Available in PDF, EPUB and Kindle. Book excerpt: In this thesis, we have been studying the role of UNR, and RNA-binding protein that regulates translation and/or stability of its targets. The functional relevance of UNR was studied in two different molecular contexts: histone mRNA metabolism and cellular senescence. UNR strongly binds to the 3' untranslated region very close to the stem-loop. Previous data from the laboratory suggested that UNR stabilizes these mRNAs. As UNR is localized mainly in the cytoplasm, we hypothesized that it might be controlling post-transcriptional events. However, after several experimental trials in vitro and in cellulo we did not reach into any conclusion of how UNR might be influencing histone mRNAs metabolism. For this reason, we undertook an additional project. We found a novel role of UNR in oncogene-induced senescence (OIS) and determined cell-autonomous tumour suppressive properties in this context. In addition, we suspect that UNR influences the secretion of senescence associated secretory phenotype (SASP) of senescent cells, exerting tumour suppressive properties also in non-autonomous manner. Further experiments are needed to fully understand the contribution of UNR in OIS.

How these fate decisions are made is often unclear, and elucidating factors determining these fate outcomes is an essential task in order to fully understand gene regulation. One poorly- understood but undoubtedly important factor in post-transcriptional gene regulation is the covalent modification of ribonucleotides. Much like DNA can have chemical groups added to a nucleotide within its primary sequence, RNA can be modified in a similar manner. These covalent modifications of RNA are a ubiquitous feature found within the RNA of all organisms. Dozens of these modifications have been described to date, yet the function or importance of most of these modifications remains unclear. One crucial RNA modification is N6-methyladenosine (m6A), as it is the most abundant known non-cap modification within the eukaryotic transcriptome. In this work, we characterize the role of m6A in the Arabidopsis transcriptome using various sequencing methods that demonstrate that m6A is an abundant mark that is largely maintained across differing Arabidopsis tissues and developmental stages. This prevalent mark promotes transcript stability in mNRAs involved in many important and diverse biological processes, such as salt stress. The absence of this mark results in endonucleolytic cleavage and degradation of the transcript in a highly specific and local manner. We further demonstrate that this modification modulates secondary structure throughout the transcriptome, and that m6A is associated with changes in RNA-binding protein association. Lastly, we turn our view to how an association between m6A and the m6A-specific binding protein YTHDC1 influences the development and transcriptome-wide splicing and polyadenylation pattern in the mouse germline. We demonstrate that in the absence of YTHDC1, widespread developmental, splicing, and polyadenylation defects occur, resulting in non-functional gametes. In total, this work greatly expands our knowledge and understanding of the biological importance and mechanisms of m6A-mediated post-transcriptional regulation.

Gene expression can be regulated at any stage from transcription to post-transcription and it's essential to almost all living organisms, as it increases the versatility and adaptability by allowing the cell to express the needed proteins. In this dissertation, we comprehensively studied the gene regulation from both transcriptional and post-transcriptional points of view. Transcriptional regulation is by which cells regulate the transcription from DNA to RNA, thereby directing gene activity. Transcriptional factors (TFs) play a very important role in transcriptional regulation and they are proteins that bind to specific DNA sequences (regulatory elements) to regulate the gene expression. Current studies on TF binding are still very limited and thus, it leaves much to be improved on understanding the TF binding mechanism. To fill this gap, we proposed a variety of computational methods for predicting TF binding elements, which have been proved to be more efficient and accurate compared with other existing tools such as DREME and RSAT peaks-motif. On the other hand, studying only the transcriptional gene regulation is not enough for a comprehensive understanding. Therefore, we also studied the gene regulation at the post-transcriptional level. MicroRNAs (miRNAs) are believed to post-transcriptionally regulate the expression of thousands of target mRNAs, yet the miRNA binding mechanism is still not well understood. In this dissertation, we explored both the traditional and novel features of miRNA-binding and proposed several computational models for miRNA target prediction. The developed tools outperformed the traditional microRNA target prediction methods (.e.g miRanda and TargetScan) in terms of prediction accuracy (precision, recall) and time efficiency.
