Book excerpt: "Near-field energy transfer has great potential for use in nanoscale communications, biosensing, and light harvesting photonic devices. However, the light collecting and energy transferring efficiency of current devices is poor, resulting in few commercially available applications. Current human-made light harvesting devices lack the benefits of natural selection. Natural systems are typically highly optimized and highly efficient. For example, transfer efficiency in photosynthesis is greater than 90%. In this work, two classes of optical devices were designed, synthesized, and characterized: Plasmonic waveguides and FRET-based photonic devices. In the case of plasmonic waveguides, a multi-scaffold DNA origami synthesis method was developed to fabricate linear waveguides with 10-nm diameter gold nanoparticles. Precise control over interparticle gaps and interchromophore distances was demonstrated. Using a similar approach, DNA labeled fluorophores were arranged in linear and branched geometries to form FRET-based photonic wires and light harvesting devices. Recently, homogeneous FRET (homoFRET) has emerged as a potential way of increasing the transfer efficiency of photonic wires. However, little is known about the design principles needed to construct such devices. To address this knowledge gap, linear photonic wires, and three light harvesting devices were designed, synthesized, and characterized. All the devices contained a homoFRET region to extend the energy transfer distance. Over 50 different FRET-based photonic wires with different homogeneous FRET configurations were evaluated. Several configurations were found that resulted in a higher end-to-end efficiency despite possessing fewer dyes. A six-fold antenna gain was achieved in the case of the light-harvesting devices. The findings demonstrate that homoFRET can be used to increase the energy harvesting capability of photonic devices. In general, the work also showed that DNA nanotechnology can be used to self-assemble a variety of photonic devices. The macromolecule deoxyribonucleic acid (DNA) enables programmable self-assembly of nanostructures with near arbitrary shape and size and with unprecedented precision and accuracy. Additionally, DNA can be chemically modified to attach molecules and nanoparticles, providing a means to organize active materials into devices with unique or enhanced properties. One particularly powerful form of DNA-based self-assembly, DNA origami, provides robust structures with the potential for nanometer-scale resolution of addressable sites. DNA origami are assembled from one large DNA "scaffold" strand and many unique, short "staple" strands; each staple programmatically binds the scaffold at several distant domains, and the coordinated interactions of many staples with the scaffold act to fold the scaffold into a desired shape. The utility of DNA origami has been demonstrated through multiple applications, such as plasmonic and photonic devices, electronic device patterning, information storage, drug delivery, and biosensors. Despite the promise of DNA nanotechnology, few products have successfully translated from the laboratory to industry. Achieving high yield and high-precision synthesis of stable DNA nanostructures is one of the biggest challenges to applications of DNA nanostructures. For adoption in manufacturing, methods to measure and inspect assembled structures (i.e. metrology) are essential. Common high-resolution imaging techniques used to characterize DNA nanostructures, such as atomic force microscopy and transmission electron microscopy, cannot facilitate high-throughput characterization, and few studies have been directed towards the development of improved methods for nanoscale metrology. DNA-PAINT super-resolution microscopy enables high-resolution, multiplexed imaging of reactive sites on DNA nanostructures and offers the potential for inline optical metrology. In this work, nanoscale metrologies utilizing DNA-PAINT were developed for DNA nanostructures and applied to characterize DNA origami arrays and single site defects on DNA origami. For metrology of DNA origami arrays, an embedded, multiplexed optical super-resolution methodology was developed to characterize the periodic structure and defects of two-dimensional arrays. Images revealed the spatial arrangement of structures within the arrays, internal array defects, and grain boundaries between arrays, enabling the reconstruction of arrays from the images. The nature of the imaging technique is also highly compatible with statistical methods, enabling rapid statistical analysis of synthesis conditions. Other than the chemical compositions, people start to recognize such geometric effects of the basic building in all aspect blocks fundamentally drive the system into diverse mesostructures. Huge amount of research effects have been paid in the investigation of geometric effects in physiochemical systems. Depending on their length-scales, the effects lying under the geometry of nano-building blocks are demonstrated in directional interactions, shape-persistent molecules/molecular fragments, and larger nanoparticles/colloids. They are in all dimensions and at all scales, which largely ravel the problem and necessitate a prototype system to be scientifically designed and systematically studied. The molecular LEGO approach, therefore, becomes crucial. This approach was conceptualized by the modular synthesis and precise architecture while constructing the shape determined nano building blocks. By finely altering the functional groups at the atomic level, the yielded molecules would form a systematic library and therefore greatly facilitate the following study towards their self-assembly behaviors. In this dissertation, we would follow this approach to demonstrate the essential features of geometric effects in self-assembly. To grab the pivotal principle of them, we choose a simple shape-persistent fragment-"rod-like" motif and studied its interplay with other geometric units. In the following sections, the detailed experimental methods, conditions, and characterization data are presented. Three general molecular arrangements are adopted: rod-coil, rod-sphere-coil and rod-sphere. Within them, some subtypes of molecular geometries (e.g. I-shaped, T-shaped geometries based on the attachment modes) are also investigated. Based on the morphologies obtained, a strong correlation between the self-assembly behavior and molecular architectures are constructed. For the rod-coil molecules, a propensity to form a layered structure was observed. The introduced rod-like unit largely expend the region of the lamellar phase. For rod-sphere-coil arrangement, since the introduced hydrophilic spherical motifs are bulky, a framework like structure was observed. In this structure, multiple molecules come together to form the molecular bundles which then ligate with each other forming the hexagonally arranged cell. A similar phenomenon was observed in the formation of the novel bicontinuous phase. Based on the highly complex texture captured under TEM, we speculate a novel network like structure was involved. Similarly, when a longer coil part was introduced, a highly asymmetric lamellar structure was formed. To our knowledge, this is the system that achieves the largest asymmetric ratios among all systems. This interesting phase behavior was rationalized by the transition from a double-layered hydrophilic domain to a single-layered hydrophilic domain which entropically stabilizes the structure. In the last, we investigate the self-assembly of rod-sphere conjugates in solution. Novel morphologies, including bilayer vesicles, interdigitated nanosheets, and hexagonally structured colloids were obtained. We attribute the abundant yielded phases by modulating geometric parameters to variant mismatching interfacial areas. From a thermodynamic perspective, the delicate balance between bending energy and interfacial energy determines the final structure. The experimental studies were carried out in either bulk or solution suggesting the principles would be widely applied. Also, these studies indicate that "bottom-up" self-assemble based on well-defined giant molecules approach can be rather powerful to fabricate usually complicated hierarchical structures and open up a wide field of supramolecular self-assembly with unexpected structure and properties.
