Book excerpt: The human brain is the most complex structure known to mankind and one of the greatest challenges in modern biology is to understand how it is built and organized. The power of the brain arises from its variety of cells and structures, and ultimately where and when different genes are switched on and off throughout the brain tissue. In other words, brain function depends on the precise regulation of gene expression in its sub-anatomical structures. But, our understanding of the complexity and dynamics of the transcriptome of the human brain is still incomplete. To fill in the need, we designed a gene expression model that accurately defines the consistent blueprint of the brain transcriptome; thereby, identifying the core brain specific transcriptional processes conserved across individuals. Functionally characterizing this model would provide profound insights into the transcriptional landscape, biological pathways and the expression distribution of neurotransmitter systems. Here, in this dissertation we developed an expression model by capturing the similarly expressed gene patterns across congruently annotated brain structures in six individual brains by using data from the Allen Brain Atlas (ABA). We found that 84% of genes are expressed in at least one of the 190 brain structures. By employing hierarchical clustering we were able to show that distinct structures of a bigger brain region can cluster together while still retaining their expression identity. Further, weighted correlation network analysis identified 19 robust modules of coexpressing genes in the brain that demonstrated a wide range of functional associations. Since signatures of local phenomena can be masked by larger signatures, we performed local analysis on each distinct brain structure. Pathway and gene ontology enrichment analysis on these structures showed, striking enrichment for brain region specific processes. Besides, we also mapped the structural distribution of the gene expression profiles of genes associated with major neurotransmission systems in the human. We also postulated the utility of healthy brain tissue gene expression to predict potential genes involved in a neurological disorder, in the absence of data from diseased tissues. To this end, we developed a supervised classification model, which achieved an accuracy of 84% and an AUC (Area Under the Curve) of 0.81 from ROC plots, for predicting autism-implicated genes using the healthy expression model as the baseline. This study represents the first use of healthy brain gene expression to predict the scope of genes in autism implication and this generic methodology can be applied to predict genes involved in other neurological disorders.

Book excerpt: We computationally identified a single nucleotide change from G to A in the 3'UTR of human cFOS 3'UTR which is predicted to be regulated by the brain enriched miRNA-7. A regulatory role for the single nucleotide change in humans (G->A) was assessed by mutating the single nucleotide in the human cFOS 3'UTR (from A->G), as well as by introducing the corresponding human mutation (G->A) into the rhesus and chimpanzee cFOS 3'UTRs. The presence of the A nucleotide in the predicted MRE for miRNA-7 was sufficient to partially abrogate miRNA-7 activity in reporter plasmids. Finally, overexpression of artificial precursor miRNAs in human HEK293 and mouse N2A cell lines confirmed differential targeting of cFOS in human versus mouse cell lines. These data provide evidence for the potential contribution of a single nucleotide change in humans as regards changes in cFOS regulated gene expression. Since cFOS is a transcription factor, downstream affects from altered expression could be significant. Together, this work provides new support for the role of brain enriched miRNAs in the CNS and identifies functional support that their misregulation or altered expression can impact expression of protein coding transcripts in disease brain, and may be relevant to primate brain evolution.

Book excerpt: Microarray-based gene expression profiling is a frequently utilized tool in the search for disease-specific molecular patterns and the development of clinically relevant panels of biomarkers. Although advances in high-throughput gene expression technology make for more reliable and interpretable studies, investigations of living humans are often limited by tissue accessibility. This is especially true for neural-based illnesses, where studies rely heavily on post-mortem brain tissue. As a result, medical researchers have focused on blood, a more easily accessible and clinically obtainable tissue. In this work I explore : 1.) the technical aspects associated with assessing peripheral whole blood gene expression via microarray; and 2.) the biological significance of blood-based gene expression patterns with respect to brain-based gene expression patterns and behavioral phenotypes in mice and humans. I describe the effects of globin reduction on blood-based gene expression in mice by comparing gene expression patterns before and after globin reduction of mouse whole blood (Chapter 2). Globin reduction was found to improve the ability to detect low abundance, biologically relevant genes. I also evaluated globin reduction in the context of human blood and two Illumina gene expression assays : (i) the IVT-based direct hybridization assay; and (ii) the WG-DASL assay (Chapter 4). As in mice, I was able to recapitulate the known benefits of globin reduction in both assays, while WG-DASL appeared to be more sensitive compared to IVT. Lastly, I characterized the correlations between blood gene expression levels and behavioral phenotypes and compared blood gene expression-trait correlations with brain gene expression-trait correlations in respect to neuropsychiatric phenotypes in mice (Chapter 3) and autism in humans (Chapter 5). In both mice and humans, blood was only able to capture a small portion of the associations identified in the brain on an individual gene level. At a pathway level, blood was able to capture a larger portion of the associated brain pathways in humans as compared to mice. I conclude blood gene expression, although it may capture a small portion of the expression patterns associated with 'primary' neural insults, is more likely to capture variation due to 'secondary' perturbations or other biological and environmental insults.
