Book excerpt: Conventional fMRI image analysis is performed by carrying out a massive number of parallel regression analyses. fMRI signal is known for its low signal-noise-ratio, and its complexity, such as reflected by spatial and temporal autocorrelation. In order to ensure accurate localization of brain activity, stimulus administration in an fMRI session is often lengthy and repetitive. In real time fMRI, signal processing is carried out while the signal is being observed. This method allows for the dynamic adjustment of stimuli through sequential experimental designs. We have developed a voxel-wise sequential probability ratio test (voxel-wise SPRT) approach for dynamically localizing activation associated with stimuli, as well as decision rules for the stopping of experimentation. Stopping is dynamically determined when sufficient statistical evidence is collected to assess the activation status of voxels across regions of interest. Simulation studies show that the number of scan units can be reduced substantially compared to standard fMRI experimental designs that are fixed and predetermined, while still achieving comparably high levels of classification accuracy. An analysis based on actual brain imaging confirms the promise of this approach.An interesting application of dynamic adjustment of fMRI stimuli is in the area of Alzheimer's disease (AD). It is clear that there is a fair amount of heterogeneity in the cognitive course of the disease. This has led to the development of theories related to the notion of cognitive reserve, which posits that neural capacity, efficiency, and plasticity play a role in this heterogeneity. It has been further hypothesized that cognitive reserve levels at pre-symptomatic stage of AD will manifest specific neural activation patterns under carefully designed fMRI experimentation that systematically varies difficulty levels of a targeted task. A sequential testing approach is proposed for efficiently and accurately identifying and classifying such patterns. Methods for characterizing cognitive reserve that are studied here are comprised of two approaches. The first is sequential estimation through monitoring confidence interval lengths over a range of experimental conditions to assess efficiency and capacity. The other is sequential selection of difficulty levels, to detect neural compensation, which is a reflection of plasticity. Both approaches show high efficiencies and high detection accuracies in our fMRI simulation studies. These two approaches open up new possibilities for studying and characterizing cognitive reserve, which will in turn lead to a better understanding of processes in AD.

Book excerpt: Functional magnetic resonance imaging (fMRI) based on blood-oxygen level dependent (BOLD) contrast is a powerful technique for non-invasive measurement of brain activity. Recent fMRI studies have revealed that the spontaneous BOLD fluctuations of the human brain organize into distributed, temporally-coherent networks ("resting-state networks"; RSNs). Examination of RSNs has yielded valuable insight into neural organization and development, and demonstrates potential as a biomarker for conditions such as Alzheimer's disease and depression. However, the accuracy by which the spatio-temporal properties of RSNs can be delineated using fMRI is compromised by the presence of physiological (cardiac and respiratory) noise and vascular hemodynamic variability. Further, our present understanding of how RSNs may interact and support cognitive function has been limited by the fact that the vast majority of studies to-date analyze RSNs in a manner that assumes temporal stationarity. Here, we describe efforts to correct for non-neural physiological influences on the BOLD signal, as well as investigations into the dynamic character of resting-state network connectivity. It is found that low-frequency variations in cardiac and respiratory processes account for significant noise across widespread gray matter regions, and that a constrained deconvolution approach may prove effective for modeling and reducing their effects. Application of the proposed noise-reduction procedure is observed to yield negative correlations between the spontaneous fluctuations of two major RSNs. The relationship between respiratory volume changes and the BOLD signal is further examined by simultaneously monitoring and comparing chest expansion data, end-tidal gas concentrations, and spontaneous BOLD fluctuations. The use of a breath-holding task is proposed for quantifying regional differences in BOLD signal timing that arise from local vasomotor response delays; such non-neural timing delays are found to impact inferences of resting-state connectivity and causality. Finally, a preliminary analysis of non-stationary connectivity between RSNs is performed using wavelet and sliding-window approaches, and it is observed that interactions between networks may reconfigure on time-scales of seconds to minutes.

Abstract: Identifying the statistical interdependence (functional connectivity, FC) between brain regions using functional magnetic resonance imaging (fMRI)is an important approach towards understanding how brain system is organized. Most fMRI studies assumed temporal stationarity of FC, so that the dynamic fluctuations of FC were overlooked. Emerging evidence has shown that FC fluctuates significantly across time and such fluctuations are physiologically relevant. The objectives of this work were (1) to develop novel methods for estimating dynamic FC from non-stationary fMRI signals, and (2) to apply new methods on real-life fMRI datasets for exploring dynamic patterns of FC in tasks and at rest. In particular, new methods were introduced to tackle two key issues in dynamic FC estimation: how to adaptively select window size to estimate dynamic FC and how to estimate dynamic FC networks with sparse architecture and sparse evolution. Firstly, a local polynomial regression (LPR) method was introduced to estimate time-varying covariance (TVCOV) for the inference of dynamic FC. The asymptotic analysis of this covariance estimator was performed and then a data-driven method, intersection of confidence intervals (ICI), was adopted to adaptively determine the window size. Simulation results showed that the LPR-ICI method could achieve robust and reliable performance in estimating TVCOV, making it a powerful tool for studying the dynamic FC from fMRI signals. Secondly, the LPR-ICI method was applied to a visual task fMRI dataset for studying the changes of FC in a block-designed visual checkerboard experiment. Reliable task-related FC changes were identified among activated visual regions during the task block. The results suggested that characterizing the task-related FC dynamics might provide greater insight into condition shifts and coordination between brain regions. Thirdly, the LPR-ICI method was applied to a resting-state fMRI dataset for exploring FC dynamics across the whole brain and investigating their relationships with dynamics of local brain activities. Converging results demonstrated that resting-state FC exhibited remarkable different dynamic patterns across the brain and these dynamic patterns were significantly correlated with the dynamic patterns of brain activities. These findings suggested that the brain might bean adaptive network, in which brain activities and their FC coevolve across time. Lastly, a novel dual l0-penalized (DLP) time-varying in verse covariance estimation method was introduced for estimating sparse dynamic FC networks. This DLP method was able to estimate dynamic networks with sparse architecture and sparse evolution by minimizing a log-likelihood function regularized by two l0-penalties (to enforce sparse architecture and sparse evolution, respectively).A coordinate descent algorithm was developed for searching the local minimizers of the objective function. Extensive simulation results showed that the DLP method could achieve better performance than conventionall1-penalized methods. In summary, two newly-developed methods (LPR-ICI and DLP) could be effective tools for studying dynamic brain FC and our results have advanced the knowledge of how brain regions dynamically coordinate. Abstract: Functional MRI or Functional Magnetic Resonance Imaging (fMRI) is a type of specialized MRI scan which measures the hemodynamic response related to neural activity in the brain or spinal cord of humans and animals. Due to its relatively low invasiveness, absence of radiation exposure, and relatively wide availability, functional MRI has come to dominate the brain mapping field since the early 1990s. The objective of this thesis work is to develop and apply functional MRI methods at 7 Tesla, for in vivo investigation of rodent visual and auditory system. Firstly, the development of the rat visual pathway was studied by blood oxygenation level-dependent (BOLD) contrast from the time of eyelid opening (P14) to adulthood (P60) in normal rat brain. By studying BOLD-fMRI measurements in the normal brain superior colliculus (SC), we determined that the regional BOLD response undergoes a systematic increase in amplitude especially over the third postnatal week. Secondly, the potential for plasticity of the rodent superior colliculus (SC) was studied using BOLD fMRI. By studying BOLD-fMRI measurements in the SC of three groups of rats (normal, HI-injured with left SC partially damaged and HI-injured with left SC completely damaged), we can evaluate the extent of plastic changes, compensatory and transneuronal plasticity after varying degrees of SC injury. We also applied BOLD-fMRI using very short repetition time (TR) of 0.2s on rats to measure the difference in response temporal dynamics between the SC and LGN, which has not been measured conclusively or with high temporal resolution. The primary finding in this study is that there is an approximately 0.8s difference between the BOLD responses of the rat contralateral SC and LGN to the visual stimuli. In addition, the amplitude of the SC response is larger than that of the LGN. Thirdly, BOLD-fMRI is used to measure the SC hemodynamic responses, in normal adult Sprague-Dawley (SD) rats, during a dynamic visual stimulus similar to those used in long-range apparent motion studies. The stimulation paradigm mimic effective speeds of motion between 7 and 164?/s, the results suggest that the SC is sensitive to slow moving visual stimuli but the hemodynamic response is reduced at higher speeds. Finally, BOLD-fMRI is used to study hemodynamic response temporal dynamics in the superior colliculus (SC) and inferior colliculus (IC) following visual and auditory associated stimulation. Our results show the baselines of SC BOLD signal (in two sides) increase during the ON period of auditory stimulation, which demonstrate that auditory stimulation can increase ROI activation signal intensity in superior colliculus (SC). The previous dominant theory is that individual senses each have separate areas of the brain dedicated to processing each sense, while the individual sense perceptions are integrated together to produce a multi-sensory experience. As a result of new research over the past several years, however, this view has been challenged by studies showing that processing in the visual area of the brain can be directly influenced by hearing and touch. Book excerpt: Mounting evidence in the last years has demonstrated that self-regulation of brain activity can successfully be achieved by neurofeedback (NF). These methodologies have constituted themselves as new tools for cognitive neuroscience establishing causal links between voluntary brain activations and cognition and behavior, and as potential novel approaches for clinical applications in severe neuropsychiatric disorders (e.g. schizophrenia, depression, Parkinson´s disease, etc.). Current developments of brain imaging-based neurofeedback include the study of the behavioral modifications and neural reorganization produced by learned regulation of the activity of circumscribed brain regions and neuronal network activations. In a rapidly developing field, many open questions and controversies have arisen, i.e. choosing the proper experimental design, the adequate use of control conditions and subjects, the mechanism of learning involved in brain self-regulation, and the still unexplored potential long-lasting effect on brain reorganization and clinical alleviation, among others. This special issue on self-regulation of the brain of emotion and attention using NF approaches interested authors to report technical and methodological advances, scientific investigations in understanding the relation between brain activity and behaviour using NF, and finally studies developing clinical treatment of emotional and attentional disorders. The editors of this special issue anticipate rapid developments in this emerging field.
