Book excerpt: Soils hold more carbon (C) than the atmosphere and vegetation combined. This pool of C may be a source or a sink to the atmosphere depending on the microbial mediators of detrital decomposition. However, we are just beginning to discover the identities and ecological functions of the vast majority of uncultivated soil taxa. Edaphic variables like soil pH often govern microbial community composition. In this dissertation, I explore how manipulating soil pH through liming affects microbial community composition and decomposition in acidic northern hardwood forest soils. In Chapter 1, I investigate changes in decomposition and bacterial and fungal community composition in limed forested subcatchments where soil C stocks had accumulated over two decades. Liming altered bacterial and fungal composition, decreasing the relative abundance of ectomycorrhizal and saprotrophic fungi as well as actinomycetes that were correlated with lignocellulolytic enzyme activity. In Chapter 2, I compare liming-induced shifts in bacterial and fungal community structure and activity between a short- and long-term liming experiment in northern hardwood forests of the Adirondacks to elucidate the role of pH. Within two years of liming a majority of taxa responded similarly to the long-term site. Connecting microbial structure and function directly through stable isotope probing in Chapter 3, I prove that limed bacterial and fungal communities metabolize leaf litter C differently than in control acidic soils. This dissertation bridges scales ranging from ecosystem processes to individual microbial taxon function, connecting the structure of microbial communities to their function in ecosystem C-cycling. The impact of climate change, the most urgent problem of the Anthropocene, will depend heavily on understanding the responses of soil microorganisms.

Book excerpt: Increasing nitrogen deposition, increasing atmospheric CO2, and decreasing biodiversity are three main environmental changes occurring on a global scale. The BioCON (Biodiversity, CO2, and Nitrogen) ecological experiment site at the University of Minnesota's Cedar Creek Ecosystem Science Reserve started in 1997, to better understand how these changes would affect soil systems. To understand how increasing nitrogen deposition affects the microbial community diversity, heterogeneity, and functional structure impact soil microbial communities, 12 samples were collected from the BioCON plots in which nitrogenous fertilizer was added to simulate the effect of increasing nitrogen deposition and 12 samples from without added fertilizer. DNA from the 24 samples was extracted using a freeze-grind protocol, amplified, labeled with a fluorescent dye, and then hybridized to GeoChip, a functional gene array containing probes for genes involved in N, S and C cycling, metal resistance and organic contaminant degradation. Detrended correspondence analysis (DCA) of all genes detected was performed to analyze microbial community patterns. The first two axes accounted for 23.5percent of the total variation. The samples fell into two major groups: fertilized and non-fertilized, suggesting that nitrogenous fertilizer had a significant impact on soil microbial community structure and diversity. The functional gene numbers detected in fertilized samples was less that detected in non-fertilizer samples. Functional genes involving in the N cycling were mainly discussed.

Understanding factors that drive organic matter transformations and nutrient efflux from these systems is therefore highly important. Temperate forests are of particular significance due to the large fraction of C that is stored below ground in the soil. Characterizing nutrient transformations, especially for C and N, and factors that influence their mineralization is critical in managing these ecosystems sustainably. The objective of this study was to characterize the metabolic function of the soil microbial community as it relates to C and N cycling in managed second-growth Douglas-fir forests of the Pacific Northwest. In the first study, extracellular enzyme profiles were characterized and correlated with a wide range of environmental variables present at nine sites located in western Oregon and Washington. Enzyme profiles were also correlated with measures of microbial biomass and with C and N mineralization rates obtained from a two-month incubation. Sites varied significantly from one another in all enzymes. C-cycling enzymes were correlated with respired C, and N-cycling enzymes, in addition to phosphatase and oxidative enzymes, were correlated with released N. Enzyme profiles grouped similarly for sites of the same soil type. Abiotic factors such as CEC, EC, and cation concentrations were correlated strongly with many enzymes, suggesting that soil physical and chemical properties influence extracellular enzyme function. In the second study, a year-long soil microcosm incubation measured respired C as well as total released N: NO3−, NH4, and dissolved organic N (DON). These cumulative mineralization measurements were fitted with kinetic models to characterize C and N cycling in the same nine soils. Mineralization rates, and their descriptive parameters derived from the models, were correlated with the same set of environmental characteristics and enzyme activities from the previous study. Total soil C and N, as well as microbial biomass, were strongly positively correlated with both C and N mineralization. However, abiotic factors such as soil chemical components also had significant effects. This, coupled with anomalous behavior noted in C mineralization in response to leaching treatments, may suggest substrate supply to microorganisms constrains much of C mineralization. N mineralization seemed strongly tied to biotic factors in addition to abiotic factors. Often in studies of N dynamics in soil, only mineralized N (NO3− and NH4) are examined; our study revealed that DON was the largest fraction of released N in these systems, and dynamics of DON in N cycle warrant further research. Together, these studies provide insights into factors that drive soil microbial community function across a broad range of site conditions for Douglas-fir dominated forests of the Pacific Northwest region and could serve as a baseline for future research.

These models have been forced to adopt a reductive approach built on the flow of carbon and nutrients between pools that are difficult or even impossible to verify with empirical evidence. Furthermore, while some of these models include the response in physiology, ecology and biogeography of primary producers to environmental change, the microbial part of the ecosystem is generally poorly represented or lacking altogether. The principal pool of carbon and nutrients in soil is the organic matter. The turnover of this reservoir is governed by microorganisms that act as catalytic converters of environmental conditions into biogeochemical cycling of carbon and nutrients. The dependency of this conversion activity on individual environmental conditions such as pH, moisture and temperature has been frequently studied. On the contrary, only rarely have the microorganisms involved in carrying out the processes been identified, and one of the biggest challenges for advancing our understanding of biogeochemical processes is to identify the microorganisms carrying out a specific set of metabolic processes and how they partition their carbon and nutrient use. We also need to identify the factors governing these activities and if they result in feedback mechanisms that alter the growth, activity and interaction between primary producers and microorganisms. By determining how different groups of microorganisms respond to individual environmental conditions by allocating carbon and nutrients to production of biomass, CO2 and other products, a mechanistic as well as quantitative understanding of formation and decomposition of organic matter, and the production and consumption of greenhouse gases, can be achieved. In this Research Topic, supported by the Swedish research councils' programme "Biodiversity and Ecosystem Services in a Changing Landscape" (BECC), we intend to promote this alternative framework to address how cycling of carbon and nutrients will be altered in a changing environment from the first-principle mechanisms that drive them – namely the ecology, physiology and biogeography of microorganisms – and on up to emerging global biogeochemical patterns. This novel and unconventional approach has the potential to generate fresh insights that can open up new horizons and stimulate rapid conceptual development in our basic understanding of the regulating factors for global biogeochemical cycles. The vision for the research topic is to facilitate such progress by bringing together leading scientists as proponents of several disciplines. By bridging Microbial Ecology and Biogeochemistry, connecting microbial activities at the micro-scale to carbon fluxes at the ecosystem-scale, and linking above- and belowground ecosystem functioning, we can leap forward from the current understanding of the global biogeochemical cycles.
