Book excerpt: Optical microscopy techniques are widely used to study cellular physiology in their native tissue environments. In particular, the use of fluorescent probes to tag different cell populations, subcellular compartments, specific proteins and nucleotide sequences has enabled examination of cellular phenotypes with increasingly sophisticated detail. Recent efforts to combine physiological imaging and single-cell molecular analysis seek complete understanding of cellular identity and function within complex tissues. Specific cells of interest can be selected and isolated from tissues for downstream molecular analyses using techniques such as laser capture micro-dissection, or cell tagging with photo-conversion. However, high-throughput, unbiased molecular profiling of every cell imaged within a tissue remains an elusive challenge. A fundamental obstacle in previous approaches is spectral overlap due to the relatively broad emission of typical fluorescent probes, which limits their capabilities for multiplexed tagging. The first part of this thesis describes methods for studying cellular physiology in mice at single-cell resolution using two-photon fluorescence microscopy. The second part of this thesis describes the development of a novel class of imaging probes, called laser particles, which rely on narrowband laser emission for massively multiplexed cell tagging. This work establishes laser particles as promising tools for comprehensive single-cell analyses.

Book excerpt: Microscopy has facilitated the discovery of many biological insights by optically magnifying small structures in cells and tissues. However, the resolution of optical microscopy is limited by the diffraction of light to ~200-300 nm, comparable or larger to the size of many subcellular structures. In this thesis, we describe a suite of tools based on a novel super-resolution microscopy approach called Expansion microscopy. Expansion microscopy (ExM) physically expands tissues so that the resolution of ordinary microscopes is increased -5 times by leveraging the swelling properties of polyelectrolyte hydrogels. Ordinary microscopes used with ExM are more accessible and faster than the specialized optical systems designed to image beyond the diffraction limit (e.g., STORM/PALM, STED, SIM), while yielding similar performance. Expanded tissues are also optically clear, allowing for unprecedented super-resolution imaging in thick tissues and facile reagent diffusion into the sample. We have since developed a variant of ExM, called protein retention ExM, in which proteins are directly anchored to the swellable gel using a commercially available cross-linking molecule. This strategy enables ExM of genetically encoded fluorescent proteins and commercial fluorescently labeled secondary antibodies. With these advancements, ExM can be carried out with purely commercial reagents and represents a simple extension of standard histological methods used to prepare samples for imaging. Furthermore, we have developed a variant of the ExM technology that enables RNA molecules to be directly linked to the ExM gel network via a small molecule linker and isotropic expansion. This technology, termed ExFISH, enables visualization of RNAs with nanoscale precision and single molecule resolution. We have demonstrated that the covalent anchoring of RNA also enables robust repeated washing and probe hybridization steps, opening the door to combinatorial multiplexing strategies. By leveraging these benefits, we have further developed in situ analysis tools which allow for highly multiplexed imaging of RNA identity and location with nanoscale precision in intact tissues. Taken together, these tools allow for spatially mapping molecular information onto cell types and tissue structures which could be invaluable for spatially complex biological processes such as brain function, cancer heterogeneity and organismal development.

T cells, their activation and their effector roles are of particular interest due to their prominent roles in antigen discrimination and subsequent cell-mediated immunity. However, there are diverse effector T cell types interacting to regulate the immune response. Understanding the mechanisms by which intercellular interactions exert precise control over the immune system is a crucial step in elucidating the manner in which the immune system behaves during infection, health, or chronic disease. Multiplexed imaging is a beneficial tool that is used to visualize distinct cell types and functional states directly in tissues. This technology is particularly important for understanding how cells organize spatially to enforce this boundary between host-protective responses and autoimmunity. Therefore, it is valuable to image interacting cells in highly-multiplexed images. In order to do this, it has become increasingly important to increase the number of biomarkers that one can record in a single tissue section at a time. Here, I summarize our efforts to employ imaging and deep learning tools to analyze the structure of the immune system, ending with a critical insight regarding our cell segmentation models alongside an experimental workflow and pipeline that will allow even more to be revealed about the mechanisms of control that exist within the immune system. Current methods for acquiring highly multiplexed images are somewhat time-consuming and labour-intensive while computational methods for analyzing these images and identifying relevant spatial patterns are lacking. We seek to improve and simplify our current multiplexing capabilities by eventually coupling fluorescence lifetime with fluorescence intensity measurements-two distinct imaging modalities. Moreover, we aim to develop new computational pipelines to aid in down-stream image analysis and identify new spatial motifs that control immune response in tissues.

Book excerpt: This book describes the design, development, characterisation and application of two novel fluorescence imaging instruments based on spectrally resolved detector arrays (SRDAs). The simplest SRDA is the standard colour camera, which integrates a Bayer filter array of red, green and blue colour filters to replicate the colour sensing capability of the human eye. The SRDAs used in this book contain many more colours, ranging from 16 to over 100 colour channels. Using these compact, robust and low-cost detectors for biomedical applications opens new avenues of exploration that were not possible before, in particular, the use of spectral imaging in endoscopy. The work presented shows for the first time that not only can this new type of camera be used for fluorescence imaging, but also that it is able to resolve signals from up to 7 different dyes – a level of multiplexing not previously achieved in tissue with such compact and robust equipment. Furthermore, it reports the application of a bimodal endoscope performing both reflectance and fluorescence imaging using these cameras in an ex vivo pig oesophagus model.
