Book excerpt: Since the publication of the first edition five years ago, a wide range of new methodologies have been developed to facilitate studies on both isolated parts of the genome and the genome as a whole. This new edition has been updated and expanded so that it provides a comprehensive guide to the methods currently available to characterize the function and activity of an individual transcription factor. All the original chapters have been fully updated or rewritten and additional chapters cover the use of in vitro transcription assays, analysis of chromatin structure, use of the genomic binding site assay and analysis of transcription factor modifications. As with the previous edition, the book starts with a series of chapters concerned with characterizing the proteins binding to a specific DNA sequence and then a chapter on more detailed characterization of the protein itself. The next two chapters describe the isolation of cDNA clones encoding a transcription factor using oligonucleotides predicted from protein sequence and screening of a cDNA expression library. Chapter 6 deals with identification of transcription factors based on sequence homology analysis by both experimental screening and database searches. Chapter 7 is a new chapter that describes methods of identifying the target genes of a previously uncharacterized factor. The next chapters deal with analysis of transcription factor function. Chapter 8 deals with general techniques, and then the following chapters cover the specialized techniques of in vitro transcription assays using transcriptionally active nuclear extracts derived from rat brain, and analysis of the effect of transcription factors on chromatin structure. The final chapter describes methods for detecting the phosphorylation and glycosylation state of transcription factors.

In this regard, Band T lymphocytes, which comprise the two arms of the antigen-specific and inducible immune system, though functionally very different, are descendants of the same stem cell precursor. In the past several years, we have witnessed an explosion of information regarding the process by which differentiation of B-and T-cells from stem cells occurs. This information, like the answers to most important biological questions, has come from multiple and diverse directions. Because all hematopoietic cells arise from common precursors, complex regulatory processes must be involved in determining commitment to various lineages. Understanding commitment to the B- or T-cell lineage remains incomplete; however, identification of transcription factors necessary for progression along specific B-and T-cell pathways suggests that we are on the verge of understanding the molecules involved in the initial fate-determining steps. Studies of this type previously could be accomplished only in nonmammalian systems that are more amenable to genetic approaches. However, new technologies allow increasingly elegant and informative studies in mammalian systems, particularly for cells of the hematopoietic system.

Book excerpt: The main topic of my PhD studies was to investigate the role of sumoylation in the function of Ikaros transcription factor, that regulates the lymphocyte differentiation and function. Sumoylation is a posttranslational modification that can change the properties and regulate the function of a given protein. Up to now, one study addressed the question of how sumoylationmodulates Ikaros function. It shows that Ikaros is sumoylated in total primary thymocytes, and that this dynamic event modulates Ikaros' repressive function. It also describes two consensus sumoylation sites on Ikaros (K58 and K240), the sumoylation of which leads to loss of Ikaros repressive function in ectopic reporter gene assays. The final conclusion of the study is that sumoylation does not alter the nuclear localization of Ikaros but acts as a mechanism disrupting its participation in both histone deacetylase (HDAC) dependent and independent repression. My work shows the presence of additional sumoylation site on Ikaros and demonstrates that sumoylation does not significantly alter its interaction with the nucleosome remodelling and histone deacetylase (NURD) complex in T-cell lines. The functional analysis of sumo-deficientmutants indicates a complex role of this modification in regulating Ikaros' transcriptional properties. The identification of this new sumoylation site contributes to a better understanding of Ikaros' dual repressive - activating function and suggests the existence of conditional Ikaros' interacting partners. Moreover, the different Ikaros splicing isoforms would have differentsumoylation profiles, which would complete the knowledge of their functional diversity.
