Book excerpt: The brain plays a crucial role in life-sustaining activities of human, including consciousness, logical thinking, emotional feeling, memory storage, somatic movement, and communication. As the most complex but least understood organ, brain has attracted rising efforts in science and technology to reveal its functions and mechanisms. However, unlike many other organs, the energy consumption of brain is extremely high, accounting for ~20% of entire metabolism in the living body, well above its weight fraction of ~2% [1]. Moreover, brain has no relevant energy storage capacity, which makes it strongly relies on the continuous supply of oxygen and glucose by cerebral blood flow [2], as metabolism of glucose is the only source of energy for brain except after prolonged starvation [3]. Therefore, one of the most promising area in brain research is through the cerebral blood supply that fuels the cerebral cell metabolism, i.e. the investigation of the cerebrovascular system. Optical coherence tomography (OCT) based angiography has developed as one of the most powerful and invaluable tool for fast volumetric imaging of cerebral vasculature in vivo [4]-[9]. As one of the earliest proposed OCT angiography techniques, optical microangiography (OMAG) demonstrates high potential in detecting OCT signal variations caused by moving red blood cells down to individual capillaries. To further resolve the quantitative flow information (e.g. the blood flow speed), an OCTA-based velocimetry technique was recently proposed to quantify the capillary blood flow within mouse cerebral cortex [10], and accordingly analyze the cortical capillary transit parameters [11]. The background knowledge of OCT angiography and OCT velocimetry are introduced in chapter 1 of this thesis. One popular paradigm for understanding the brain energy budget is through neurovascular coupling, which correlates the spatiotemporally varying cerebral blood flow with the metabolic needs evoked by local neuronal activities [12][13]. Nowadays, neurovascular coupling and associated hemodynamic responses have been one of the hottest topic in neuroscience. Taking advantage of the high spatial and temporal resolutions of the OCT velocimetry technique (introduced in chapter 1), the capillary hemodynamics within mouse cerebral cortex, as a key factor in the cerebral oxygen diffusion [14]-[16], is thoroughly investigated and discussed in chapter 2. This chapter describes a couple of new findings about the microvasculature and capillary hemodynamics in neurovascular coupling, including the mean capillary transit velocity, temporal fluctuation bandwidth, and variations of such during electrical stimulation, along with a Monte Carlo numerical model to simulate the spatiotemporally-coupled capillary transit parameters, allowing for better understanding of the neurovascular coupling and functional hyperemia. Apart from the capillaries, the penetrating vessels, which bridge the subsurface microvascular bed with the mesh of surface communicating vessels, are usually lack of characterization. Moreover, in contrast to the surface and subsurface vasculatures, the penetrating vessels are highly devoid of anastomoses [17], [18], which makes them the anatomical bottleneck in cerebral blood supply [19], [20]. Clinically, the degeneration and dysfunction of penetrating vessels appear to be direct related to Alzheimer's disease, cerebral amyloid angiopathy, perceptual deficit, and stroke. In chapter 3, we propose a statistical cerebral penetrating vessel mapping approach that is innovatively redesigned from OCT velocimetry. This method allows for automatic quantification of penetrating arterioles and ascending venules from large volume OCT angiography data, and accordingly contributes to the topological and morphological analyses of cortical vasculature in functioning brains. As the "main street" of the cerebral vascular architecture, the surface communicating vessels play a leading role in the cortical tissue development in both normal and pathological conditions. For instance, the redundancy in cortical surface vessels supports persistent cerebral blood flow [21], and the anastomosis of surface vessels in stroke further protects cortical tissue from ischemic injury [22]. On the other hand, the functioning of the surface communicating vessels is highly related to their morphological properties, including vessel diameter, vessel torutosity, vessel branching angle et. al. In chapter 4, we present a comprehensive framework for quantitative characterization of the cortical surface vessels, with newly-designed methods for automated vessel diameter measurement and vessel tracing. The proposed algorithmic approach is highly adaptable, and can easily be extended to other imaging modalities, making it of great value in multiple clinical settings. Other than the cerebral blood flow, as a high-sensitive approach to resolve signal variations, dynamic OCT processing may provide subtle information of cortical cell dynamics. In the future, we plan to image and quantify the subcellular motion of neuron cells in the brain in vivo. Some of the preliminary results have been drafted in chapter 6. The successful characterization of cortical cell metabolism and cerebral blood flow with OCT may prove its high potential in future studies of neurovascular coupling.

Its functional extension, OCT angiography (OCTA), analyzes the intrinsic scattering property of the heterogenous tissue bed to extract dynamic blood flow signals to the capillary level without a need of contrast agents. Aside from the commonly known application of OCTA in clinical ophthalmology for imaging the retinal blood flow in human subjects, the technique has recently emerged as a useful tool in pre-clinical neuroscience for imaging cerebral microcirculation and dynamics in rodent models. The main goal of this thesis is to progress with the application of OCT/OCTA in neurovascular research and solve questions in neurovascular functions and associated disorders, including ischemic stroke, aging, and Alzheimer's disease. To achieve this goal, firstly, novel mouse cranial window techniques will be developed together with series of OCTA algorithms to image the cerebral blood flow in mouse brain that covers capillary, pial and penetrating vessels. Then, a newly developed method, OCTA capillary velocimetry, will be applied to investigate the capillary flow pattern adjustment during neurovascular coupling and brain oxygenation. Next, vasodynamics of pial and penetrating arterioles of the cerebral collateral network will be unraveled in rodent models of ischemic stroke, upon which new details of a vascular self-protective mechanism will be revealed. Lastly, the multifunctional OCTA will be applied for a comprehensive investigation of aging-associated cerebral vasculature and blood flow changes that give indications to Alzheimer's disease.

Current state-of-the-art spectral domain and swept source OCT provide ultrahigh imaging speeds of >200kHz A-scan rates. These speeds enable functional imaging of retinal blood flow, OCT angiography of the retinal and choroidal microvasculature, and wide field volumetric structural imaging of the retina and choroid. In this thesis, advances in structural and functional ophthalmic imaging techniques for the human and small animal eyes are investigated using ultrahigh speed Fourier domain OCT. The following topics are discussed: (1) a method for numerically extracting and compensating dispersion mismatch in ultrahigh resolution spectral domain OCT, (2) ultrahigh speed spectral domain imaging in the small animal eye for measuring total retinal blood flow, (3) development of ultrahigh speed phase stable swept source OCT system for human retinal imaging, (4) OCT angiography of the choriocapillaris in the human eye, (5) clinical applications of OCT angiography in retinal diseases, including diabetic retinopathy and age-related macular degeneration, (6) small animal anesthesia protocol for functional hemodynamic imaging, and (7) imaging of neurovascular coupling in small animals using ultrahigh speed OCT.

The aim of this thesis is to develop multi-modal non-invasive imaging technology for studying retinal degeneration and gene therapy in mice. We have constructed a FD-OCT prototype and combined it with a Scanning Laser Ophthalmoscope (SLO) to permit real time alignment of the retinal field of view. Fluorescence detection was integrated with the SLO to enable the en face localization of a molecular contrast signal, which is important for retinal angiography and retinal auto-fluorescence imaging. The integrated FD-OCT/fSLO system was investigated for imaging the retina of mice In vivo. The results of this research have demonstrated that the state of art FD-OCT/fSLO system OCT is a powerful tool to conduct research retinal degeneration and gene therapy in mice.

Available in PDF, EPUB and Kindle. Book excerpt: Optical coherence tomography (OCT) is a non-invasive micrometer-resolution volumetric imaging modality that has been employed in diverse applications. In this thesis, we first describe a GPU accelerated program to perform FDOCT data processing and real time 3D volumetric rendering. The real time visualization of volumetric images provided by the GPU acceleration was essential to the rest of the work described in this thesis. Small animal models of retinal diseases serve as a vital component in vision research, and non-invasive in vivo imaging is becoming an increasingly important tool in the field. We describe the first adaptive optics optical coherence tomography (AOOCT) imaging system for high resolution mouse retinal imaging. Images of mouse retina acquired with AOOCT showed significant improvement in the brightness and contrast of capillaries and nerve fiber bundles. However, the accuracy of wavefront sensing limited the performance of AOOCT. A novel wavefront sensorless adaptive optics (WSAO) OCT system was developed to overcome the issues associated with conventional wavefront sensing. Combination of WSAO with OCT allows coherence gated, depth resolved aberration correction. Images of both pigmented and albino mouse retinas acquired using WSAO OCT system demonstrated superior image quality. The real time high resolution WSAO OCT was leveraged for a time course study of laser exposure in the retina.

Book excerpt: Optical coherence tomography (OCT) which is an imaging modality based on Michelson interferometry of near-infrared broadband light has become one of the standard imaging modalities in ophthalmology and intravascular cardiology. In this thesis, we have developed tools and techniques to visualize quantify OCT angiography for translational applications. First, a clutter removal is proposed to suppress static and slowly moving tissue structures from moving red blood cells (RBCs) within the tissue. Then, RBC flow and relative flux is estimated using spectral estimation techniques. Then, a segmentation technique is developed to quantify lymphatic vessels within the tissue structures that appear as transparent tubular structures. Similar method based on Hessian filters is generalized to segment blood vessels for further quantification in OCT angiography. Finally, we utilize the developed tools and techniques for translational applications of OCT and OCT angiography for wound healing and studying complications of microvascular network induced by injection of cosmetic dermal fillers at capillary level. All of the above techniques are non-invasive, label-free, three-dimensional and in vivo.
