Endangered Species Act. In recent years passive integrated transponder tags (PIT) have been increasingly used to monitor tributary escapement of adult summer Steelhead (Oncorhynchus mykiss) returning to the Upper Columbia River, but do not fully characterize behavior and survival. We evaluated the migration, overwintering distribution, and survival of Upper Columbia using radio telemetry. Additionally we monitored post spawn exit from spawning tributaries ("kelting" rate). We also analyzed the efficacy of newly developed, gastrically implanted acceleration sensing tags applied with the primary aim of detecting spawning behaviors. Using video observations, we collected movement data from telemetered steelhead within an enclosure. We developed criteria for analyzing acceleration data to infer the behaviors of tagged steelhead, released at-liberty in the natural environment. Monitoring of at-liberty steelhead revealed spawning behaviors similar to those observed among enclosure steelhead

Book excerpt: Run-timing in salmonids is a prime example to study adaptive complexity in an iconic, culturally and economically important species. The Eel River in Northwestern California represents the southernmost extant population of summer-run steelhead in North America and is at the near-limit of the species’ thermal tolerance. It therefore presents an ideal location to examine the genetic basis for run-timing variations. Here we examine a number of issues related to steelhead conservation: 1) the extent to which upstream passage is blocked by ostensible physical barriers to dispersal; 2) spawning and rearing distribution of the two run-timings; 3) distribution of resident and anadromous genotypes; and 4) genetic diversity in a population of resident trout isolated above an impassable dam for nearly a century. Using Rapture (RAD Capture), we called genotypes at the region diagnostic for run-timing (GREB1L) and the region strongly associated with residency/anadromy in steelhead (OMY5). Remarkably, we concluded steelhead are passing a waterfall that has been managed as a complete barrier to anadromy. We also observed distinct spatial segregation between winter and summer-run steelhead in both the Middle Fork Eel and Van Duzen Rivers. Finally, we found evidence that prior to dam construction, summer-run steelhead inhabited the upper mainstem Eel, and that both life-history and overall genetic diversity are currently maintained in the resident trout population. Resident trout above the dam are well-suited to re-colonize the upper watershed if upstream passage were to be restored through the upcoming FERC re-licensing process.

Book excerpt: Steelhead trout Oncorhynchus mykiss in the Snake River basin are the focus of a variety of harvest and conservation programs. A run reconstruction model offers a systematic way to address information needs for management within the large and complex arena presented by Snake River steelhead. The purpose of this work is to summarize data describing the abundance of steelhead crossing Lower Granite Dam (LGR), the spatial distribution of spawning fish, and known fates/disposition. To achieve this, a group of representatives from the anadromous fishery management agencies within the Snake River basin was convened in 2011. During the next year, the analytical framework was developed, and in late 2012 the first model run was completed on spawn year 2011. Since then, the workgroup has completed steelhead run reconstruction analyses on eight spawn years (2012-2018), each time making incremental improvements in the model. In this report our objective was to estimate the disposition of steelhead within the Snake River basin for the 2018-2019 return (spawn year 2019). After adjusting for nighttime passage and fallback, we estimated 8,309 wild steelhead, 3,698 unmarked hatchery steelhead, and 41,104 adipose-clipped hatchery steelhead passed LGR on the Snake River during spawn year 2019 (July 1, 2018 to June 30, 2019). Fishery-related steelhead mortality in the Snake River basin upstream of Ice Harbor Dam (ICH) totaled 513 wild steelhead, 398 unmarked hatchery fish, and 26,680 marked hatchery fish. Further, 32 wild fish, 425 unclipped hatchery fish, and 7,391 clipped hatchery fish; were collected for broodstock, culled, or donated to food banks (only hatchery fish). Potential spawners remaining in the habitat totaled 8,209 wild steelhead, 2,907 unclipped hatchery fish, and 10,061 clipped hatchery steelhead. Snake River wild steelhead stocks experienced total losses of 29.1% between Bonneville Dam and Ice Harbor Dam. Fishery-related losses across all Major Population Groups (MPGs) of wild steelhead within the Snake River basin was 5.3%. Using the run reconstruction model, we attempted to quantify the fishery-related impacts on both hatchery and wild steelhead as they migrate to their natal or release area. This work provides a useful framework for synthesizing data collected by fisheries managers that allows inferences regarding disposition and spatial distribution of spawning fish. Model results can be used by hatchery programs to evaluate their mitigation goals. And recently, results are also being utilized by NOAA to evaluate fishery impacts on wild steelhead as a requirement of Snake River managers permitted to conduct fisheries. The run reconstruction process is a good arena for critical review of the data that managers in the basin use. The model provides an analytical tool whose outputs can be used to bridge gaps in the existing data using reasonable assumptions in a structured manner. Model results will help evaluate the performance of the Snake River wild steelhead Distinct Population Segment (DPS) as part of the status review (Appendix A), as well as evaluate hatchery program performance in context of management goals.

The summer habitat of Gulkana River juvenile trout (i.e., steelhead and rainbow trout) was identified and described. Analysis of geomorphological features of stream reaches (stream entrenchment, bankfull width-to-depth ratio, sinuosity, channel material, and slope) in relation to differential use of habitat by juvenile trout indicated a strong preference for type C reaches (predominately riffle/run habitat) over type E reaches (predominately slow run habitat). A comparison of micro-habitats (riffle, run, pool, slow run) within those same reaches and distribution of juvenile trout indicated a preference for riffle and run habitat. Most type C reaches in the Mainstem were sparsely populated by juveniles throughout summer. The Middle Fork was devoid of juveniles in early summer. In mid- and late summer, coinciding with the arrival of spawning chinook O. tshawytscha and sockeye salmon O. nerka, most riffle/run reaches in the Middle Fork were occupied by juvenile trout. The steelhead spawning population has declined from an estimated 200-1,000 fish two decades ago to 20-50 fish during this study (1993-1995). Rainbow trout stocks are also apparently low. Monitoring of Copper River fisheries and Gulkana spawning populations and an investigation into other steelhead spawning populations in the Copper River basin are recommended"--3.

Understanding the factors that influence migratory decisions, and how they may shift in the face of global change, is important for conserving these threatened species. The objectives of this study were to determine biotic and abiotic factors influencing juvenile O. mykiss life-history decisions in a partially migratory population, as well as how migration barriers alter these migratory behaviors and influence population connectivity. Using a combination of movement, genetic, and maternal origin analysis, our results illustrate the temporal and spatial variability of O. mykiss migratory behaviors in a degraded and fragmented watershed.
