Book excerpt: Stream habitat is characterized in the U.S. Geological Survey's National Water-Quality Assessment (NAWQA) Program as part of an integrated physical, chemical, and biological assessment of the Nation's water quality. The goal of stream habitat characterization is to relate habitat to other physical, chemical, and biological factors that describe water-quality conditions. To accomplish this goal, environmental settings are described at sites selected for water-quality assessment. In addition, spatial and temporal patterns in habitat are examined at local, regional, and national scales. This habitat protocol contains updated methods for evaluating habitat in NAWQA Study Units. Revisions are based on lessons learned after 6 years of applying the original NAWQA habitat protocol to NAWQA Study Unit ecological surveys. Similar to the original protocol, these revised methods for evaluating stream habitat are based on a spatially hierarchical framework that incorporates habitat data at basin, segment, reach, and microhabitat scales. This framework provides a basis for national consistency in collection techniques while allowing flexibility in habitat assessment within individual Study Units. Procedures are described for collecting habitat data at basin and segment scales; these procedures include use of geographic information system data bases, topographic maps, and aerial photographs. Data collected at the reach scale include channel, bank, and riparian characteristics.

For example, withdrawal of groundwater from stream ecosystems can result in altered thermal regimes, and changes in fish populations. Many streams are fed groundwater inputs that help maintain in-stream hydraulic conditions by stabilizing discharge as well as stream temperature. However, groundwater withdrawal through high-capacity wells is also important to the agricultural industry. Withdrawal can cause reductions in streamflow and typically results in increased stream temperature, and can initiate shifts in aquatic community assemblage. In Michigan, the Water Withdrawal Assessment Tool (WWAT) is used to estimate ecological impacts associated with water withdrawal. The model uses flow-fish response relationships to estimate the effects of flow reduction on downstream warming for Michigan streams, and subsequently estimates the degree of impact of on stream fish communities. The chapters of this thesis investigate potential improvements to the mechanisms of Michigan's WWAT used to set policy regarding water withdrawal throughout the state. In the first chapter, I investigate the use of several benchmark detection methods for setting thermal benchmarks for stream fishes. The second chapter includes the development and analysis of several models which attempt to predict downstream warming rates within 24 streams located throughout Michigan's Upper and Lower Peninsulas.

Understanding the relative importance of the different factors that contribute to these winter conditions is important in predicting how environmental shifts will affect fish communities. In this study, I examined stream sections within 13 streams located in Marquette and Alger Counties within the Upper Peninsula of Michigan. Streams within a small geographical area were chosen to minimize latitudinal climate variation. Many in-stream winter conditions are driven by temperature so the importance of understanding how changing localized climate patterns may affect the structure and condition of fish communities is of paramount importance to predicting the local impacts of global climate change. During the winters of 2011-12 and 2012-13 winter conditions including temperature, ice conditions, and substrate movement were observed. I used K-means cluster analysis to combine scaled data into three stream classifications based upon temperature-driven winter characteristics (Air Driven, Winter Dynamic, and Thermally Stabilized). Using our classifications, I compared stream class against biological components of each study reach collected from fish captured via electroshocking. While there were no statistically significant differences between clusters for species richness, diversity, or change in condition (K), there were trends toward Winter Dynamic stream reaches having lower values.
