Book excerpt: Analytical instrumentation for quantitative in vivo stable isotope metabolic studies has included gas chromatography-mass spectrometry (GC-MS) and gas chromatography-combustion-isotope ratio mass spectrometry (GC-C-IRMS). Limitations of existing MS techniques include excessive parent ion fragmentation, time-consuming sample preparation, and complex instrument operating parameters. In this thesis, procedures for set up and implementation of four GC-MS techniques are described. The first three replicate existing GC-MS single quadrupole methods on an ion trap, and are electron ionization (EI), external methane positive chemical ionization (PCI), and methane negative chemical ionization (NCI). The fourth method is a novel GC-MS mass-selected ion trap internal isobutane positive chemical ionization technique. Four groups of rats were administered isotopic linoleic acid, and liver tissue was collected for labelled linoleic and n-6 polyunsaturated fatty acids (PUFA) metabolites analyses. Qualitative utility of EI was confirmed, and its quantitative limitations exposed. Labelled 18:2n-6 and n-6 PUFA metabolites were detected using external methane PCI, though limited due to significant fragmentation. Methane NCI also detected labelled 18:2n-6, as well as minimizing fragmentation. However, time-consuming sample preparation and non-linear responses were major limitations. Internal isobutane PCI was useful in detecting isotopic 18:2n-6 and n-6 PUFA metabolites. Fragmentation was reduced compared to EI and external methane PCI. Limitations include fragmentation of HUFAs such as EPA and DHA. The novel internal isobutane PCI is more sensitive than external methane PCI and NCI, produces highly linear responses, is simpler and less expensive to operate than C-IRMS, offers reliable instrument operation, and sample preparation time is minimal. Regular quantitative analyses of HUFAs such as EPA and DHA may require further refinements such as using lower energy reagents than isobutane, including acetonitrile and ammonia.

Book excerpt: Anion detection and quantitation has long been of great interest to many scientific areas of research in academic and industrial settings. Their importance extends to areas such as water and environmental analysis, biological system analysis, and also the pharmaceutical and food industries. A variety of sensitive detection methods have been developed for anions. Many of these methods have significant advantages, but also drawbacks. In my dissertation I have described a new method for the detection of anions using electrospray ionization mass spectrometry (ESI-MS) positive ion mode, and cationic ion pairing reagents. Using this method, anions are paired with a plethora of different, di-, tri-, and tetra-cationic ion pairing reagents, thus forming positively charged complexes, which can then be detected in the positive ion mode ESI-MS. The behavior and selectivity of the ion pairing reagents is investigated for the different classes of analytes. During this study, large classes of small organic and inorganic anions were analyzed. In addition, three unique classes of moderate size molecules were investigated. Two of which were biological ones: nucleotides and phospholipids. These are very important molecules, which are responsible for the proper functioning of all biological entities. Nucleotides can exist as monomers or constituents of oligomers, thus they can have more than one negative charge. A total of 28 nucleotide and nucleotide based compounds were paired and analyzed with many different cationic ion pairing reagents. Phospholipids are unique molecules due to their amphipathic character. Phospholipids of different polar groups and different sizes were analyzed in the positive ion mode ESI-MS by using newly synthesized ion pairing reagents. Also, analytical separations of phospholipids were developed using both reverse phase high performance liquid chromatography (HPLC) and hydrophilic interaction liquid chromatography (HILIC) The last class of analytes studied were metal ions. They are already positively charged and therefore they can be detected directly in the positive ion mode ESI-MS, however most of them have a small mass and several oxidation states which usually makes them fall in the low mass to charge region of the mass spectra where the background noise is significant. In this study metals of different oxidation states were complexed with commercially available chelating agents forming negatively charged complexes. Ion pairing agents were added to these compounds forming overall ternary positively charged complexes. Analyses for all types of analytes were performed in both single ion monitoring (SIM) and single reaction monitoring (SRM) modes. Limits of detection (LODs) were easily achieved at the parts per billion (ppb) to parts per trillion (ppt) levels, and significant improvements were noticed in the positive versus negative ion mode ESI-MS. This novel method developed herein shows immense potential for sensitive trace studies of many molecules, high throughput and great simplicity. Lastly a mechanism study by ESI-MS was explored to further understand the low limits of detection achieved by this method.

Book excerpt: Continuous flow fast atom bombardment (CF-FAB) has been applied as a liquid chromatography/mass spectrometry (LC/MS) and liquid chromatography/mass spectrometry/mass spectrometry (LC/MS/MS) interface in natural products research. Initial studies concentrated on characterization of the interface, optimization of operational parameters and sensitivity assessment. Using a CF-FAB interface, femtomole quantities of different classes of compounds were detected, which is two orders of magnitude more sensitive than by standard FAB. Later, CF-FAB was applied to the analysis of didemnin, streptovaricin, and ecteinascidin mixtures in isocratic and/or gradient modes. The first application led to the discovery of acyclo-desHIP-didemnin A in a mixture of didemnins, cyclic peptides of potent antitumor and antiviral activity. Although related to didemnins, the linear peptide was biologically inactive. The second application project involved streptovaricins, secondary metabolites of Streptomyces spectabilis. In the streptovaricin mixture, besides streptovaricins, protostreptovaricins III and IV were detected by LC/CF-FABMS. The presence of protostreptovaricins in the streptovaricin complex confirmed the biosynthetic pathway proposed for streptovaricin C. Even though these precursors were known previously, they were not observed as components of the mixture by standard FABMS. When ecteinascidins were analyzed by LC/CF-FABMS, the most significant difference was the amount of structural information generated in the low mass range in comparison to the standard FAB spectra. The hydrates of structurally significant fragment ions were observed when the background was subtracted. The use of a CF-FAB interface was extended to on-line high resolution mass measurements of different components in the mixture. Mass measurements were within the range of acceptable error. On-line LC/CF-FABMS/MS was performed on the ecteinascidin mixture using B/E linked scans. Observed ions were then classified as group-characteristic or compound-specific. Finally, CF-FAB was compared to electrospray ionization (ESI) as an LC/MS and LC/MS/MS interface with respect to sensitivity and structural information. In the selected ion chromatogram mode, the sensitivity of CF-FAB is comparable to that of LC/ESIMS. However, identification of unknowns is more feasible by LC/ESIMS than by LC/CF-FABMS. Also, the daughter ion mass spectra can be produced even on trace amounts by LC/ESIMS/MS and are of better quality than by LC/CF-FABMS/MS. In LC/ESIMS/MS, similar structural information is obtained; however, the main difference is the relative intensities of the fragment ions. Several new ecteinascidins were observed by LC/ESIMS. Their structures are proposed on the basis of LC/ESIMS/MS data.
